1. Generatie van meercellige sferoïden

Meercellige sferoïde vorming voor FLIM-gebaseerde metabole en hypoxie-analyse

Niets te onthullen.

Meercellige sferoïden worden een voorkeursmethode bij de studies van tumor- en stamcelniche-micro-omgevingen, de ontdekking van geneesmiddelen en de ontwikkeling van de 'weefselbouwstenen' voor biofabricage. De heterogene interne architectuur, gradiënten van voedingsstoffen en oxygenatie van sferoïden kunnen die van in vivo weefsels en tumoren nabootsen in een relatief vereenvoudigde en toegankelijke omgeving. Meercellige sferoïden vertegenwoordigen een groep 3D-weefselmodellen die zijn verkregen door de zelfaggregatie van cellen en die een bolvorm vertonen. Ze worden veel gebruikt om de interactie tussen cellen en cellen en cellen in vitro na te bootsen en om een 3D-context te reproduceren binnen een groot aantal van kanker en stamcellen afgeleide constructies. Er worden verschillende technieken gebruikt om de celhechting te verminderen en de aggregatie te bevorderen. Deze omvatten de ophang-druppelmethode die afhankelijk is van de oppervlaktespanning1; methoden voor het afstoten van celhechting, zoals ultralage bevestigingsplaten, micromallen en microwells 2,3; benadering op basis van akoestische golven4; stroomgeïnduceerde aggregatiemethoden (spinnerkolven, bioreactor en microfluïdische apparaten)5; magnetische deeltjes-geassisteerde vorming6 en gebruik van de aggregatiebevorderende synthetische en ECM-gebaseerde matrices en steigers 7,8,9.
In kankeronderzoek, ontwikkeling en validatie van nieuwe medicamenteuze therapieën zijn sferoïden een aantrekkelijk model vanwege hun vermogen om de ruimtelijke diffusie-beperkte gradiënten van voedingsstoffen, afvalproducten en O2 te recapituleren, wat vaak leidt tot de vorming van een necrotische kern, typisch voor de solide tumoren10,11. Deze betrouwbaardere en geavanceerdere in-vitromodellen dagen de noodzaak uit van uitgebreid gebruik van diermodellen (Food and Drug Administration [FDA] Modernization Act 2.012), volgens het 3V-principe van dieronderzoek (vervanging, vermindering en verfijning). Naast kanker vinden sferoïden hun toepassing in stamcelonderzoek. Pluripotente stamcellen hebben bijvoorbeeld het vermogen om embryoïde lichamen (EB) te vormen, die kunnen worden gebruikt voor de differentiatie van geïnduceerde pluripotente stamcellen (iPSC's) naar gespecialiseerde celtypen die moeilijk rechtstreeks van patiënten te verkrijgen zijn, zoals neurale voorlopercellen13 of ovariumgranulosacellen13,14. Bovendien is de vorming van een EB vaak de eerste stap in de ontwikkeling van complexere organoïde modellen, bijvoorbeeld neuraal15, retinaal16, hart17, lever18, maag19 en darmorganoïden20. Factoren zoals grootte, reproduceerbaarheid, doorvoer en stroomafwaartse toepassingen moeten in overweging worden genomen bij het kiezen van een geschikte sferoïde vormingsmethode voor de experimenten.
De toegenomen complexiteit van 3D-cultuur kan leiden tot een hogere variabiliteit in vergelijking met 2D-cultuur. Factoren zoals de samenstelling van voedingsstoffen21, mediaverdamping22, viscositeit23, pH-regeling24, sferoïde vormingsmethode en zelfs de tijd in de cultuur25,26 kunnen resulteren in het verkrijgen van sferoïden met verschillende morfologie, groottes, levensvatbaarheid en verschillende chemoresistentie27,28. Recent onderzoek heeft aangetoond dat sferoïde zuurstofgradiënten niet altijd statisch zijn en worden beïnvloed door de vormingsmethode, de sferoïde grootte en extracellulaire viscositeit, wat de sferoïde heterogeniteit beïnvloedt29. Om de reproduceerbaarheid en toegankelijkheid van gegevens op sferoïden te verbeteren, is de MISpheroID-kennisbank ontwikkeld26, waarbij de cellijn, het kweekmedium, de vormingsmethode en de grootte van de sferoïden worden geïdentificeerd als de minimale informatie voor een reproduceerbaar resultaat. Daarom werd een gedetailleerde vergelijking gemaakt van meerdere high-throughput (SphericalPlate 5D, in het laboratorium gemaakte micromallen en Microtissue malls) en lage bevestigingsmethoden (d.w.z. Biofloat en met lipide gecoate 96-wells platen, zowel steigervrij als op steigers) (Figuur 1 en Tabel 1), inclusief de putgrootte (gegeven een schatting van de maximale sferoïde grootte), gebruikte verbruiksartikelen, bereidingstijd en de mogelijkheid om sferoïden te monitoren zonder ze naar microscopieschalen te transporteren. Dit laatste maakt langetermijnstudies mogelijk, terwijl sferoïden geproduceerd met high-throughput-methoden vaak resulteren in eindpuntexperimenten. Alle methoden, met uitzondering van de roosters van de 5DspheriPlate, brengen geen ongewenste autofluorescentie met zich mee, waardoor ze direct in microscopie kunnen worden gebruikt.

Fluorescentiemicroscopie maakt directe monitoring mogelijk van de belangrijkste biologische aspecten in sferoïden, waaronder celdood, levensvatbaarheid, proliferatie, metabolisme, viscositeit en zelfs mechanische eigenschappen30. Fluorescentie lifetime imaging microscopie (FLIM) biedt een extra kwantitatieve dimensie voor het bestuderen van fluorescerende sonde-interacties binnen hun (micro)omgeving 31,32,33,34, waardoor de overlappende emissiespectra kunnen worden opgelost volgens verschillende emissielevensduurs 35,36 en het onderzoeken van het celmetabolisme op basis van intrinsieke cellulaire autofluorescentie. Zo kunnen wijdverspreide cellulaire autofluorescerende verbindingen zoals nicotinamide-adenine-dinucleotidefosfaat (NAD(P)H), flavine-mononucleotide (FMN), flavine-adenine-dinucleotide (FAD), protoporfyrine IX en andere worden gemeten met één- en twee-foton FLIM en dienen als intrinsieke 'sensoren' van glucosekatabolisme, oxidatieve fosforylering (OxPhos) en geven een algemeen overzicht van de celredoxtoestand. NAD(P)H komt voor in vrije cytoplasmatische of in eiwitgebonden mitochondriale vormen37,38. Evenzo is de geoxideerde toestand van FAD fluorescerend met een langere levensduur van de vrije vorm. NAD(P)H- en FAD-microscopieën omvatten meestal twee-foton geëxciteerde FLIM, gericht op het voorkomen van fotoschade door monsters39. Vaak kan 'optische metabole beeldvorming' FLIM worden gecombineerd met het gebruik van op kleurstof gebaseerde sondes, genetisch gecodeerde biosensoren, fosforescentie-levensduurbeeldvormingsmicroscopie (PLIM) en op ratiometrische intensiteit gebaseerde metingen om een completer beeld te krijgen van het sferoïde of organoïde metabolisme, oxygenatie, proliferatie en levensvatbaarheid van cellen 29,30,31. Daarnaast kan FLIM ook worden gecombineerd met de Förster-resonantie-energieoverdrachtsmethode (FRET) om de levensduurvariatie van de donorfluorofoor te meten wanneer deze in nauw contact staat met de acceptor om de binding van een geneesmiddel met zijn doeldomein te onderzoeken 33,40,41.
De verkregen FLIM-beelden worden doorgaans geanalyseerd om de levensduur pixel voor pixel te berekenen. Momenteel zijn er ten minste 3 veelgebruikte strategieën die worden gebruikt om de fluorescentielevensduur te verkrijgen: semi-kwantitatieve 'snelle FLIM'42 (soms aangeduid als 'tau-sense'43,44), vervalcurve-aanpassing, met behulp van één-, twee- of drie-exponentiële aanpassing, en 'fittingvrije' benadering met fasetransformatie en fase-plotanalyse. Afhankelijk van de leverancier kan ofwel de meegeleverde (LAS X, Symphotime, SPCImage, enz.) ofwel open-source software (bijv. FLIMfit45, FLIMJ46 of andere47) worden gebruikt om gemeten FLIM-gegevens te verwerken. Doorgaans is door de leverancier geleverde software nuttig voor voorlopige gegevensanalyse, terwijl open-sourceoplossingen kunnen zorgen voor nauwkeurigere onderzoeken met behulp van bijvoorbeeld fasorplots en 3D-visualisatie.
Ondanks het nut en de aantrekkelijkheid van FLIM als methode voor het bestuderen van sferoïden, zijn er zeer weinig experimentele protocollen beschikbaar en is er een algemeen gebrek aan kennis bij het kiezen van de meest geschikte vormingsmethode voor succesvolle live multiparametrische microscopie-experimenten met FLIM. Hier wordt een gedetailleerde vergelijking gepresenteerd van veelgebruikte sferoïde vormingsprotocollen op basis van hun morfologie, levensvatbaarheid en oxygenatie met de onlangs gevalideerde en gekarakteriseerde verrode en nabij-infrarood (NIR) zuurstofgevoelige nanosensor (MMIR1). Het kationische nanodeeltje is geïmpregneerd met twee reporterkleurstoffen, de referentie O2-ongevoelige aza-BODIPY (excitatie 650 nm, emissie 675 nm) en de NIR O2-gevoelige metalloporfyrine, PtTPTBPF (excitatie 620 nm, emissie 760 nm). De MMIR1 maakt real-time analyse van zuurstofgradiënten mogelijk op een conventionele fluorescentiemicroscoop (met behulp van ratiometrische analyse) of fosforescentie-levensduurmicroscoop (PLIM) zonder cellulaire toxiciteit te introduceren en stabiele signalen, langdurige monitoring en multiplexing mogelijkte maken 25,29. Afhankelijk van de noodzaak om te kleuren met kleurstoffen of nanosensoren, sferoïde doorvoer of celtype, kan het meest geschikte vormingsprotocol worden gekozen. Aangezien de studies naar de levensvatbaarheid en oxygenatie van sferoïden relevant zijn voor studies van kanker en van stamcellen afgeleide sferoïden, bevatten de gepresenteerde protocollen ook voorbeelden en verwachte typische resultaten van NAD(P)H-FLIM en FAD-FLIM met deze modellen. De gepresenteerde beeldvormings- en analysepijplijnen zijn gericht op de meest populaire op tijd gecorreleerde FLIM-microscopieplatforms op basis van enkelvoudige fotonentelling.

Meercellige tumorsferoïden zijn een populair 3D-weefselmicroaggregaatmodel voor het reproduceren van tumormicro-omgevingen, het testen en optimaliseren van medicamenteuze therapieën en het gebruik van bio- en nanosensoren in een 3D-context. Hun productiegemak, voorspelbare grootte, groei en waargenomen nutriënten- en metabolietgradiënten zijn belangrijk om de 3D-niche-achtige celmicro-omgeving samen te vatten. Sferoïde heterogeniteit en variabiliteit van hun productiemethoden kunnen echter het algehele celmetabolisme, de levensvatbaarheid en de geneesmiddelrespons beïnvloeden. Dit maakt het moeilijk om de meest geschikte methodologie te kiezen, rekening houdend met de vereisten in grootte, variabiliteit, behoeften van biofabricage en gebruik als in vitro 3D-weefselmodellen in de stam- en kankercelbiologie. In het bijzonder kan de productie van sferoïde invloeden van invloed zijn op hun compatibiliteit met kwantitatieve levende microscopieën, zoals optische metabole beeldvorming, fluorescentie-levensduurbeeldvormingsmicroscopie (FLIM), monitoring van sferoïde hypoxie met nanosensoren of levensvatbaarheid. Hier worden een aantal conventionele sferoïde vormingsprotocollen gepresenteerd, waarbij hun compatibiliteit met de live widefield-, confocale en twee-foton-microscopieën wordt benadrukt. De follow-up beeldvorming tot analysepijplijn met gemultiplexte autofluorescentie FLIM en, met behulp van verschillende soorten kanker en stamcelsferoïden, wordt ook gepresenteerd.

Multicellular spheroids represent a group of 3D tissue models obtained by the self-aggregation of cells and exhibiting a spherical shape. They are widely used to mimic cell-cell and cell-matrix interaction in vitro and to reproduce&#160;a 3D context within a multitude of cancer and stem cell-derived constructs. Several techniques are employed to reduce cell attachment and promote the aggregation. These include the hanging-drop method relying on the surface tension1; cell attachment repelling methods such as ultra-low attachment plates, micro-molds, and microwells2,3; acoustic wave-based approach4; flow-induced aggregation methods (spinner flasks, bioreactor, and microfluidic devices)5; magnetic particles-assisted formation6 and use of the aggregation-promoting synthetic and ECM-based matrices and scaffolds7,8,9.
In cancer research, development, and validation of new drug therapies, spheroids are an attractive model due to their ability to recapitulate the spatial diffusion-limited gradients of nutrients, waste products, and O2, often leading to the formation of a necrotic core, typical to the solid tumors10,11. These more reliable and sophisticated in vitro models challenge the need for extensive use of animal models (Food and Drug Administration [FDA] Modernization Act 2.012), according to the 3Rs principle of animal research (replacement, reduction, and refinement). In addition to cancer, spheroids find their application in stem cell research. For instance, pluripotent stem cells have the capacity to form embryoid bodies (EB), which can be used for the differentiation of induced pluripotent stem cells (iPSCs) towards specialized cell types that are challenging to obtain directly from patients, such as neural precursor cells13 or ovarian granulosa cells13,14. Furthermore, the formation of an EB is often the first step in the development of more complex organoid models, e.g., neural15, retinal16, cardiac17, liver18, stomach19, and intestinal organoids20. Factors including size, reproducibility, throughput, and downstream applications should be considered when choosing an appropriate spheroid formation method for the experiments.
The increased complexity of 3D culture can lead to higher variability compared to 2D culture. Factors such as nutrient composition21, media evaporation22, viscosity23, pH control24, spheroid formation method, and even the time in the culture25,26 can result in obtaining spheroids of varying morphology, sizes, viability, and different chemoresistance27,28. Recent research demonstrated that spheroid oxygen gradients are not always static and are affected by the formation method, spheroid size, and extracellular viscosity, affecting the spheroid heterogeneity29. To improve reproducibility and data accessibility on spheroids, the MISpheroID knowledge base has been developed26, identifying cell line, culture medium, formation method, and spheroids size as the minimal information for a reproducible result. Therefore, a detailed comparison was made of multiple high-throughput (SphericalPlate 5D, lab-made micromolds, and Microtissue molds) and low attachment methods (i.e., Biofloat and Lipidure-coated 96-well plates, both scaffold-free and scaffold-based) (Figure 1 and Table 1), including the well size (given an estimation of the maximum spheroid size), consumables used, preparation time and the possibility of monitoring spheroids without transporting them to microscopy dishes. The latter enables long-term studies, whereas spheroids produced with high-throughput methods often result in endpoint experiments. All methods except for the grids of the 5DspheriPlate do not bring unwanted autofluorescence, hereby enabling their direct use in microscopy.

Fluorescence microscopy enables direct monitoring of the key biological aspects within spheroids, including cell death, viability, proliferation, metabolism, viscosity, and even mechanical properties30. Fluorescence lifetime imaging microscopy (FLIM) provides an additional quantitative dimension for studying fluorescent probe interactions within their (micro)environment31,32,33,34, allowing resolving the overlapping emission spectra according to different emission lifetimes35,36 and probing cell metabolism based on intrinsic cellular autofluorescence. Thus, such widespread cellular autofluorescent compounds as nicotinamide adenine dinucleotide phosphate (NAD(P)H), flavin mononucleotide (FMN), flavin adenine dinucleotide (FAD), protoporphyrin IX, and others can be measured with one- and two-photon FLIM and serve as intrinsic &#39;sensors&#39; of glucose catabolism, oxidative phosphorylation (OxPhos) and provide a general overview of the cell redox state. NAD(P)H exists in free cytoplasmic, or in protein-bound mitochondrial forms37,38. Similarly, the oxidized state of FAD is fluorescent with a longer lifetime of the free form. NAD(P)H and FAD microscopies usually involve two-photon excited FLIM, aiming at preventing sample photodamage39. Frequently, &#39;optical metabolic imaging&#39; FLIM can be combined with the use of dye-based probes, genetically encoded biosensors, phosphorescence lifetime imaging microscopy (PLIM), and ratiometric intensity-based measurements in order to provide a more complete picture of spheroid or organoid metabolism, oxygenation, proliferation and cell viability29,30,31. In addition, FLIM can also be combined with F&#246;rster resonance energy transfer (FRET) method to measure the lifetime variation of the donor fluorophore when in close contact with the acceptor to investigate the binding of a drug with its target domain33,40,41.
The acquired FLIM images are typically analyzed to calculate the lifetime pixel-by-pixel. Currently, there are at least 3 common strategies used to obtain fluorescence lifetime: semi-quantitative &#39;fast FLIM&#39;42 (sometimes referred to as &#39;tau sense&#39;43,44), decay curve fitting, using one-, two- or three-exponential fitting, and &#39;fitting-free&#39; approach with phasor transformation and phasor plot analysis. Depending on the vendor, either provided (LAS X, Symphotime, SPCImage, etc.) or open-source software (e.g., FLIMfit45, FLIMJ46, or others47) can be used to handle measured FLIM data. Typically, vendor-provided software is useful for preliminary data analysis, while open-source solutions can provide for more accurate studies using, e.g., phasor plots and 3D visualization.
Despite the usefulness and attractiveness of FLIM as a method for studying spheroids, very few experimental protocols are available, and there is a general lack of knowledge in choosing the most appropriate formation method for successful live multiparametric microscopy experiments involving FLIM. Here, a detailed comparison of commonly used spheroid formation protocols is presented based on their morphology, viability, and oxygenation with the recently validated and characterized far-red and near-infra-red (NIR) oxygen-sensing nanosensor (MMIR1). The cationic nanoparticle is impregnated with two reporter dyes, the reference O2-insensitive aza-BODIPY (excitation 650 nm, emission 675 nm) and the NIR O2-sensitive metalloporphyrin, PtTPTBPF (excitation 620 nm, emission 760 nm). The MMIR1 enables real-time analysis of oxygen gradients on a conventional fluorescence microscope (using ratiometric analysis) or phosphorescence lifetime microscope (PLIM) without introducing cellular toxicity and allowing for stable signals, long-term monitoring, and multiplexing25,29. Depending on the need to stain with dyes or nanosensors, spheroid throughput, or cell type, the most appropriate formation protocol can be chosen. Since the studies of spheroids viability and oxygenation are relevant for studies of cancer and stem cell-derived spheroids, the presented protocols also include examples and expected typical results of NAD(P)H-FLIM and&#160;FAD-FLIM with these models. The presented imaging and analysis pipelines target the most popular time-correlated single photon counting-based FLIM microscopy platforms.

In this work, we present and compare spheroid formation methods that can be used for analysis of cell metabolism and oxygen distribution using live cell microscopy. In recent years, fluorescence lifetime imaging microscopy has been extensively used to investigate metabolic biomarkers like NADPH and FAD in live cells, and several fluorescent nanoparticles have been developed to multiplex such measurements with imaging of cell and tissue oxygenation. Multicellular spheroids, organoids, and organ-on-a-chip can replicate a complex, in-vivo-like microenvironment, minimizing the need in animal research.For spheroid production, we show different formation methods, can span from low to high throughput. They also highlight their optical accessibility, compatibility with fluorescence lifetime imaging microscope, and the possibility of including extracellular matrix components. So, even though 3D in vitro models provide better context in comparison to 2D cultures, their high variability, low reproducibility, and incomplete experimental reporting remain a problem.Parameters such as the spheroid size, the nutrient composition, the extracellular viscosity, and even spheroid formation methods can all lead to increased cellular heterogeneity. With this protocol, we aim to harmonize and standardize the spheroid production methods, highlighting key aspects important for life-continuous and multiparametric analysis of spheroids using FLIM microscopy.
