1. Dissection of the DG (Timing: 15 min)
<ol>
	<li>Prepare nuclei isolation media 1 and 2 (NIM1 and NIM2), homogenization buffer (HB), and Wash media (WM) (Supplemental Table 1). Place all the buffers, media, reagents, and tools on ice until needed. Put the Dounce homogenizer (see Table of Materials) on ice during preparation (minimum 1 h before the homogenization step). 
	NOTE: NIM1 can be prepared and stored at 4 &#176;C for up to 6 months. NIM2, HB, and WM should be freshly prepared. 
	CAUTION: Manipulate DTT, the protease inhibitor and Triton X-100 with care. These compounds are skin and eye irritating, acutely toxic, and hazardous for the aquatic environment. While using these chemicals wear protective gloves, clothing, eye and face protection, wash hands thoroughly after handling, and avoid release to the environment.</li>
	<li>Euthanize a 22-month-old male C57Bl/6J mouse by cervical dislocation following the Home Office Schedule 1 procedure20. 
	NOTE: See discussion for rationale regarding the use of 22-month-old mouse in this study. However, this protocol can be performed at any age across the lifespan.</li>
	<li>Dissect the brain out from an euthanized mouse and transfer it into a 10 cm Petri dish filled with ice-cold 1x PBS (Figure 1). Place the Petri dish on ice. Remove the cerebellum using a scalpel and cut the brain in half between both the hemispheres (along the sagittal axis).</li>
	<li>Fill in a new 10 cm Petri dish with ice-cold PBS and place it on ice. Transfer one half of the brain to the new Petri dish. Using binoculars, dissect out the DG and repeat this step to obtain the second DG from the second half of the brain. 
	&#8203;NOTE: These steps (steps 1.2-1.4) were adapted from a previously described procedure21. It is important to proceed as rapidly as possible at this stage to preserve the integrity of the cells.</li>
	<li>Transfer the two DGs into the precooled Dounce homogenizer and add 1 mL of cold HB.</li>
</ol>
2. Tissue dissociation, single nuclei isolation, and anti-NeuN immunostaining (Timing: 2 h)
<ol>
	<li>Homogenize the tissue with 10 strokes of the loose &#34;A&#34; pestle, followed by 15 strokes of the tight &#34;B&#34; pestle. 
	NOTE: Dounce homogenization should be performed with the mortar on ice with gentle strokes to reduce heat caused by friction and foaming. All the buffers and equipment should be precooled and kept on ice during the procedure.</li>
	<li>Transfer the homogenate into a prechilled 15 mL tube; rinse the Dounce homogenizer with 1 mL of cold HB and combine to the same tube. Add 3 mL of HB to the 15 mL tube and incubate 5 min on ice. Mix 2x by inverting the tube gently.</li>
	<li>Pre-wet a 70 &#181;m strainer cap with 0.5 mL of HB over a 50 mL test tube. Strain the nuclei suspension from step 2.2 by tipping over the 15 mL tube gently into the cell strainer. Wash the cell strainer with 0.5 mL of HB.</li>
	<li>Remove the cell strainer and centrifuge the test tube at 500 x g for 5 min at 4 &#176;C, using a swing bucket centrifuge. Discard the supernatant. 
	NOTE: Straining the homogenate will help reduce the debris, which is critical for the flow cytometry and the snRNA-seq downstream steps.</li>
	<li>Resuspend the pellet gently in 4 mL of HB using a P1000 pipette. Incubate on ice for 5 min. Spin at 500 x g for 10 min at 4 &#176;C. Discard the supernatant and resuspend the pellet in 3 mL of WM.</li>
	<li>Pre-wet a 35 &#181;m strainer cap over a 15 mL test tube with 0.5 mL of WM. Strain the nuclei suspension from step 2.5 through the cell strainer, gently pipetting 0.5 mL at a time using a P1000 pipette.</li>
	<li>Wash the strainer cap with 0.5 mL of WM and place the tube on ice. Transfer the filtrate to a new 15 mL tube and centrifuge for 5 min and 4 &#176;C at 500 x g. Discard the supernatant and resuspend the pellet in 3 mL of WM.</li>
	<li>Spin at 500 x g for 5 min at 4 &#176;C. Discard the supernatant and resuspend the pellet in 1 mL of WM with the mouse anti-NeuN, Alexa Fluor 488-conjugated antibody (anti-NeuN-AF488, 1:32,000) and 1 &#181;g/mL DAPI. Incubate for 45 min on ice in the dark. 
	NOTE: To optimize the immunostaining of isolated nuclei, it is recommended to titrate the antibody to determine the optimal dilution for flow cytometry analysis and sorting. Then, run adequate controls to confirm that the staining conditions are optimal. For instance, with the conjugated anti-NeuN-AF488 antibody, a negative control (i.e., no addition of the antibody, Supplemental Figure 1A) and a positive control (i.e., staining with the antibody, Supplemental Figure 1B) were run to assess segregation of unstained and stained populations. When starting to work with a AF488-conjugated antibody, running an AF488-conjugated isotype control is recommended to assess specificity. If a non-conjugated antibody is used, additional control such as adding a secondary antibody only to a nuclei preparation might be necessary to assess unspecific binding of the secondary antibody.</li>
</ol>
3. Fluorescence activated nuclei sorting (FANS) to exclude neuronal populations (Timing: 45 min)
<ol>
	<li>Transfer the immuno-stained nuclei suspension to a 5 mL test tube and keep it on ice until the start of the flow cytometry procedure. 
	NOTE: If working with bigger pieces of tissue than two mouse DG, further dilution with WM buffer might be required to avoid clogging the FACS if nuclei density in the solution becomes high.</li>
	<li>Vortex the samples for 3 s at low speed before placing the tubes into the FACS instrument (see Table of Materials). 
	NOTE: (FACS setup)&#160;Sorting machines need to be aligned at the start of the procedure with calibration particles following the manufacturer&#39;s recommendations. The drop delay was calibrated with beads or microspheres (see Table of Materials) according to the FACS model. Samples were sorted at 4 &#176;C on purity mode. To reduce the collection volume, the nuclei were sorted through a 70 &#181;m nozzle at the recommended pressure for the flow cytometer. Nuclei were sorted into 1.5 mL low binding tubes (see Table of Materials) containing 50 &#181;L of WM. All collection tubes were coated in PBS + 5% BSA at 4 &#176;C overnight to reduce the risk of nuclei sticking to the walls of the tube.</li>
	<li>To acquire the data from a sample of the stained nuclei suspension, set the gates in DAPI-height and the DAPI-area in order to exclude the cell debris and the aggregated nuclei (Figure 2A). Furthermore, separate single nuclei from any remaining DAPI-stained aggregates or cell debris by setting the gates in the log Side scatter (SSC)-area and the log Forward scatter (FCS)-area (Figure 2B).</li>
	<li>Set the gates for the anti-NeuN-AF488 and the FSC-area, to isolate the NeuN-AF488-negative population, as shown in Figure 2C.</li>
	<li>After analysis, using the gating strategy described above, sort the NeuN-AF488-negative population in a 1.5 mL collection tube filled with 50 &#181;L of WM. 
	NOTE: Following the gating strategy described above and the dissection procedure to isolate the DG from the brain of an adult mouse, the NeuN-AF488-negative population is expected to represent ~14% of the single nuclei.</li>

4. Preparation of the single nuclei suspension to perform single nuclei RNA sequencing (Timing: 30 min)
<ol>
	<li>After sorting, add 1 mL of PBS containing 1% BSA to the collection tube in order to collect droplets on the wall of the tube and spin at 500 x g for 5 min at 4 &#176;C. Discard the supernatant, leaving 50 &#181;L. 
	NOTE: Handle the centrifugated nuclei with care as it may be difficult to observe any pellet at the bottom of the tube. Using a swing-bucket centrifuge will help discard the supernatant without disrupting the pellet.</li>
	<li>Pipet gently to resuspend centrifugated nuclei. Add 5 &#181;L of the nuclei suspension to 5 &#181;L of Trypan blue in a 0.5 mL microtube. 
	CAUTION: Handle Trypan blue with care as it is hazardous for health, can cause cancer, and is suspected of damaging fertility or the unborn child. Wear protective gloves, clothing, and eye and face protection. Do not handle until all safety precautions have been read and understood.</li>
	<li>Measure concentration and assess viability of the single cell suspension using a hemocytometer or an automated cell counter (see Table of Materials). Perform library preparation and sequencing of the nuclei as detailed in step 5. 
	NOTE: Samples that were deemed to be of good quality for sequencing showed round and regular nuclei shape under the microscope with no cell debris (Figure 2D). The presence of a halo around the nuclear membrane or the aggregation of multiple nuclei together are signs of damaged nuclei and such cell suspensions should not be considered for snRNA-seq (Figure 2D). The measured concentration of nuclei was within the range of 300-700 nuclei/&#181;L.</li>
</ol>
5. Library preparation and sequencing
NOTE: Description of the following steps is based on the in-house sequencing platform used in this study (see Table of Materials). Therefore, some settings might differ when using a different platform. Here, only the key steps are described and each parameter should be determined following guidance and protocols from the chosen manufacturer albeit with optimization before first use. It is critical to ensure that preparation of libraries is performed as quickly as possible after concentrating sorted nuclei suspensions to avoid RNA degradation and ensure optimal quality of the sequencing.
<ol>
	<li>Load between 7,000 and 10,000 nuclei into a microfluidics Single Cell Chip.</li>
	<li>Partition loaded nuclei in nanoliter scale droplets using the controller provided and the reagents from the chosen supplier. Lyse nuclei within each droplet and reverse transcribe RNA. 
	NOTE: Within a droplet all the resulting cDNA shared the same cell barcode.</li>
	<li>Prepare libraries for snRNA-seq following guidelines from the chosen supplier and ensuring compatibility with sequencing platform. Check the quality and concentration of final libraries using electrophoresis, fluorometry, or qPCR-based methods and, if applicable, pool them equimolarly prior to sequencing.</li>
	<li>Denature pooled 3&#697; gene expression libraries and dilute as per the manufacturer&#39;s recommendation.</li>
	<li>Perform paired-end, single or dual indexing sequencing on a next generation sequencing platform with sequencing depth of 50,000 read pairs per cell.</li>

To successfully execute this protocol, the dissection of the DG is the first critical step, which requires some practice to keep it undamaged and to limit contamination from the surrounding tissues. From experience, separation of the DG from the hippocampus could be acquired very quickly by a skilled researcher who could then work on refining their technique to increase the rapidity of dissection and therefore improve the freshness of the tissue to generate high quality data. In a similar vein, preparation and resuspension of single nuclei demands consistency across the different conditions used in a single experiment, but also avoidance of excessive pipetting that could disrupt nuclear membrane releasing ambient RNAs that will bias the sequencing results. In addition to recommendations mentioned previously to prepare high quality nuclei, the concentration of the single nuclei suspension is also to be considered before proceeding with sequencing. Indeed, according to the manufacturer&#39;s guidelines, a preparation with a concentration higher than 1,200 nuc/&#181;L should be diluted, as this level of nuclei concentration will have higher risk of forming multiplets impacting downstream bioinformatic analyses. Of note, sequencing samples with nuclei concentrations under 500 nuc/&#181;L might not be worthwhile due to the cost involved. It is also recommended to follow the advice of an advanced FACS user to set up all the gating and to remain consistent with the settings across samples and biological replicates. Likewise, preparation of libraries for RNA sequencing entails some training to achieve high quality results and most vendors have excellent support to achieve this efficiently. This method was only tested with fresh tissue in this study; however, FANS has also been performed with frozen tissue25. It is therefore reasonable to assume that this protocol could be performed with frozen tissue albeit with minor optimization.
This protocol has been developed with a particular downstream application in mind, which is to investigate cell populations other than neurons within the hippocampal neurogenic niche. Indeed, increasing lines of evidence indicate that impairment of AHN in ageing could be attributed to the surrounding cells within the niche1,2,3,9. In particular, astrocytes and oligodendrocytes emerge as key regulators of AHN; however, their isolation from the DG coupled with RNA-sequencing has generated mixed results, making this hypothesis challenging to assess with this technique1,17. This approach of FACS sorting NeuN-negative nuclei allowed the isolation of more astrocytes and oligodendrocytes compared to samples that were not FACS-sorted, which enables better bioinformatic analysis. This protocol is applicable at all ages across lifespan and the representative data presented here with tissues from old animals provides a proof of concept that this method is robust to investigate the ageing hippocampal neurogenic niche. To expand the use of this method and to adapt it for different biological questions, it is important to consider that other neuronal nuclear membrane antigens could be tested together with a thorough titration of the best validated antibodies for these markers. For instance, when studying the process of neuronal differentiation from NSCs in the DG, some cell types such as type 2 cells or neuroblasts start expressing NeuN (Supplemental Figure 3). Therefore, another antigen would be needed to specifically investigate these cell types. Conversely, some neurons were still identified in this study after NeuN-negative FACS-sorting possibly due to low or no expression of NeuN in these populations (e.g., Cortical Cajal-Retzius neurons19). Additionally, NeuN has been reported to be expressed in sub-populations of oligodendrocytes26, which could give biased results if these sub-populations were of interest. Thus, the choice of antigen when starting to use FANS should be carefully considered to avoid inclusion or exclusion of cell populations that would preclude an accurate answer to a specific biological question. In agreement with this, it is also recommended that each sequencing result is further validated by orthogonal assays (e.g., immunohistochemistry or RNA-scope) before validating or refuting the tested hypothesis with this protocol. Finally, the step involving FANS could be further developed to include more than one antibody with a more elaborated sorting strategy to exclude and/or include desired cell populations.
Ultimately, technologies described in this protocol could have some limitations when used with other species. For instance, the niche is very well defined in rodents with the presence of proliferative and quiescent NSCs or newly-born neurons restricted within specific sub-regions of the DG, but it is still not clear how the hippocampal neurogenic niche should be delineated in other species. Indeed, proliferative cells are not aligned within a continuous zone of the DG in non-human primates and humans but are rather scattered around it and might also be present in the amygdala7. Therefore, dissecting and isolating broader areas than the DG in other species would potentially impact the use of this protocol. Particularly, the dissociation and trituration steps for the preparation of tissue will need to be optimized while working with larger pieces of tissue27,28. Regarding bioinformatic analysis, while inbreed housed rodents have a very homogeneous and very well annotated genome, the genetic variability of the human genome combined with insufficient numbers of cellular markers to clearly distinguish different cell populations (e.g., NSCs and astrocytes) requires a lot of normalization for analysis that could lead to different conclusions when a small cluster of cells is identified7,11. In such situations, cell enrichment might still be a preferred option or should be used alongside other strategies to increase analytical power.
Nonetheless, the current approach can enable investigation of the role of understudied albeit potentially important cell populations in the regulation of AHN. This could particularly be the case for populations of astrocytes, which play a central role in the onset and progression of neurodegenerative diseases29,30. This study demonstrated that astrocytes and other rare cell populations can be identified and profiled simply by excluding the vast majority of neurons present within the DG. Other studies using different approaches have not been able to achieve similar recovery of nuclei from the same range of cell populations5,11,17. Moreover, the results from this study demonstrate that it is possible using this approach to isolate a NSC cluster without specific enrichment of this cell population15.
In conclusion, following and improving this method would be a step forward to address outstanding questions related to the contextual role of the hippocampal neurogenic niche for the modulation of AHN. In particular, it could bring new insights into gene expression levels in aged and diseased brains in cell populations associated with the regulation of AHN9, support the identification of a potential heterogeneity of the NSCs1 or address the role of the vasculature in AHN. Ultimately, this method could be adapted for other adult stem cell niches with similar questions and issues.

The continuous generation of hippocampal neurons in adulthood, also known as Adult Hippocampal Neurogenesis (AHN), is associated with cognitive functions such as learning, memory acquisition/clearance, and pattern separation and appears to be an important mechanism of resilience in aging and neurodegenerative diseases to prevent cognitive deficits1,2,3. Rodents have been the model of choice to study AHN using several methods, including immunocytochemistry and next-generation sequencing (NGS) methods. The translation of these results to other species remains controversial. Indeed, AHN has been observed in most species but the extent to which it persists throughout life, particularly in humans4,5,6,7,8, is regularly debated.
To date, various intrinsic and extrinsic signaling pathways have been confirmed to modulate AHN1. However, the impact of intercellular communication on AHN is only just emerging9. This could first be attributed to insufficient specificity of the currently known cell markers to conduct in vivo analysis with genetically modified animals. Indeed, many studies have relied on markers such as doublecortin or glial fibrillary acidic protein (GFAP) that are expressed in multiple cell types1. Second, the complexity and the high degree of cell diversity in the adult hippocampal niche10 brings technical challenges to profile every cell type. This is particularly the case for bioinformatic analysis with overlapping cellular markers used in analytic pipelines for different populations, such as NSCs or glial cells, resulting in controversial conclusions when assessing AHN7,11. Third, the vast number of neurons undermine the investigation of less abundant cell populations, such as astrocytes, oligodendrocytes or ependymal cells, even though their role in the fine-tuning regulation of AHN is becoming prominent9. Together, these limitations impact the ability to translate results from rodents to other species. This is particularly amplified by the difficulty to recapitulate in vitro a complex tissue, such as the hippocampal neurogenic niche, and by the many hurdles to access high quality tissue together with a lack of standardized protocols for tissue processing in studies involving human tissues12,13. It is therefore critical to develop new approaches to profile cell populations and identify new cellular markers within the dentate gyrus (DG) that ultimately will lead to a better understanding of the different contributions of each cell type to AHN regulation.
To achieve this, single cell (sc) and single nuclei (sn) isolation combined with RNA sequencing has become instrumental to investigate complex tissues such as the DG14. As such, strategies of cellular enrichment to isolate single cells from the mouse adult hippocampal niche have been performed mostly to examine NSCs15,16. An interesting strategy to enrich non-neuronal cells from the DG was applied by sequencing GluR1/Cd24 double-negative single cells that resulted in 1,408 cells being sequenced without distinct clusters between astrocytes and NSCs after bioinformatic analysis17. This could be due to the harsh enzymatic digestion required for single cell preparation that damages cell integrity and RNA. To bypass this technical issue, several methods using single nuclei isolation instead have been developed and are particularly suited to intricate tissues11,18. However, the predominance of neurons within the DG or more broadly within the hippocampal-entorhinal system generates a sampling bias to study the entirety of the cell populations present within these brain areas. In addition, the limited number of cells to load for the preparation of single cell libraries accentuates the presence of the major cell population in analytic pipelines of sequenced single nuclei. Indeed, large neuronal clusters are often annotated and analyzed while other cell populations are being underrepresented or missed5,11.
In an attempt to overcome these biases and to be able to profile cell types other than neurons present in the mouse DG, a method was devised in this study using the principle of Fluorescence Activated Nuclei Sorting (FANS)18 that excludes most neuronal populations by negative selection of stained single nuclei with neuronal nuclear antigen (NeuN, also known as Rbfox3). This choice of antigen was guided by the literature describing NeuN as a reliable neuronal marker19 and by the necessity to use a nuclear protein for this approach. NeuN-negative FACS-sorted cells were then prepared for RNA sequencing on a 10x Genomics platform. The results demonstrate that exclusion of NeuN-expressing cells allows a cell-type specific, high-quality transcriptomic profiling of glial and rare cell populations.

fluorescence-activated nuclei negative sorting of neurons combined with single nuclei rna sequencing to study the hippocampal neurogenic niche

Adult Hippocampal Neurogenesis (AHN), which consists of a lifelong maintenance of proliferative and quiescent neural stem cells (NSCs) within the sub-granular zone (SGZ) of the dentate gyrus (DG) and their differentiation from newly born neurons into granule cells in the granule cell layer, is well validated across numerous studies. Using genetically modified animals, particularly rodents, is a valuable tool to investigate signaling pathways regulating AHN and to study the role of each cell type that compose the hippocampal neurogenic niche. To address the latter, methods combining single nuclei isolation with next generation sequencing have had a significant impact in the field of AHN to identify gene signatures for each cell population. Further refinement of these techniques is however needed to phenotypically profile rarer cell populations within the DG. Here, we present a method that utilizes Fluorescence Activated Nuclei Sorting (FANS) to exclude most neuronal populations from a single nuclei suspension isolated from freshly dissected DG, by selecting unstained nuclei for the NeuN antigen, in order to perform single nuclei RNA sequencing (snRNA-seq). This method is a potential steppingstone to further investigate intercellular regulation of the AHN and to uncover novel cellular markers and mechanisms across species.

The protocol presented here describes a method to prepare a suspension of non-neuronal single nuclei isolated from the DG to perform snRNA-seq. With or without FANS, bioinformatic clustering revealed well separated groups of nuclei corresponding to known cell types within the DG (Figure 2E,F). Within the non-FACS-sorted sample, the majority of the high-quality nuclei that were sequenced comprised three groups of neurons (84.9% of total nuclei for this sample, Figure 2E,G,H). Such results are expected, considering that the most represented cell populations in the DG are granule neurons, other excitatory neurons (labeled excitatory neurons), and inhibitory neurons10. The non-neuronal clusters identified were mostly made of glial cell types (11.1%), including astrocytes, oligodendrocytes and oligodendrocyte precursor cells (OPCs), immune cells (3.3%), and Cajal-Retzius cells (0.6%). When performing FANS to exclude NeuN positive populations (NeuN-negative FACS-sorted sample; Figure 2F,G,H), clusters of glial cells became predominant (81.3%). The isolation of a greater number of glial nuclei permits a better segmentation of different populations that would cluster together without FANS. Indeed, on re-clustering and analyzing specific genes either expressed in NSCs or in astrocytes, four sub-clusters separated out (Supplemental&#160;Figure 2A,B). Looking at more specific cellular markers and assessing gene expression levels across the cell-types, a small cluster of NSCs was detected segregating separately from the main astrocytic populations with higher expression of Hopx and Notch2 and almost no expression of Aldh1a1 or Aqp4 (Supplemental&#160;Figure 2C). However, because of the overlap in gene expression between astrocytes and NSCs, further analysis would be required to specifically profile and identify different sub-types of cells. Moreover, the NeuN-negative FANS sample had additional clusters labeled as vascular cells (2.3%) that encompass endothelial cells, pericytes, and vascular leptomeningeal cells when cross-referenced for expression of cell specific markers (data not shown).
Following the guidance for the chosen protocol to generate libraries for sequencing, high-quality expression profiles were obtained with or without FANS. For samples sequenced at 50,000 reads/nucleus, 2,510 genes were detected on average per nuclei for the non-FACS-sorted sample (5,578 transcripts, Figure 2H) and 1,665.5 genes (3,508 transcripts) for NeuN-negative FANS sample, after filtering out low-quality nuclei (Figure 2H,I). These metrics confirm that this protocol generates high-quality transcriptomic profiling of single nuclei comparable to studies using different approaches22,23 and that the process of FACS sorting does not damage nuclei for subsequent snRNA-seq. Notably, the difference in the number of genes and transcripts per nuclei between the two samples is not due to lower data quality but to the high proportion of neurons in the non-FACS-sorted sample (84.9% compared to 1.7% in NeuN-negative FANS sample), which have a higher transcriptional activity (2,660 genes/nucleus and 6,170 transcripts/nucleus in non-FACS-sorted sample) than the average transcriptional activity of all the non-neuronal cell types (1,090 genes/nucleus and 1,785 transcripts/nucleus, Figure 2I).
Together, these representative results show that the selection of NeuN negative nuclei using FANS is a powerful tool to isolate low abundance cell types from freshly dissected brain tissue and perform high-quality single nuclei transcriptomic profiling of these distinct cell populations via snRNA-seq methods.

Neuronal Nuclei Isolation from Human Postmortem Brain Tissue

Neurons in the human brain become postmitotic largely during prenatal development, and thus maintain their nuclei throughout the full lifespan. However, little is known about changes in neuronal chromatin and nuclear organization during the course of development and aging, or in chronic neuropsychiatric disease. However, to date most chromatin and DNA based assays (other than FISH) lack single cell resolution. To this end, the considerable cellular heterogeneity of brain tissue poses a significant limitation, because typically various subpopulations of neurons are intermingled with different types of glia and other non-neuronal cells. One possible solution would be to grow cell-type specific cultures, but most CNS cells, including neurons, are ex vivo sustainable, at best, for only a few weeks and thus would provide an incomplete model for epigenetic mechanisms potentially operating across the full lifespan.  Here, we provide a protocol to extract and purify nuclei from frozen (never fixed) human postmortem brain. The method involves extraction of nuclei in hypotonic lysis buffer, followed by ultracentrifugation and immunotagging with anti-NeuN antibody. Labeled neuronal nuclei are then collected separately using fluorescence-activated sorting. This method should be applicable to any brain region in a wide range of species and suitable for chromatin immunoprecipitation studies with site- and modification-specific anti-histone antibodies, and for DNA methylation and other assays.

Using Fluorescence Activated Cell Sorting to Examine Cell-Type-Specific Gene Expression in Rat Brain Tissue

The brain is comprised of four primary cell types including neurons, astrocytes, microglia and oligodendrocytes. Though they are not the most abundant cell type in the brain, neurons are the most widely studied of these cell types given their direct role in impacting behaviors. Other cell types in the brain also impact neuronal function and behavior via the signaling molecules they produce. Neuroscientists must understand the interactions between the cell types in the brain to better understand how these interactions impact neural function and disease. To date, the most common method of analyzing protein or gene expression utilizes the homogenization of whole tissue samples, usually with blood, and without regard for cell type. This approach is an informative approach for examining general changes in gene or protein expression that may influence neural function and behavior; however, this method of analysis does not lend itself to a greater understanding of cell-type-specific gene expression and the effect of cell-to-cell communication on neural function. Analysis of behavioral epigenetics has been an area of growing focus which examines how modifications of the deoxyribonucleic acid (DNA) structure impact long-term gene expression and behavior; however, this information may only be relevant if analyzed in a cell-type-specific manner given the differential lineage and thus epigenetic markers that may be present on certain genes of individual neural cell types. The Fluorescence Activated Cell Sorting (FACS) technique described below provides a simple and effective way to isolate individual neural cells for the subsequent analysis of gene expression, protein expression, or epigenetic modifications of DNA. This technique can also be modified to isolate more specific neural cell types in the brain for subsequent cell-type-specific analysis.

Cell Sorting of Neural Stem and Progenitor Cells from the Adult Mouse Subventricular Zone and Live-imaging of their Cell Cycle Dynamics

Neural stem cells (NSCs) in the subventricular zone of the lateral ventricles (SVZ) sustain olfactory neurogenesis throughout life in the mammalian brain. They successively generate transit amplifying cells (TACs) and neuroblasts that differentiate into neurons once they integrate the olfactory bulbs. Emerging fluorescent activated cell sorting (FACS) techniques have allowed the isolation of NSCs as well as their progeny and have started to shed light on gene regulatory networks in adult neurogenic niches. We report here a cell sorting technique that allows to follow and distinguish the cell cycle dynamics of the above-mentioned cell populations from the adult SVZ with a LeX/EGFR/CD24 triple staining. Isolated cells are then plated as adherent cells to explore in details their cell cycle progression by time-lapse video microscopy. To this end, we use transgenic Fluorescence Ubiquitination Cell Cycle Indicator (FUCCI) mice in which cells are red-fluorescent during G1 phase due to a G1 specific red-Cdt1 reporter. This method has recently revealed that proliferating NSCs progressively lengthen their G1 phase during aging, leading to neurogenesis impairment. This method is easily transposable to other systems and could be of great interest for the study of the cell cycle dynamics of brain cells in the context of brain pathologies.

Single-cell RNA Sequencing of Fluorescently Labeled Mouse Neurons Using Manual Sorting and Double In Vitro Transcription with Absolute Counts Sequencing (DIVA-Seq)

Single-cell RNA sequencing (RNA-seq) is now a widely implemented tool for assaying gene expression. Commercially available single-cell RNA-sequencing platforms process all input cells indiscriminately. Sometimes, fluorescence-activated cell sorting (FACS) is used upstream to isolate a specifically labeled population of interest. A limitation of FACS is the need for high numbers of input cells with significantly labeled fractions, which is impractical for collecting and profiling rare or sparsely labeled neuron populations from the mouse brain. Here, we describe a method for manually collecting sparse fluorescently labeled single neurons from freshly dissociated mouse brain tissue. This process allows for capturing single-labeled neurons with high purity and subsequent integration with an in vitro transcription-based amplification protocol that preserves endogenous transcript ratios. We describe a double linear amplification method that uses unique molecule identifiers (UMIs) to generate individual mRNA counts. Two rounds of amplification results in a high degree of gene detection per single cell.

Live Animal Imaging and Cell Sorting Methods for Investigating Neurodegeneration in a C. elegans Excitotoxic Necrosis Model

Excitotoxic necrosis is a leading form of neurodegeneration. This process of regulated necrosis is triggered by the synaptic accumulation of the neurotransmitter glutamate, and the excessive stimulation of its postsynaptic receptors. However, information on the subsequent molecular events that culminate in the distinct neuronal swelling morphology of this type of neurodegeneration is lacking. Other aspects, such as changes in specific subcellular compartments, or the basis for the differential cellular vulnerability of distinct neuronal subtypes, remain under-explored. Furthermore, a range of factors that come into play in studies that use in vitro or ex vivo preparations might modify and distort the natural progression of this form of neurodegeneration. It is therefore important to study excitotoxic necrosis in live animals by monitoring the effects of interventions that regulate the extent of neuronal necrosis in the genetically amenable and transparent&#160;model system of the nematode Caenorhabditis elegans. This protocol describes methods of studying excitotoxic necrosis in C. elegans neurons, combining optical, genetic, and molecular analysis. To induce excitotoxic conditions in C. elegans, a&#160;knockout of a glutamate transporter gene (glt-3) is combined with a neuronal sensitizing genetic background (nuls5 [Pglr-1::G&#945;S(Q227L)]) to produce glutamate receptor hyperstimulation and neurodegeneration. Nomarski differential interference contrast (DIC), fluorescent, and confocal microscopy in live animals are methods used to quantify neurodegeneration, follow subcellular localization of fluorescently labeled proteins, and quantify mitochondrial morphology in the degenerating neurons. Neuronal Fluorescence Activated Cell Sorting (FACS) is used to distinctly sort at-risk neurons for cell-type specific transcriptomic analysis of neurodegeneration. A combination of live imaging and FACS methods as well as the benefits of the C. elegans model organism allow researchers to leverage this system to obtain reproducible data with a large sample size. Insights from these assays could translate to novel targets for therapeutic intervention in neurodegenerative diseases.

Low-input Nucleus Isolation and Multiplexing with Barcoded Antibodies of Mouse Sympathetic Ganglia for Single-nucleus RNA Sequencing

The cardiac autonomic nervous system is crucial in controlling cardiac function, such as heart rate and cardiac contractility, and is divided into sympathetic and parasympathetic branches. Normally, there is a balance between these two branches to maintain homeostasis. However, cardiac disease states such as myocardial infarction, heart failure, and hypertension can induce the remodeling of cells involved in cardiac innervation, which is associated with an adverse clinical outcome.
Although there are vast amounts of data for the histological structure and function of the cardiac autonomic nervous system, its molecular biological architecture in health and disease is still enigmatic in many aspects. Novel technologies such as single-cell RNA sequencing (scRNA-seq) hold promise for the genetic characterization of tissues at single-cell resolution. However, the relatively large size of neurons may impede the standardized use of these techniques. Here, this protocol exploits droplet-based single-nucleus RNA sequencing (snRNA-seq), a method to characterize the biological architecture of cardiac sympathetic neurons in health and disease. A stepwise approach is demonstrated to perform snRNA-seq of the bilateral superior cervical (SCG) and stellate ganglia (StG) dissected from adult mice.
This method enables long-term sample preservation, maintaining an adequate RNA quality when samples from multiple individuals/experiments cannot be collected all at once within a short period of time. Barcoding the nuclei with hashtag oligos (HTOs) enables demultiplexing and the trace-back of distinct ganglionic samples post sequencing. Subsequent analyses revealed successful nuclei capture of neuronal, satellite glial, and endothelial cells of the sympathetic ganglia, as validated by snRNA-seq. In summary, this protocol provides a stepwise approach for snRNA-seq of sympathetic extrinsic cardiac ganglia, a method that has the potential for broader application in studies of the innervation of other organs and tissues.

This protocol describes the detailed, low-input sample preparation for single-nucleus sequencing, including the dissection of mouse superior cervical and stellate ganglia, cell dissociation, cryopreservation, nucleus isolation, and hashtag barcoding.

The video illustrates an immunofluorescence staining method used to examine neurogenesis in the adult hippocampus. Initially, a mouse brain section undergoes treatment with primary antibodies directed at marker proteins associated with neurogenesis in neuronal progenitor cells. Next, it is labeled with secondary antibodies tagged with fluorophores. The brain section is then observed under a confocal microscope to distinguish various subtypes of progenitor cells, based on the expression patterns of distinct combinations of marker proteins.

A Technique to Isolate Nuclei from Non-neuronal Cells in the Hippocampal Dentate Gyrus
