NOTE: The transmission electron microscopy sample preparation method used in this article has been reported previously16. It is important to note that the selection of reagents and the adjustment of dosage are necessary depending on the sample. There are many toxic chemical reagents used in the sample preparation process, therefore, the operator needs to take certain protective measures, such as wearing protective clothing and gloves and operating in a fume hood.
1. Dissection, fixation and placement procedure

	<li>Dissection
	<ol>
		<li>Dissect the wandering late-3rd-instar larvae in Jan solution and obtain the entire body wall based on the standard procedures17. Prepare Jan&#39;s solution as following: 128 mM NaCl, 2 mM KCl, 4 mM MgCl2, 35mM sucrose, 5mM HEPES, pH 7.4 
		NOTE: The body wall of Drosophila larvae refers to the outer covering or integument of the larval stage of the fruit fly Drosophila. This includes the cuticle, epidermal cells, and underlying tissues that form the larval exoskeleton. The body wall provides structural support and protection and serves as a barrier between the larval body and the external environment17.</li>
	</ol>
	</li>
	<li>Fixation
	<ol>
		<li>Fix the larval body wall in the dissection chamber at 4 &#176;C overnight with the fixative. To prepare the fixative, mix 2% glutaraldehyde and 2% formaldehyde in 0.1 M sodium cacodylate buffer (pH 7.4)</li>
		<li>Rinse the samples several times with sodium cacodylate buffer.</li>
		<li>Prepare 1% OsO4 in cacodylate buffer. Fix the samples in 1% OsO4 for 2 h, followed by several rinses in distilled water. 
		NOTE: Dual fixation with aldehydes and OsO4 provides better protection of cellular ultrastructure. Besides, OsO4 can stain the sample tissue, allowing for the contrast between the light and the sample to be more apparent18.</li>
		<li>Stain the Drosophila neuromuscular junction samples with 2% saturated uranyl acetate for 2 h, followed by several rinses with deionized water (Figure 1A).</li>
	</ol>
	</li>
	<li>Sample placement
	<ol>
		<li>Cut two round pieces of metal mesh of similar size (pore size 270 &#181;m) with scissors.</li>
		<li>Place a metal mesh (270 &#181;m) at the base of a flat-bottomed bottle in advance.</li>
		<li>Place the fixed larva samples on the mesh and then place another mesh on them so that the samples are placed between the two meshes.</li>
	</ol>
	</li>
</ol>
2. Dehydration
NOTE In this paper, the ethanol gradient dehydration method was used.
<ol>
	<li>Dehydrate the samples in an increasing concentration gradient of ethanol sequentially (50%, 70%, 85%, 95% once each, 100% twice), each for 20 min at 4 &#176;C.</li>
	<li>Rinse the samples twice with propylene oxide at room temperature for 5 min each time (Figure 1C).</li>
</ol>
3. Infiltration
NOTE: Infiltration is one of the necessary steps for the TEM sample preparation. Infiltration allows for the gradual replacement of dehydrating medium with the embedding medium in the sample to allow filling of the cell interstice with the embedding medium19.
<ol>
	<li>Place the samples in the mixed solution of propylene oxide and epoxy resin at a ratio of 1:1 and 1:2 for 1 h each, followed by pure epoxy resin for 2 h at room temperature.</li>
</ol>
4. Embedding
<ol>
	<li>Prepare a polyethylene film and cut it into a big square (approximately 5 &#215; 5 cm) and a small hollow rectangular support (approximately 2 &#215; 2 cm). Glue the small square with the big square.</li>
	<li>Pre-position sufficient epoxy resin at the center of the big square.</li>
	<li>Place the samples in the pre-positioned epoxy resin with the muscle side facing upwards. Use a stereoscope.</li>
	<li>Add several drops of resin to the samples and then cover them with PE film (a little larger than the spacer) (Figure 1D-E).</li>
	<li>Polymerize the samples at 37 &#176;C, 42 &#176;C and 60 &#176;C for 24 h respectively (Figure 1F).</li>
</ol>
5. Sectioning procedure
<ol>
	<li>Remove the excess parts of the larval body wall with a sharp blade and retain a trapezoid, including the A2/A3 segment. 
	NOTE: The top line should be near the 13th muscle, and the baseline should be away from the sample to the epoxy resin. The height between the topline and baseline is approximately 5-8 mm.</li>
	<li>Remove the trapezoid from the remainder of the sample and adhere it to the resin-filled capsule with the A/B glue.</li>
	<li>Confirm the position of the 6th and 7th muscles of A2 and A3 segments under the light microscopy (Figure 1G) and maintain the tangent plane parallel to the 6th muscle.</li>
	<li>Cut away one-fifth of the sample along the two sides of the A3 segment. 
	NOTE: Remove most of the 6th muscle, and retain 1/3 of the width of the 7th muscle.</li>
	<li>Using an ultrathin microtome, prepare an ultrathin section of the sample starting with the 6th muscle. 
	NOTE: Each slice is approximately 90 nm thick.</li>
	<li>Attached as many slices as possible to each copper mesh.</li>
	<li>Perform transmission electron microscopy as described previously16.</li>

Drosophila larva samples tend to curl up during dehydration, as the samples are thin, making it difficult to accurately locate the neuromuscular junction, thereby increasing the difficulty and workload for the sample preparation. Erratum: Optimizing Sample Preparation Process for Transmission Electron Microscopy of Neuromuscular Junctions in Drosophila Larvae

Electron microscopy is one of the most ideal methods for studying the ultrastructure of biological materials that can visually and accurately demonstrate the internal structure of cells at the nanoscale level1. However, due to the complexity of the sample preparation process and the high cost, electron microscopy is not as popular as light microscopy. Recent advancements in electron microscopy techniques have led to significant improvements in image quality, coinciding with a remarkable reduction in the associated workload. Consequently, electron microscopy has assumed an important role in advancing scientific knowledge in diverse fields2.
Drosophila is an excellent animal model for performing genetic manipulations to precisely control the spatial and temporal expression of target genes3. Besides, Drosophila has the advantages of a short growth period and easy rearing compared to mammalian models; therefore, Drosophila is widely used in morphology research4,5.
In Drosophila larvae, neuromuscular junction (NMJ) boutons are widely distributed in the muscles6,7, and immunostaining of NMJ can easily provide information on synapse quantity and morphology8,9 . The NMJ boutons located in the 6th/7th muscles of the A2 and A3 segments are well suited for quantitative and morphological research using light microscopy. This is because of their size and abundance10,11. Therefore, Drosophila larvae NMJs are considered a useful model for neuroscience research12. 
However, it is challenging to observe the NMJ bouton ultrastructure by the TEM. Since the scan window of transmission electron microscopy is narrow, it is hard to position the widely distributed NMJ boutons13. The other reason is that the Drosophila body wall is susceptible to curling during the alcohol dehydration step of the sample preparation protocol7.
Traditional studies have usually chosen boutons between the 6th and 7th muscles of the A2 and A3 segments as sample materials because of their abundance and size14,15. The 6th and 7th muscles of the A2 and A3 segments are bigger than the other muscles and contain more boutons. However, when samples were prepared for electron microscopy, fixed samples tended to become thin and prone to curling, thereby leading to improper positioning of the 6th and 7th muscles of the A2 and A3 segments.
We hereby report a new processing procedure that is more effective in preventing the curling of the samples compared to the traditional method of sample preparation7,16, by allowing the samples to stay flat during the subsequent dehydration, thereby facilitating better positioning of the Drosophila larval neuromuscular junctions.

The Drosophila neuromuscular junction (NMJ) has emerged as a valuable model system in the field of neuroscience. The application of confocal microscopy at the Drosophila NMJ enables researchers to acquire synaptic information, encompassing both quantitative data on synapse abundance and detailed insights into their morphology. However, the diffuse distribution and limited visual range of the TEM present challenges for the ultrastructural analysis. This study introduces an innovative and efficient sample preparation method that surpasses the conventional approach. The procedure begins by placing a metal mesh at the base of a flat-bottomed bottle or test tube, followed by positioning fixed larvae samples onto the mesh. An additional mesh is placed over the samples, ensuring that they are positioned between the two meshes. The fixed samples are thoroughly dehydrated and infiltrated before proceeding with the embedding procedure. Then embedding of the samples in epoxy resin is performed in a flat sheet manner, which allows for the preparation of muscles for positioning and sectioning. Benefiting from these steps, all the muscles of Drosophila larvae can be visualized under light microscopy, therey facilitating subsequent positioning and sectioning. Excess resin is removed after locating the 6th and 7th muscles of body segments A2 and A3. Serial ultra-thin sectioning of the 6th or 7th muscle is performed.

Dissection and Imaging of Active Zones in the Drosophila Neuromuscular Junction

The Drosophila larvae neuromuscular junction (NMJ) is an excellent model for the study of synaptic structure and function. Drosophila is well known for the ease of powerful genetic manipulations and the larval nervous system has proven particularly useful in studying not only normal function but also perturbations that accompany some neurological disease (Lloyd and Taylor, 2010). Many key synaptic molecules found in Drosophila are also found in mammals and like most CNS excitatory synapses in mammals, the Drosophila NMJ is glutamatergic and demonstrates activity-dependent remodeling (Kohet al. , 2000). Additionally, Drosophila neurons can be individually identified because their innervation patterns are stereotyped and repetitive making it possible to study identified synaptic terminals, such as those between motor neurons and the body-wall muscle fibers that they innervate (Keshishian and Kim, 2004). The existence of evolutionarily conserved synapse components along with the ease of genetic and physical manipulation make the Drosophila model ideal for investigating the mechanisms underlying synaptic function (Budnik, 1996).
The active zones at synaptic terminals are of particular interest because these are the sites of neurotransmitter release. NC82 is a monoclonal antibody that recognizes the Drosophila protein Bruchpilot (Brp), a CAST1/ERC family member that is an important component of the active zone (Waghet al. , 2006). Brp was shown to directly shape the active zone T-bar and is responsible for effectively clustering Ca2+ channels beneath the T-bar density (Fouquetet al. , 2009). Mutants of Brp have reduced Ca2+ channel density, depressed evoked vesicle release, and altered short-term plasticity (Kittelet al. , 2006). Alterations to active zones have been observed in Drosophila disease models. For example, immunofluorescence using the NC82 antibody showed that the active zone density was decreased in models of amyotrophic lateral sclerosis and Pitt-Hopkins syndrome (Ratnaparkhiet al. , 2008; Zweieret al. , 2009). Thus, evaluation of active zones, or other synaptic proteins, in Drosophila larvae models of disease may provide a valuable initial clue to the presence of a synaptic defect.
Preparing whole-mount dissected Drosophila larvae for immunofluorescence analysis of the NMJ requires some skill, but can be accomplished by most scientists with a little practice. Presented is a method that provides for multiple larvae to be dissected and immunostained in the same dissection dish, limiting environmental differences between each genotype and providing sufficient animals for confidence in reproducibility and statistical analysis.

Immunohistological Labeling of Microtubules in Sensory Neuron Dendrites, Tracheae, and Muscles in the Drosophila Larva Body Wall

To understand how differences in complex cell shapes are achieved, it is important to accurately follow microtubule organization. The Drosophila larval body wall contains several cell types that are models to study cell and tissue morphogenesis. For example tracheae are used to examine tube morphogenesis1, and the dendritic arborization (DA) sensory neurons of the Drosophila larva have become a primary system for the elucidation of general and neuron-class-specific mechanisms of dendritic differentiation2-5 and degeneration6.
The shape of dendrite branches can vary significantly between neuron classes, and even among different branches of a single neuron7,8. Genetic studies in DA neurons suggest that differential cytoskeletal organization can underlie morphological differences in dendritic branch shape4,9-11. We provide a robust immunological labeling method to assay in vivo microtubule organization in DA sensory neuron dendrite arbor (Figures 1, 2, Movie 1). This protocol illustrates the dissection and immunostaining of first instar larva, a stage when active sensory neuron dendrite outgrowth and branching organization is occurring 12,13.
In addition to staining sensory neurons, this method achieves robust labeling of microtubule organization in muscles (Movies 2, 3), trachea (Figure 3, Movie 3), and other body wall tissues. It is valuable for investigators wishing to analyze microtubule organization in situ in the body wall when investigating mechanisms that control tissue and cell shape.

Drosophila Larval NMJ Dissection

The Drosophila neuromuscular junction (NMJ) is an established model system used for the study of synaptic development and plasticity. The widespread use of the Drosophila motor system is due to its high accessibility. It can be analyzed with single-cell resolution. There are 30 muscles per hemisegment whose arrangement within the peripheral body wall are known. A total of 35 motor neurons attach to these muscles in a pattern that has high fidelity. Using molecular biology and genetics, one can create transgenic animals or mutants. Then, one can study the developmental consequences on the morphology and function of the NMJ. In order to access the NMJ for study, it is necessary to carefully dissect each larva. In this article we demonstrate how to properly dissect Drosophila larvae for study of the NMJ by removing all internal organs while leaving the body wall intact. This technique is suitable to prepare larvae for imaging, immunohistochemistry, or electrophysiology.

The Neuromuscular Junction: Measuring Synapse Size, Fragmentation and Changes in Synaptic Protein Density Using Confocal Fluorescence Microscopy

The neuromuscular junction (NMJ) is the large, cholinergic relay synapse through which mammalian motor neurons control voluntary muscle contraction. Structural changes at the NMJ can result in neurotransmission failure, resulting in weakness, atrophy and even death of the muscle fiber. Many studies have investigated how genetic modifications or disease can alter the structure of the mouse NMJ. Unfortunately, it can be difficult to directly compare findings from these studies because they often employed different parameters and analytical methods. Three protocols are described here. The first uses maximum intensity projection confocal images to measure the area of acetylcholine receptor (AChR)-rich postsynaptic membrane domains at the endplate and the area of synaptic vesicle staining in the overlying presynaptic nerve terminal. The second protocol compares the relative intensities of immunostaining for synaptic proteins in the postsynaptic membrane. The third protocol uses Fluorescence Resonance Energy Transfer (FRET) to detect changes in the packing of postsynaptic AChRs at the endplate. The protocols have been developed and refined over a series of studies. Factors that influence the quality and consistency of results are discussed and normative data are provided for NMJs in healthy young adult mice.

Why Quantification Matters: Characterization of Phenotypes at the Drosophila Larval Neuromuscular Junction

Most studies on morphogenesis rely on qualitative descriptions of how anatomical traits are affected by the disruption of specific genes and genetic pathways. Quantitative descriptions are rarely performed, although genetic manipulations produce a range of phenotypic effects and variations are observed even among individuals within control groups.&#160;Emerging evidence shows that morphology, size and location of organelles play a previously underappreciated, yet fundamental role in cell function and survival. Here we provide step-by-step instructions for performing quantitative analyses of phenotypes at the Drosophila larval neuromuscular junction (NMJ). We use several reliable immuno-histochemical markers combined with bio-imaging techniques and morphometric analyses to examine the effects of genetic mutations on specific cellular processes. In particular, we focus on the quantitative analysis of phenotypes affecting morphology, size and position of nuclei within the striated muscles of Drosophila larvae. The Drosophila larval NMJ is a valuable experimental model to investigate the molecular mechanisms underlying the structure and the function of the neuromuscular system, both in health and disease. However, the methodologies we describe here can be extended to other systems as well.

Removal of Drosophila Muscle Tissue from Larval Fillets for Immunofluorescence Analysis of Sensory Neurons and Epidermal Cells

Drosophila larval dendritic arborization (da) neurons are a popular model for investigating mechanisms of neuronal morphogenesis. Da neurons develop in communication with the epidermal cells they innervate and thus their analysis benefits from in situ visualization of both neuronally and epidermally expressed proteins by immunofluorescence. Traditional methods of preparing larval fillets for immunofluorescence experiments leave intact the muscle tissue that covers most of the body wall, presenting several challenges to imaging neuronal and epidermal proteins. Here we describe a method for removing muscle tissue from Drosophila larval fillets. This protocol enables imaging of proteins that are otherwise obscured by muscle tissue, improves signal to noise ratio, and facilitates the use of super-resolution microscopy to study da neuron development.

3D Particle Tracking for Noninvasive In Vivo Analysis of Synaptic Microtubule Dynamics in Dendrites and Neuromuscular Junctions of Drosophila

Microtubules (MTs) play critical roles in neuronal development, but many questions remain about the molecular mechanisms of their regulation and function. Furthermore, despite progress in understanding postsynaptic MTs, much less is known about the contributions of presynaptic MTs to neuronal morphogenesis. In particular, studies of in vivo MT dynamics in Drosophila sensory dendrites yielded significant insights into polymer-level behavior. However, the technical and analytical challenges associated with live imaging of the fly neuromuscular junction (NMJ) have limited comparable studies of presynaptic MT dynamics. Moreover, while there are many highly effective software strategies for automated analysis of MT dynamics in vitro and ex vivo, in vivo data often necessitate significant operator input or entirely manual analysis due to inherently inferior signal-to-noise ratio in images and complex cellular morphology. &#160;To address this, this study optimized a new software platform for automated and unbiased in vivo particle detection. Multiparametric analysis of live time-lapse confocal images of EB1-GFP labeled MTs was performed in both dendrites and the NMJ of Drosophila larvae and found striking differences in MT behaviors. MT dynamics were furthermore analyzed following knockdown of the MT-associated protein (MAP) dTACC, a key regulator of Drosophila synapse development, and identified statistically significant changes in MT dynamics compared to wild type. These results demonstrate that this novel strategy for the automated multiparametric analysis of both pre- and postsynaptic MT dynamics at the polymer-level significantly reduces human-in-the-loop criteria. The study furthermore shows the utility of this method in detecting distinct MT behaviors upon dTACC-knockdown, indicating a possible future application for functional screens of factors that regulate MT dynamics in vivo. Future applications of this method may also focus on elucidating cell type and/or compartment-specific MT behaviors, and multicolor correlative imaging of EB1-GFP with other cellular and subcellular markers of interest.&#160;

Dissection and Immunohistochemistry of the Drosophila Adult Leg to Detect Changes at the Neuromuscular Junction for an Identified Motor Neuron

Drosophila melanogaster represents a genetically tractable model to study neuronal structure and function, and subsequent changes in disease states. The well characterized larval neuromuscular junction is often used for such studies. However, rapid larval development followed by muscle histolysis and nervous system remodeling during metamorphosis makes this model problematic for the study of slow age-dependent degenerative changes like those occurring in amyotrophic lateral sclerosis. Alternatively, adult flies live for 90 days and the adult leg can be used to study motor neuron changes over the course of adult lifespan using in vivo fluorescent imaging through the cuticle. Here, we describe a leg dissection technique coupled with immunocytochemistry, which allows for the study of molecular changes at the neuromuscular junction of identified adult leg motor neurons. These techniques can be coupled with a myriad of antibodies labeling both pre- and post-synaptic structures. Together these procedures allow a more complete characterization of slow age-dependent changes in adult flies and can be applied across multiple motor neuron disease models.

Viewing Microtubule Networks in Drosophila Neuromuscular Junctions and Muscle Cells

Using Drosophila Larval Neuromuscular Junction and Muscle Cells to Visualize Microtubule Network

The microtubule network is an essential component of the nervous system. Mutations in many microtubules regulatory proteins are associated with neurodevelopmental disorders and neurological diseases, such as microtubule-associated protein Tau to neurodegenerative diseases, microtubule severing protein Spastin and Katanin 60 cause hereditary spastic paraplegia and neurodevelopmental abnormalities, respectively. Detection of microtubule networks in neurons is advantageous for elucidating the pathogenesis of neurological disorders. However, the small size of neurons and the dense arrangement of axonal microtubule bundles make visualizing the microtubule networks challenging. In this study, we describe a method for dissection of the larval neuromuscular junction and muscle cells, as well as immunostaining of &#945;-tubulin and microtubule-associated protein Futsch to visualize microtubule networks in Drosophila melanogaster. The neuromuscular junction permits us to observe both pre-and post-synaptic microtubules, and the large size of muscle cells in Drosophila larva allows for clear visualization of the microtubule network. Here, by mutating and overexpressing Katanin 60 in Drosophila melanogaster,&#160;and then examining the microtubule networks in the neuromuscular junction and muscle cells, we&#160;accurately reveal the regulatory role of Katanin 60 in neurodevelopment. Therefore, combined with the powerful genetic tools of Drosophila&#160;melanogaster, this protocol greatly facilitates genetic screening and microtubule dynamics analysis for the role of microtubule network regulatory proteins in the nervous system.

Mitochondria are cellular powerhouses that produce ATP, lipids, and metabolites, as well as regulate calcium homeostasis and cell death. The unique cristae-rich double membrane ultrastructure of this organelle is elegantly arranged to carry out multiple functions by partitioning biomolecules. Mitochondrial ultrastructure is intimately linked with various functions; however, the fine details of these structure-function relationships are only beginning to be described. Here, we demonstrate the application of serial-section electron tomography to elucidate mitochondrial structure in Drosophila indirect flight muscle. Serial-section electron tomography may be adapted to study any cellular structure in three-dimensions.
