RNA transcripts are subject to posttranscriptional gene regulation involving hundreds of RNA-binding proteins (RBPs) and microRNA-containing ribonucleoprotein complexes (miRNPs) expressed in a cell-type dependent fashion. We developed a cell-based crosslinking approach to determine at high resolution and transcriptome-wide the binding sites of cellular RBPs and miRNPs. The crosslinked sites are revealed by thymidine to cytidine transitions in the cDNAs prepared from immunopurified RNPs of 4-thiouridine-treated cells. We determined the binding sites and regulatory consequences for several intensely studied RBPs and miRNPs, including PUM2, QKI, IGF2BP1-3, AGO/EIF2C1-4 and TNRC6A-C. Our study revealed that these factors bind thousands of sites containing defined sequence motifs and have distinct preferences for exonic versus intronic or coding versus untranslated transcript regions. The precise mapping of binding sites across the transcriptome will be critical to the interpretation of the rapidly emerging data on genetic variation between individuals and how these variations contribute to complex genetic diseases.

Transcriptome-wide identification of RNA-binding protein and microRNA target sites by PAR-CLIP.

RNA-Transkripte unterliegen Posttranscriptionale Genregulation bei denen hunderte von RNA-bindende Proteine (RBPs) und MicroRNA-haltigen-Gebiets-komplexe (MiRNPs) in einer Art von Zelle abh&auml;ngigen Weise ausgedr&uuml;ckt. Wir entwickelten einen zellbasierte vernetzender Ansatz um die Bindungsstellen der zellul&auml;ren RBPs und MiRNPs bei hoher Aufl&ouml;sung und Transkriptom-weite zu bestimmen. Die vernetzte Standorte sind durch Thymidin zu Cytidin &Uuml;berg&auml;nge in die cDNAs aus Immunopurified RNPs 4-Thiouridine-behandelte Zellen vorbereitet offenbart. Wir entschlossen die Bindungsstellen und regulatorische Konsequenzen f&uuml;r mehrere intensiv studierte RBPs und MiRNPs, einschlie&szlig;lich PUM2, QKI, IGF2BP1-3, her/EIF2C1-4 und TNRC6A-C. Unsere Studie ergab, dass diese Faktoren binden Tausende von Seiten mit definierten Sequenz Motive und unterschiedliche Vorlieben haben f&uuml;r exonic versus verband intronic oder Codierung gegen&uuml;ber nicht &uuml;bersetzte Abschrift Regionen. Trascrizioni di RNA sono soggetti a regolazione genica posttranscriptional coinvolgendo centinaia di RNA-binding proteins (RBPs) e microRNA contenenti complessi ribonucleoproteina (miRNPs) espressi in modo dipendente dal tipo di cellula. Abbiamo sviluppato un approccio basato sulle celle reticolazione per determinare a livello transcriptome e ad alta risoluzione i siti di legame di RBPs cellulare e miRNPs. I siti di reticolati sono rivelati da timidina a transizioni citidina in cDNAs preparato da immunopurified RNPs di cellule 4-thiouridine-trattati. Abbiamo determinato i siti di legame e conseguenze normative per diversi RBPs intensamente studiato e miRNPs, tra cui PUM2, QKI, IGF2BP1-3, 4-fa/EIF2C1 e TNRC6A-C. Il nostro studio &egrave; emerso che questi fattori legano migliaia di siti che contengono motivi di sequenza definita e hanno preferenze distinte per untranslated esonico versus intronic o codifica versus regioni di trascrizione. Hemos desarrollado un enfoque reticulaci&#xF3;n a base de c&#xE9;lulas para determinar en alta resoluci&#xF3;n y en todo el transcriptoma de los sitios de uni&#xF3;n de las pr&#xE1;cticas comerciales restrictivas y miRNPs celulares. Los sitios reticuladas son reveladas por timidina a las transiciones de citidina en los ADNc preparadas a partir de immunopurified RNPs de 4-tiouridina c&#xE9;lulas tratadas. Se determinaron los sitios de uni&#xF3;n y las consecuencias reglamentarias para varias pr&#xE1;cticas comerciales restrictivas intensamente estudiados y miRNPs, incluyendo PUM2, QKI, IGF2BP1 3, AGO/EIF2C1-4 y TNRC6A-C. Nuestro estudio revel&#xF3; que estos factores se unen miles de sitios que contengan la secuencia de motivos definidos y tienen distintas preferencias de exonic contra intr&#xF3;nica o codificaci&#xF3;n en comparaci&#xF3;n con las regiones no traducidas de transcripci&#xF3;n. La asignaci&#xF3;n exacta de los sitios de uni&#xF3;n de todo el transcriptoma ser&#xE1; fundamental para la interpretaci&#xF3;n de los datos que emergen r&#xE1;pidamente sobre la variaci&#xF3;n gen&#xE9;tica entre los individuos y c&#xF3;mo estas variaciones contribuyen a enfermedades gen&#xE9;ticas complejas.
