1. Preparação da solução de estoque
<ol><li>Solução 1 (1 L): A 900 mL de H2O desionizado adicione 100 mL de salina tamponada de fosfato de 10x (PBS) e 2 mL de Triton X-100.</li>
	<li>Solução 2 (1 L): A 900 mL de H2O desionizado, adicione 100 mL de 10x PBS, 2mL de Tween-20 e 1 mL de solução de estoque heparin de 10 mg/mL.</li>
	<li>Solução 3 (500 mL): A 400 mL da Solução 1, adicione 11,5 g de glicina e 100 mL de dimetilsulfoxida (DMSO).</li>
	<li>Solução 4 (50 mL): A 42 mL da Solução 1, adicione 3 mL de soro correspondente e 5 mL de DMSO.</li>
	<li>Solução de anticorpos primários (50 mL): A 46 mL da Solução 2, adicione 2,5 mL de DMSO e 1,5 mL de soro correspondente.</li>
	<li>Solução secundária de anticorpos (50 mL): A 48,5 mL da Solução 2, adicione 1,5 mL de soro correspondente. NOTA: Para a Solução 4, solução primária e solução secundária, use um soro que corresponda ao anticorpo secundário (por exemplo, cabra, cavalo, bovino).</li>
</ol>2. Preparação da amostra
NOTA: Realize as etapas 2.1 a 2.7 em um capô de fumaça devido a limitar a exposição ao PFA.
<ol><li>Anestesiar profundamente o rato jovem (3-6 semanas) usando sevoflurano; prossigam para 2.2 quando o rato não está respondendo e não responde ao dedo do dedo do dedo e da cauda.</li>
	<li>Coloque o rato em uma posição supina e faça uma incisão através da parede abdominal usando um par de tesouras Iris.</li>
	<li>Corte a parte inferior da caixa torácica até a clavícula em ambos os lados da caixa torácica usando a tesoura Mayo.</li>
	<li>Afixe o esterno e costelas longe do coração e pulmões com um hemostato.</li>
	<li>Fure o ventrículo esquerdo com uma agulha de 23 G presa a uma bomba de perfusão e corte o átrio direito com a tesoura Iris.</li>
	<li>Realizar perfusão transcárvia com aproximadamente 75 mL de 100 mM (1x) PBS.</li>
	<li>Continue a perfusão transcárvia com aproximadamente 100 mL de 4% de paraformaldeído (PFA) tamponado em 1x PBS.</li>
	<li>Remova o cérebro do crânio usando fórceps.</li>
	<li>Coloque o cérebro em posição sagital e corte em 4 seções iguais (aproximadamente 3 mm de largura) usando uma lâmina de barbear e uma matriz cerebral de rato.</li>
	<li>Fixar cada seção em 4% de PFA em 1x PBS em um tubo de plástico selado de 5mL durante a noite a 4 °C em um agitador.</li>
	<li>Continue a fixar em 4% pfa em 1x PBS à temperatura ambiente (RT) em um agitador por 1 h.</li>
	<li>Lave cada seção com 1x PBS em RT por 30 min, 3 vezes.</li>
</ol>3. Desidratação e despigmentação
<ol><li>Incubar a amostra em uma solução de água desionizada de 20% de metanol/80% para 1h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 40% de metanol/60% por 1h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 60% de metanol/40% para 1 h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 80% de metanol/20% para 1 h na RT.</li>
	<li>Incubar a amostra em 100% de metanol por 1 h na RT. Repita com mais 100% de metanol, incubando por 1h na RT.</li>
	<li>Esfrie a amostra em 100% de metanol a 4° C por aproximadamente 10 minutos.</li>
	<li>Prepare uma solução de 66% de diclorometano (DCM)/33% de metanol.</li>
	<li>Incubar a amostra durante a noite na solução DCM/metanol na RT, com agitação.</li>
	<li>Lave com metanol na RT por 30 minutos, 2 vezes.</li>
	<li>Esfrie a amostra em 100% de metanol a 4° C por aproximadamente 10 minutos.</li>
	<li>Alvejante em peróxido de hidrogênio refrigerado, recém-preparado 5% em metanol durante a noite a 4° C.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 80% de metanol/20% para 1 h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 60% de metanol/40% para 1 h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 40% de metanol/60% por 1h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 20% de metanol/80% para 1h na RT.</li>
	<li>Incubar a amostra em 1x PBS por 1 h na RT.</li>
	<li>Lave a solução 1 por 1h no RT, 2 vezes.</li>
</ol>4. Rotulagem de Subunidade de Toxina de Cólera B
<ol><li>Insira a ponta da agulha de 1 mL de seringa no local do núcleo accumbens.</li>
	<li>Injete lentamente 2,5 μL de 1% de biotina-CTB acima de 20 s.</li>
	<li>Deixe a ponta da agulha no lugar por 1 min e remova lentamente mais de 10 s para evitar vazamentos.</li>
</ol>5. Aplicação de anticorpos
<ol><li>Incubar a amostra na Solução 3 por 2 dias a 37 °C em um banho de água.</li>
	<li>Incubar a amostra na Solução 4 por 2 dias a 37 °C em banho-maria.</li>
	<li>Incubar com anticorpo primário por 7 dias a 37 °C em um banho de água.</li>
	<li>Lave a Solução 2 por 5 vezes, incubando 1h por lavagem. Armazene na Solução 2 na RT durante a noite.</li>
	<li>Incubar com anticorpo secundário por 7 dias a 37 °C no banho de água.</li>
	<li>Lave na Solução 2 por 5 vezes, incubando 1h por lavagem; armazenar na Solução 2 na RT durante a noite. NOTA: Todas as etapas a partir de 5,6 em diante, incluindo o armazenamento final, devem ocorrer com pouca luz. Os tubos de amostra podem ser protegidos com papel alumínio. As concentrações utilizadas para os anticorpos neste protocolo foram: TH às 1:100, Iba1 às 1:200, e o anticorpo secundário às 1:100. Adicione solução adicional 2 às etapas 5.1-5.6 para garantir que os tubos estejam completamente preenchidos.</li>
</ol>6. Limpeza de tecidos
<ol><li>Incubar a amostra em uma solução de água desionizada de 20% de metanol/80% para 1h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 40% de metanol/60% por 1h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 60% de metanol/40% para 1 h na RT.</li>
	<li>Incubar a amostra em uma solução de água desionizada de 80% de metanol/20% para 1 h na RT.</li>
	<li>Incubar a amostra em 100% de metanol por 1h na RT.</li>
	<li>Incubar em fresco 100% metanol durante a noite na RT.</li>
	<li>Incubar em 66% DCM/33% de metanol por 3h, com agitação, à temperatura ambiente.</li>
	<li>Incubar em éter dibenzyl (DBE) sem tremer. Deixe a amostra em DBE até limpar e armazene em DBE até a imagem.</li>
</ol>7. Montagem
<ol><li>Obtenha uma câmara impressa em 3D feita de resina Visijet M3 Crystal (modelos disponíveis no site da idisco.info).</li>
	<li>Fixar a câmara em um slide de microscópio usando um epóxi.</li>
	<li>Coloque a amostra no espaço quadrado no meio da câmara.</li>
	<li>Encha a câmara completamente com DBE.</li>
	<li>Coloque uma tampa de 0,17 mm de espessura sobre a câmara e aplique pressão até que o deslizamento tenha contato total com as paredes da câmara.</li>
	<li>Sele as bordas da tampa para a câmara usando o epóxi.</li>
	<li>Gire a câmara para permitir que bolhas de ar escapem da entrada de enchimento.</li>
	<li>Encha a câmara com DBE adicional.</li>
	<li>Sele a entrada de enchimento com epóxi e deixe a cura. NOTA: O excesso de DBE derramará durante a montagem.</li>
</ol>8. Imagem
<ol><li>Use um sistema de microscópio confocal para realizar z-scan na ampliação de 4x (veja o vídeo 3Danexado ).</li>
	<li>Obtenha excitação fluorescente da amostra usando um conjunto de laser para emitir em um comprimento de onda semelhante ao comprimento de onda especificado pelo anticorpo secundário. A excitação th foi alcançada utilizando um conjunto laser HeNe para emitir a 632 nm.</li>
	<li>Coloque o detector em um comprimento de onda perto da emissão de laser. Para o presente protocolo, o detector de TH foi fixado em 650 nm.</li>
	<li>Levante o ganho do detector até que haja um sinal visível. O ganho de 650LP para imagens foi definido como 7,50 B.</li>
	<li>Usando a opção Digitalizar no software de imagem confocal, mova o estágio do microscópio até que a amostra seja colocada em foco.</li>
	<li>Navegue ao redor do tecido em todas as planícies e obtenha imagens únicas ou z-stack usando o software de imagem confocal.</li>
	<li>Uma vez concluída a imagem, remova a amostra da câmara. Coloque-o de volta em um tubo completamente cheio de DBE e armazene no RT em um lugar escuro, de preferência coberto de papel alumínio. NOTA: As amostras podem ser remontadas e imagens desde que o sinal de floresnce ainda esteja forte.</li>

A limpeza de tecidos oferece uma solução para as limitações do protocolo IHC tradicional. Uma amostra transparente minimiza a dispersão e absorção da luz, que fornece acesso óptico de nível celular a tecidos intactos18,19. As técnicas de limpeza de tecidos tornam um tecido transparente através da delipidação, descoloração e decalcificação com a administração de solventes. Várias técnicas de limpeza tecidual foram validadas para uso no cérebro: hidrogel, hidrofílico e hidrofóbico. Essas técnicas visam tornar um tecido transparente através da delipidação, descoloração e decalcificação através da administração de solventes. Uma vez que o índice refrativo da amostra de tecido corresponda ao índice de refração do meio de imagem escolhido, uma imagem clara da amostra pode ser obtida. Técnicas baseadas em hidrogel, como clarity, protegem biomoléculas no tecido ligando-as a hidrogéis à base de acríl, o que evita danos estruturais e perda de proteínas1. No entanto, as técnicas de hidrogel utilizam produtos químicos severos do que têm o potencial de danificar tecidos mais frágeis, e amostras de tecido mais densas podem não ser compatíveis com o protocolo de hidrogel. Certas técnicas de hidrogel podem exigir equipamentos caros ou levar à expansão do tecido. Técnicas hidrofílicas, como o CUBIC, preservam a estrutura 3D através da formação de ligações de hidrogênio dentro do tecido2. A expansão tecidual também pode ocorrer em certo protocolo hidrofílico. A capacidade de compensação das técnicas hidrofílicas muitas vezes não corresponde à capacidade que as técnicas hidrofóbicas têm, o que é importante para tecidos mais densos e grossos3.
Técnicas hidrofóbicas geralmente são rápidas, não requerem equipamentos especiais e produzem uma amostra fácil de manusear e armazenar. IDISCO é uma técnica hidrofóbica que elimina o encolhimento que pode ocorrer em outro protocolo hidrofóbico. Originalmente, a técnica de limpeza de tecidos iDISCO foi descrita por Renier et al.4 para os embriões e órgãos adultos densos de camundongos. Esta técnica remove a água do tecido na etapa inicial de desidratação, reduzindo assim a dispersão da luz. O tecido é permeabilizado durante o pré-tratamento para permitir a penetração profunda de anticorpos. Os corantes de fluor alexa no espectro vermelho distante são usados para imunolabeling para evitar a autofluorescência do tecido em comprimentos de onda mais baixos5. Tecidos que passaram por protocolos de limpeza hidrofóbica são capazes de ser manuseados facilmente e podem ser imagens várias vezes devido à longevidade dos corantes Alexa Fluor. Se armazenados corretamente, os tecidos podem fornecer imagens por meses a um ano após o processamento inicial.
No presente protocolo, anticorpos tyrosine hydroxylase (TH), anticorpo Iba1 e Subunit B (CTB) de tricô de toxina de cólera e cólera foram usados em cérebros de ratos machos e femininos e transgênicos HIV-1 (Tg). O rato HIV-1 Tg possui sete dos nove genes que compõem o genoma viral hiv-1, o que leva a um modelo não infeccioso de exposição proteica hiv-1 a longo prazo6,7,8. Alterações dopaminérgicas já foram demonstradas anteriormente no rato HIV-1 Tg, e o próprio HIV-1 é uma doença inflamatória, por isso a escolha do anticorpo foi relevante para o desenho experimental9,10,11,12. CTB é um rastreador que se liga aos neurônios via ligação ganglioside e pode ser usado para traçar projeções diferentes no cérebro. A CTB tem sido usada anteriormente para estudar projeções do núcleo accumbens até a área de nigra substantia, duas áreas do cérebro fortemente envolvidas com as vias dopaminérgicas13,14,15.
Neste protocolo, o TH servirá como um marcador para a produção de dopamina, e o Iba1 marcará microglia ativada. O anticorpo TH usado rotula seletivamente uma única banda a aproximadamente 62 kDa que corresponde à hidroxilase de tirasina. O anticorpo Iba1 corresponde à sequência iba1 carboxy-terminal. Ambos os anticorpos foram criados em coelho e eram policlonais. CtB será usado para rastreamento retrógrado de neurônios da área de accumbens do núcleo até a área de nigra substantia. O protocolo atual também oferece uma diretriz para o ajuste do protocolo original iDISCO de duas maneiras distintas: 1) redução geral da coloração de fundo alterando os reagentes de soro nas etapas de bloqueio, e 2) dimensionamento do tempo de incubação para ser adequado para amostras de tecido maiores. No geral, o presente protocolo fornece evidências contínuas de que as técnicas de compensação hidrofóbica são viáveis nos tecidos cerebrais do rato, não têm interações prejudiciais perceptíveis com proteínas virais hiv-1 e são compatíveis com anticorpo TH, anticorpo Iba1 e CTB.

Os métodos de limpeza de tecidos hidrofóbicos são procedimentos facilmente ajustáveis, rápidos e de baixo custo que permitem o estudo de uma molécula de interesse em amostras de tecidos não endalterados. Os procedimentos tradicionais de imunolabelação requerem o corte da amostra em seções finas, o que restringe a capacidade de rotular e examinar estruturas intactas. No entanto, se o tecido cerebral pode permanecer intacto durante o processamento, estruturas e circuitos podem permanecer intactos para a análise. Métodos de limpeza previamente estabelecidos levam tempo significativo para limpar completamente o tecido, e os produtos químicos severos podem muitas vezes danificar anticorpos sensíveis. O método iDISCO limpa rapidamente e completamente o tecido, é compatível com muitos anticorpos e não requer nenhum equipamento de laboratório especial. 2-Vessel Occlusion/Hypotension: A Rat Model of Global Brain Ischemia

Cardiac arrest followed by resuscitation often results in dramatic brain damage caused by ischemia and subsequent reperfusion of the brain. Global brain ischemia produces damage to specific brain regions shown to be highly sensitive to ischemia 1. Hippocampal neurons have higher sensitivity to ischemic insults compared to other cell populations, and specifically, the CA1 region of the hippocampus is particularly vulnerable to ischemia/reperfusion 2.
The design of therapeutic interventions, or study of mechanisms involved in cerebral damage, requires a model that produces damage similar to the clinical condition and in a reproducible manner. Bilateral carotid vessel occlusion with hypotension (2VOH) is a model that produces reversible forebrain ischemia, emulating the cerebral events that can occur during cardiac arrest and resuscitation. We describe a model modified from Smith et al. (1984) 2, as first presented in its current form in Sanderson, et al. (2008) 3, which produces reproducible injury to selectively vulnerable brain regions 3-6. The reliability of this model is dictated by precise control of systemic blood pressure during applied hypotension, the duration of ischemia, close temperature control, a specific anesthesia regimen, and diligent post-operative care. An 8-minute ischemic insult produces cell death of CA1 hippocampal neurons that progresses over the course of 6 to 24 hr of reperfusion, while less vulnerable brain regions are spared. This progressive cell death is easily quantified after 7-14 days of reperfusion, as a near complete loss of CA1 neurons is evident at this time.
In addition to this brain injury model, we present a method for CA1 damage quantification using a simple, yet thorough, methodology. Importantly, quantification can be accomplished using a simple camera-mounted microscope, and a free ImageJ (NIH) software plugin, obviating the need for cost-prohibitive stereology software programs and a motorized microscopic stage for damage assessment.

Bilateral carotid occlusion coupled with systemic hypotension produces global brain ischemia in the rat, resulting in damage to the hippocampus with reproducible severity. Animal subjects are impaired with predictable patterns of brain damage, they recover expediently, and mortality rates are comparatively low.

Metabolic Support of Excised, Living Brain Tissues During Magnetic Resonance Microscopy Acquisition

This protocol describes the procedures necessary to support normal metabolic functions of acute brain slice preparations during the collection of magnetic resonance (MR) microscopy data. While it is possible to perform MR collections on living, excised mammalian tissue, such experiments have traditionally been constrained by resolution limits and are thus incapable of visualizing tissue microstructure. Conversely, MR protocols that did achieve microscopic image resolution required the use of fixed samples to accommodate the need for static, unchanging conditions over lengthy scan times. The current protocol describes the first available MR technique that enables imaging of living, mammalian tissue samples at microscopic resolutions. Such data is of great importance to the understanding of how pathology-based contrast changes occurring at the microscopic level influence the content of macroscopic MR scans such as those used in the clinic. Once such an understanding is realized, diagnostic methods with greater sensitivity and accuracy can be developed, which will translate directly to earlier disease treatment, more accurate therapy monitoring and improved patient outcomes.
While the described methodology focuses on brain slice preparations, the protocol is adaptable to any excised tissue slice given that changes are made to the gas and perfusate preparations to accommodate the tissue&#39;s specific metabolic needs. Successful execution of the protocol should result in living, acute slice preparations that exhibit MR diffusion signal stability for periods up to 15.5 h. The primary advantages of the current system over other MR compatible perfusion apparatuses are its compatibility with the MR microscopy hardware required to attain higher resolution images and ability to provide constant, uninterrupted flow with carefully regulated perfusate conditions. Reduced sample throughput is a consideration with this design as only one tissue slice may be imaged at a time.

The current protocol describes a method by which users can maintain viability of acute hippocampal and cortical slice preparations during the collection of magnetic resonance microscopy data.

Sublimation of DAN Matrix for the Detection and Visualization of Gangliosides in Rat Brain Tissue for MALDI Imaging Mass Spectrometry

Sample preparation is key for optimal detection and visualization of analytes in Matrix-assisted Laser Desorption/Ionization (MALDI) Imaging Mass Spectrometry (IMS) experiments. Determining the appropriate protocol to follow throughout the sample preparation process can be difficult as each step must be optimized to comply with the unique characteristics of the analytes of interest. This process involves not only finding a compatible matrix that can desorb and ionize the molecules of interest efficiently, but also selecting the appropriate matrix deposition technique. For example, a wet matrix deposition technique, which entails dissolving a matrix in solvent, is superior for desorption of most proteins and peptides, whereas dry matrix deposition techniques are particularly effective for ionization of lipids. Sublimation has been reported as a highly efficient method of dry matrix deposition for the detection of lipids in tissue by MALDI IMS due to the homogeneity of matrix crystal deposition and minimal analyte delocalization as compared to many wet deposition methods 1,2. Broadly, it involves placing a sample and powdered matrix in a vacuum-sealed chamber with the samples pressed against a cold surface. The apparatus is then lowered into a heated bath (sand or oil), resulting in sublimation of the powdered matrix onto the cooled tissue sample surface. Here we describe a sublimation protocol using 1,5-diaminonaphthalene (DAN) matrix for the detection and visualization of gangliosides in the rat brain using MALDI IMS.

A Micro-CT-based Method for Characterizing Lesions and Locating Electrodes in Small Animal Brains

Lesion and electrode location verification are traditionally done via histological examination of stained brain slices, a time-consuming procedure that requires manual estimation. Here, we describe a simple, straightforward method for quantifying lesions and locating electrodes in the brain that is less laborious and yields more detailed results. Whole brains are stained with osmium tetroxide, embedded in resin, and imaged with a micro-CT scanner. The scans result in 3D digital volumes of the brains with resolutions and virtual section thicknesses dependent on the sample size (12&#8211;15 and 5&#8211;6 &#181;m&#160;per voxel for rat and zebra finch brains, respectively). Surface and deep lesions can be characterized, and single tetrodes, tetrode arrays, electrolytic lesions, and silicon probes can also be localized. Free and proprietary software allows experimenters to examine the sample volume from any plane and segment the volume manually or automatically. Because this method generates whole brain volume, lesions and electrodes can be quantified to a much higher degree than in current methods, which will help standardize comparisons within and across studies.

This article describes a straightforward method to prepare small animal brains for micro-CT imaging, in which lesions can be quantified and electrodes located with high precision in the context of the whole brain.

Massive Pontine Hemorrhage by Dual Injection of Autologous Blood

We provide a protocol to establish a massive pontine hemorrhage model in a rat. Rats weighing about 250 grams were used in this study. One hundred microliters of autologous blood was taken from the tail vein and stereotaxically injected into the pons. The injection process was divided into 2 steps: First, 10 &#181;L of blood was injected into a specific location, anteroposterior position (AP) -9.0 mm; lateral (Lat) 0 mm; vertical (Vert) -9.2 mm, followed by a second injection of the residual blood located at AP -9.0 mm; Lat 0 mm; Vert -9.0 mm with a 20-minute interval. The balance beam test, limb placement test, and the modified Voestch neuroscore were used to evaluate neurological function. Magnetic Resonance Imaging (MRI) was used to assess the volume of hemorrhage in vivo. The symptoms of this model were in line with patients with massive pontine hemorrhage.

Imaging and Quantification of Intact Neuronal Dendrites via CLARITY Tissue Clearing

Brain activity, the electrochemical signals passed between neurons, is determined by the connectivity patterns of neuronal networks, and from the morphology of processes and substructures within these neurons. As such, much of what is known about brain function has arisen alongside developments in imaging technologies that allow further insight into how neurons are organized and connected in the brain. Improvements in tissue clearing have allowed for high-resolution imaging of thick brain slices, facilitating morphological reconstruction and analyses of neuronal substructures, such as dendritic arbors and spines. In tandem, advances in image processing software provide methods of quickly analyzing large imaging datasets. This work presents a relatively rapid method of processing, visualizing, and analyzing thick slices of labeled neural tissue at high-resolution using CLARITY tissue clearing, confocal microscopy, and image analysis. This protocol will facilitate efforts toward understanding the connectivity patterns and neuronal morphologies that characterize healthy brains, and the changes in these characteristics that arise in diseased brain states.

Investigation of Spatial Interaction Between Astrocytes and Neurons in Cleared Brains

Combining viral vector transduction and tissue clearing using the CLARITY method makes it possible to simultaneously investigate several types of brain cells and their interactions. Viral vector transduction enables the marking of diverse cell types in different fluorescence colors within the same tissue. Cells can be identified genetically by activity or projection. Using a modified CLARITY protocol, the potential sample size of astrocytes and neurons has grown by 2-3 orders of magnitude. The use of CLARITY allows the imaging of complete astrocytes, which are too large to fit in their entirety in slices, and the examination of the somata with all their processes. In addition, it provides the opportunity to investigate the spatial interaction between astrocytes and different neuronal cell types, namely, the number of pyramidal neurons in each astrocytic domain or the proximity between astrocytes and specific inhibitory neuron populations. This paper describes, in detail, how these methods are to be applied.
