This assay design modifies the food race assay24 to include a copper solution to create an aversive midline barrier and around the edge of the plate to prevent a loss of nematodes. Caenorhabditis elegans has been used as a model for the study of neurobiology for decades due to the relative ease in analyzing the circuitry of a nervous system composed of only 302 neurons1. Provided that the organism is reliant on responding to environmental cues, much of the nervous system is dedicated to regulating the integration of environmental signals2. Despite the simplicity of its nervous system, C. elegans can detect and respond to diverse environmental signals including repellents3, attractants4, temperature5, and even humidity6. A failure to properly integrate environmental signals has been linked to a number of behavioral disorders and neurodegenerative conditions in mammalian model systems7,8,9. With a range of available neural disease models10 in C. elegans and the development of nematode pharmaceutical screens11, this organism has proven to be a useful system for the study of neurobiology. Given the availability of a mapped nematode connectome1 and mutations to almost every gene in the nematode genome12, our understanding of the nematode nervous system, and by extension our own, is partially limited by the design of creatively appropriate assays.
A number of chemotaxis assays have been developed over the past 40 years to evaluate nematode responsiveness to diverse aversive stimuli3,4,13,14,15. Initial experimentation involved the introduction of an acute environmental stimulus while a single worm roamed on an agar plate3,14,16. Immediate changes to locomotory responses were recorded. For example, the volatile odorant octanol can be applied to a hair and wafted in front of a nematode&#39;s nose to stimulate the initiation of backwards locomotion in wild type worms17. More complex assays have also been developed to incorporate multiple variables as a means of assessing behavioral choice18. A variation of this assay entails the use of a copper solution to create an aversive midline barrier4. An attractant, namely diacetyl, was placed on one side of the chemical barrier with worms transferred away from the diacetyl source. Worms defective for copper aversive responses immediately crossed the barrier to reach the diacetyl, while wild type worms were initially repulsed by the barrier. Responses were scored when worms first approached the copper barrier without long term observations.
When worms are evaluated after undergoing starvation conditions, their sensitivity to environmental stimuli is decreased19. When the aversive chemical octanol is wafted in front of the nematode nose, wild type organisms stimulate backwards movement within 3 - 5 s when on food. After these organisms have been removed from food for 10 min, they exhibit a delayed response of 8 - 10 s20. Thus, with increased starvation, nematodes display a decreased aversive response to harmful environmental signals as the search for food becomes more essential to survival. Conversely, nematodes that over-express neuropeptide receptor 9 (npr-9), do not respond to octanol on or off food and exhibit an inability to respond to a number of aversive stimuli21. These npr-9(GF) organisms also do not modulate their reversal frequency in the presence of food, but can reverse in response to harsh touch stimulations indicating that they are capable of backwards locomotion21. We have also evaluated npr-9(LF) mutants given that they exhibit an abnormally decreased reversal frequency off food yet can modulate their behavior in the presence of food21. Coupling the nutritional state of the worm with the introduction of acute external stimuli has aided in elucidating the mechanisms by which a food-related pathway can broadly modulate sensory signaling pathways22,23. The presence of food in the nematode environment has also been used to evaluate ethanol withdrawal responses24. In this experiment, worms were incubated in varying concentrations of ethanol and then were placed on an agar plate with a patch of food known as a &#34;food-race assay&#34;. The food patch was placed on one edge of the plate while the nematodes were placed away from the food source. Ethanol withdrawal was evaluated by measuring the duration of time required for worms to reach the patch of food.
This nutritional-based copper aversion assay builds upon the food-race assay to integrate additional environmental variables, namely food and copper, while assessing behavioral changes over time. This is an adaptation of a commonly use protocol throughout the C. elegans community4. This protocol has been used to evaluate aversive responses and the detection of food over a four-hour period21. Since worm&#39;s exhibit starvation behaviors after 30 min of food deprivation25, we are also able to evaluate how changes to nutritional status can influence environmental responses. The conditions of this assay measure how experimental organisms change responsiveness to aversive stimuli over time, hence this evaluates behavioral changes as organisms progress towards a starved state (and continued measurements of prolonged starvation). Since the npr-9(GF) animals do not alter their behavior in response to food or many aversive cues, we sought to identify if these behavioral deficits would persist in the context of starvation. Ultimately, this assay design has been formulated to specifically evaluate the npr-9(GF) mutants but can be further adapted to also characterize novel strains.

To ensure survival, organisms must be capable of avoiding unfavorable habitats while ensuring a consistent food source. Caenorhabditis elegans alter their locomotory patterns upon detection of diverse environmental stimuli and can modulate their suite of behavioral responses in response to starvation conditions. Nematodes typically exhibit a decreased aversive response when removed from a food source for over 30 min. Observation of behavioral changes in response to a changing nutritional status can provide insight into the mechanisms that regulate the transition from a well-fed to starved state.
We have developed an assay that measures a nematode&#39;s ability to cross an aversive barrier (i.e. copper) then reach a food source over a prolonged period of time. This protocol builds upon previous work by integrating multiple variables in a manner that allows for continued data collection as the organisms shift towards an increasingly starved condition. Moreover, this assay permits an increased sample size so that larger populations of nematodes can be simultaneously evaluated.
Organisms defective for the ability to detect or respond to copper immediately cross the chemical barrier, while wild type nematodes are initially repelled. As wild type worms are increasingly starved, they begin to cross the barrier and reach the food source. We designed this assay to evaluate a mutant that is incapable of responding to diverse environmental cues, including food sensation or detection of aversive chemicals. When evaluated via this protocol, the defective organisms immediately crossed the barrier, but were also incapable of detecting a food source. Hence, these mutants repeatedly cross the chemical barrier despite temporarily reaching a food source. The overall goal of this nutritional-status based copper aversion assay is to evaluate nematode responsive to an aversive chemical and a food source over a four hour period. This allows for the simultaneous evaluation of nutritional-status. This method can aid the field of behavioral neuroscience by identifying mutants that fail to modulate locomotory patterns and response to an aversive chemical despite starvation conditions.The main advantage of this technique is that it can be conducted over an extended time period, which allows for nutritional status analysis as worms become progressively more starved over four hours. To prepare experimental organisms for the assay, pick 10 L4 stage nematodes per stream, 24 hours prior to commencing the assay, to ensure that organisms are young adults when tested. For each mutant or control nematode tested, pick 10 L4s.Maintain L4 organisms, using standard methods for 24 hours on standard agar plates seeded with OP50 E.Coli. 24 hours prior to the assay, use a ruler and a thick permanent marker to draw a line on the underside of a previously prepared nematode growth media or NGM plate along the outer edge. Mark a midline barrier equidistant from each edge of the plate.Seed the plate with 50 microliters of OP50 E.Coli on only one side of the copper barrier to create a uniform lawn. Use the marked lines on the underside of the plate to ensure the bacteria will not contact the copper solution. Make sure the copper solution will line the edge of the plate and form a midline barrier and transfer the bacteria so that the copper solution will not contact the food source.Mark a second set of plates without OP50 E.Coli, to serve as the negative control. Allow the bacteria to dry, then incubate the plates at 37 degrees celsius overnight. Ensure that the bacteria patches are not disturbed when transferring the nematodes to a 37 degrees celsius incubator.Excessive disturbance could alter the location or shape of the food patch. After overnight incubation, remove plates from the incubator and using the marked underside of the plate as a guide, pipette 100 microliters of freshly prepared 0.5 molar copper(II)sulfate solution on the edge of the agar, to create an outer copper barrier. Pipette 25 microliters of the copper(II)sulfate solution to create a midline barrier.Ensure that the copper(II)sulfate solution does not contact the bacteria patch and allow copper solution to dry onto the plate. Check for dryness every five minutes after transfer, with a laboratory tissue by lightly dabbing the solution near the edge of the plate to discern. Immediately prior to the assay, transfer the experimental organisms to a bacteria free agar plate and allow the nematodes to move freely for one minute to remove excess bacteria.Next, pipette one milliliter of M9 onto the plate with young adults, that were transferred 24 hours previously in order to wash worms into a microcentrifuge tube. Centrifuge the nematodes at 3, 000 x G for one minute. Worms should form a pellet at the bottom of the tube.Aspirate M9 solution without disrupting the worm pellet. Add one milliliter of M9 solution to the worm pellet. Invert tube to mix worms with the solution.If excess bacteria were initially transferred with the worms, repeat for a total of five times. After the final wash, aspirate the supernatant until 100 microliters of M9 solution and the worm pellet remains. Immediately transfer worms from solution once the washed ups have been completed.Pipette 20 microliters of the worm pellet from the bottom of the tube onto the bacteria free half of the assay plate, ensure that 10 worms are transferred to the assay plate and that no contaminating food is present. No bacteria should be transferred to the copper food race plates. Remove excess M9 solution from the nematodes with a laboratory tissue within one minute.Ensure the M9 solution does not contact the copper(II)sulfate solution and that the worms and agar surface remain intact. Discard worms that have accidentally been removed with the laboratory tissue. Once the M9 solution has been removed, and all worms have commenced non-liquid locomotor patterns, I.e when they have stopped thrashing.Start the assay stopwatch, if extra worms were accidentally included, remove them by picking with halocarbon oil to ensure that no bacteria are added to the plate. Check assay plates every 30 minutes. For the assay plates with bacteria patches, positively score organisms if they reach the food patch over a four hour period.For the negative control plates, positively score organisms if they have crossed the barrier. We utilized the N2 and npr-9 loss of function mutant and an npr-9 overexpression strain, referred to as npr-9 gain a function, to evaluate responses to starvation and copper aversion. By the end of the assay, 100%of wild type organisms relocated to the food source, while the npr-9 over expression organisms did not modulate locomotory patterns in response to food and continued to cross the aversive barrier even after contacting the food source.On a food free plate, n2 or npr9 loss of function organisms rarely crossed the copper barrier while the npr-9 overexpression nematodes repeatedly cross the barrier back and forth. While attempting this procedure, it's important to remember to avoid disrupting the copper barrier when transferring nematodes and M9 and to also maintain consistent conditions for each strain to avoid confounding factors.

Automated Quantification of Synaptic Fluorescence in C. elegans

Synapse strength refers to the amplitude of postsynaptic responses to presynaptic neurotransmitter release events, and has a major impact on overall neural circuit function. Synapse strength critically depends on the abundance of neurotransmitter receptors clustered at synaptic sites on the postsynaptic membrane. Receptor levels are established developmentally, and can be altered by receptor trafficking between surface-localized, subsynaptic, and intracellular pools, representing important mechanisms of synaptic plasticity and neuromodulation. Rigorous methods to quantify synaptically-localized neurotransmitter receptor abundance are essential to study synaptic development and plasticity. Fluorescence microscopy is an optimal approach because it preserves spatial information, distinguishing synaptic from non-synaptic pools, and discriminating among receptor populations localized to different types of synapses. The genetic model organism Caenorhabditis elegans is particularly well suited for these studies due to the small size and relative simplicity of its nervous system, its transparency, and the availability of powerful genetic techniques, allowing examination of native synapses in intact animals.
Here we present a method for quantifying fluorescently-labeled synaptic neurotransmitter receptors in C. elegans. Its key feature is the automated identification and analysis of individual synapses in three dimensions in multi-plane confocal microscope output files, tabulating position, volume, fluorescence intensity, and total fluorescence for each synapse. This approach has two principal advantages over manual analysis of z-plane projections of confocal data. First, because every plane of the confocal data set is included, no data are lost through z-plane projection, typically based on pixel intensity averages or maxima. Second, identification of synapses is automated, but can be inspected by the experimenter as the data analysis proceeds, allowing fast and accurate extraction of data from large numbers of synapses. Hundreds to thousands of synapses per sample can easily be obtained, producing large data sets to maximize statistical power. Considerations for preparing C. elegans for analysis, and performing confocal imaging to minimize variability between animals within treatment groups are also discussed. Although developed to analyze C. elegans postsynaptic receptors, this method is generally useful for any type of synaptically-localized protein, or indeed, any fluorescence signal that is localized to discrete clusters, puncta, or organelles.
The procedure is performed in three steps: 1) preparation of samples, 2) confocal imaging, and 3) image analysis. Steps 1 and 2 are specific to C. elegans, while step 3 is generally applicable to any punctate fluorescence signal in confocal micrographs.

Automated Quantification of Synaptic Fluorescence in C. elegans

A Caenorhabditis elegans Model System for Amylopathy Study

Amylopathy is a term that describes abnormal synthesis and accumulation of amyloid beta (A&beta;) in tissues with time. A&beta; is a hallmark of Alzheimer's disease (AD) and is found in Lewy body dementia, inclusion body myositis and cerebral amyloid angiopathy 1-4. Amylopathies progressively develop with time. For this reason simple organisms with short lifespans may help to elucidate molecular aspects of these conditions. Here, we describe experimental protocols to study A&beta;-mediated neurodegeneration using the worm Caenorhabditis elegans. Thus, we construct transgenic worms by injecting DNA encoding human A&beta;42 into the syncytial gonads of adult hermaphrodites. Transformant lines are stabilized by a mutagenesis-induced integration. Nematodes are age synchronized by collecting and seeding their eggs. The function of neurons expressing A&beta;42 is tested in opportune behavioral assays (chemotaxis assays). Primary neuronal cultures obtained from embryos are used to complement behavioral data and to test the neuroprotective effects of anti-apoptotic compounds.

Methods for Studying the Mechanisms of Action of Antipsychotic Drugs in Caenorhabditis elegans

Caenorhabditis elegans is a simple genetic organism amenable to large-scale forward and reverse genetic screens and chemical genetic screens. The C. elegans genome includes potential antipsychotic drug (APD) targets conserved in humans, including genes encoding proteins required for neurotransmitter synthesis and for synaptic structure and function. APD exposure produces developmental delay and/or lethality in nematodes in a concentration-dependent manner. These phenotypes are caused, in part, by APD-induced inhibition of pharyngeal pumping1,2. Thus, the developmental phenotype has a neuromuscular basis, making it useful for pharmacogenetic studies of neuroleptics. Here we demonstrate detailed procedures for testing APD effects on nematode development and pharyngeal pumping. For the developmental assay, synchronized embryos are placed on nematode growth medium (NGM) plates containing APDs, and the stages of developing animals are then scored daily. For the pharyngeal pumping rate assay, staged young adult animals are tested on NGM plates containing APDs. The number of pharyngeal pumps per unit time is recorded, and the pumping rate is calculated. These assays can be used for studying many other types of small molecules or even large molecules.

An Assay for Measuring the Effects of Ethanol on the Locomotion Speed of Caenorhabditis elegans

Alcohol use disorders are a significant public health concern, for which there are few effective treatment strategies. One difficulty that has delayed the development of more effective treatments is the relative lack of understanding of the molecular underpinnings of the effects of ethanol on behavior. The nematode, Caenorhabditis elegans (C.&#160;elegans), provides a useful model in which to generate and test hypotheses about the molecular effects of ethanol. Here, we describe an assay that has been developed and used to examine the roles of particular genes and environmental factors in behavioral responses to ethanol, in which locomotion is the behavioral output. Ethanol dose-dependently causes an acute depression of crawling on an agar surface. The effects are dynamic; animals exposed to a high concentration demonstrate an initial strong depression of crawling, referred to here as initial sensitivity, and then partially recover locomotion speed despite the continued presence of the drug. This ethanol-induced behavioral plasticity is referred to here as the development of acute functional tolerance. This assay has been used to demonstrate that these two phenotypes are distinct and genetically separable. The straightforward locomotion assay described here is suitable for examining the effects of both genetic and environmental manipulations on these acute behavioral responses to ethanol in C.&#160;elegans.

Agarose Microchambers for Long-term Calcium Imaging of Caenorhabditis elegans

Behavior is controlled by the nervous system. Calcium imaging is a straightforward method in the transparent nematode Caenorhabditis elegans to measure the activity of neurons during various behaviors. To correlate neural activity with behavior, the animal should not be immobilized but should be able to move. Many behavioral changes occur during long time scales and require recording over many hours of behavior. This also makes it necessary to culture the worms in the presence of food. How can worms be cultured and their neural activity imaged over long time scales? Agarose Microchamber Imaging (AMI) was previously developed to culture and observe small larvae and has now been adapted to study all life stages from early L1 until the adult stage of C. elegans. AMI can be performed on various life stages of C. elegans. Long-term calcium imaging is achieved without immobilizing the animals by using short externally triggered exposures combined with an electron multiplying charge-coupled device (EMCCD) camera recording. Zooming out or scanning can scale up this method to image up to 40 worms in parallel. Thus, a method is described to image behavior and neural activity over long time scales in all life stages of C. elegans.

A Behavioral Assay for Mechanosensation of MARCM-based Clones in Drosophila melanogaster

Because of the structural and functional homology to the hair cells of the mammalian inner ear, the neurons that innervate the Drosophila external sense organs provide an excellent model system for the study of mechanosensation. This protocol describes a simple touch behavior in fruit flies which can be used to identify mutations that interfere with mechanosensation. The tactile stimulation of a macrochaete bristle on the thorax of flies elicits a grooming reflex from either the first or third leg. Mutations that interfere with mechanotransduction (such as NOMPC), or with other aspects of the reflex arc, can inhibit the grooming response. A traditional screen of adult behaviors would have missed mutants that have essential roles during development. Instead, this protocol combines the touch screen with mosaic analysis with a repressible cell marker (MARCM) to allow for only limited regions of homozygous mutant cells to be generated and marked by the expression of green fluorescent protein (GFP). By testing MARCM clones for abnormal behavioral responses, it is possible to screen a collection of lethal p-element mutations to search for new genes involved in mechanosensation that would have been missed by more traditional methods.

Novel Metrics to Characterize Embryonic Elongation of the Nematode Caenorhabditis elegans

Dissecting the signaling pathways that control the alteration of morphogenic processes during embryonic development requires robust and sensitive metrics. Embryonic elongation of the nematode Caenorhabditis elegans is a late developmental stage consisting of the elongation of the embryo along its longitudinal axis. This developmental stage is controlled by intercellular communication between hypodermal cells and underlying body-wall muscles. These signaling mechanisms control the morphology of hypodermal cells by remodeling the cytoskeleton and the cell-cell junctions. Measurement of embryonic lethality and developmental arrest at larval stages as well as alteration of cytoskeleton and cell-cell adhesion structures in hypodermal and muscle cells are classical phenotypes that have been used for more than 25 years to dissect these signaling pathways. Recent studies required the development of novel metrics specifically targeting either early or late elongation and characterizing morphogenic defects along the antero-posterior axis of the embryo. Here, we provide detailed protocols enabling the accurate measurement of the length and the width of the elongating embryos as well as the length of synchronized larvae. These methods constitute useful tools to identify genes controlling elongation, to assess whether these genes control both early and late phases of this stage and are required evenly along the antero-posterior axis of the embryo.

Assay Development for High Content Quantification of Sod1 Mutant Protein Aggregate Formation in Living Cells

Amyotrophic lateral sclerosis (ALS) is a fatal neurodegenerative disease that can be caused by inherited mutations in the gene encoding copper-zinc superoxide dismutase 1 (SOD1). The structural instability of SOD1 and the detection of SOD1-positive inclusions in familial-ALS patients supports a potential causal role for misfolded and/or aggregated SOD1 in ALS pathology. In this study, we describe the development of a cell-based assay designed to quantify the dynamics of SOD1 aggregation in living cells by high content screening approaches. Using lentiviral vectors, we generated stable cell lines expressing wild-type and mutant A4V SOD1 tagged with yellow fluorescent protein and found that both proteins were expressed in the cytosol without any sign of aggregation. Interestingly, only SOD1 A4V stably expressed in HEK-293, but not in U2OS or SH-SY5Y cell lines, formed aggregates upon proteasome inhibitor treatment. We show that it is possible to quantify aggregation based on dose-response analysis of various proteasome inhibitors, and to track aggregate-formation kinetics by time-lapse microscopy. Our approach introduces the possibility of quantifying the effect of ALS mutations on the role of SOD1 in aggregate formation as well as screening for small molecules that prevent SOD1 A4V aggregation.

Ratiometric Calcium Imaging of Individual Neurons in Behaving Caenorhabditis Elegans

It has become increasingly clear that neural circuit activity in behaving animals differs substantially from that seen in anesthetized or immobilized animals. Highly sensitive, genetically encoded fluorescent reporters of Ca2+ have revolutionized the recording of cell and synaptic activity using non-invasive optical approaches in behaving animals. When combined with genetic and optogenetic techniques, the molecular mechanisms that modulate cell and circuit activity during different behavior states can be identified.
Here we describe methods for ratiometric Ca2+ imaging of single neurons in freely behaving Caenorhabditis elegans worms. We demonstrate a simple mounting technique that gently overlays worms growing on a standard Nematode Growth Media (NGM) agar block with a glass coverslip, permitting animals to be recorded at high-resolution during unrestricted movement and behavior. With this technique, we use the sensitive Ca2+ reporter GCaMP5 to record changes in intracellular Ca2+ in the serotonergic Hermaphrodite Specific Neurons (HSNs) as they drive egg-laying behavior. By co-expressing mCherry, a Ca2+-insensitive fluorescent protein, we can track the position of the HSN within ~ 1 &#181;m and correct for fluctuations in fluorescence caused by changes in focus or movement. Simultaneous, infrared brightfield imaging allows for behavior recording and animal tracking using a motorized stage. By integrating these microscopic techniques and data streams, we can record Ca2+ activity in the C. elegans egg-laying circuit as it progresses between inactive and active behavior states over tens of minutes.

Imaging Dendritic Spines in Caenorhabditis elegans

Dendritic spines are specialized sites of synaptic innervation modulated by activity and serve as substrates for learning and memory. Recently, dendritic spines have been described for DD GABAergic neurons as the input sites from presynaptic cholinergic neurons in the motor circuit of Caenorhabditis elegans. This synaptic circuit can now serve as a powerful new in vivo model of spine morphogenesis and function that exploits the facile genetics and ready accessibility of C. elegans to live-cell imaging. 
This protocol describes experimental strategies for assessing DD spine structure and function. In this approach, a super-resolution imaging strategy is used to visualize the intricate shapes of actin-rich dendritic spines. To evaluate the DD spine function, the light-activated opsin, Chrimson, stimulates the presynaptic cholinergic neurons, and the calcium indicator, GCaMP, reports the evoked calcium transients in postsynaptic DD spines. Together, these methods comprise powerful approaches for identifying genetic determinants of dendritic spines in C. elegans that could also direct spine morphogenesis and function in the brain.
