To achieve best results with this method, keep embedding resin restricted to the lower third or half of the muscle during tissue cryopreservation because excess resin will slow the collection of the pooled cryosections and may increase embedding resin contamination in the RNA isolation. Also, careful attention during needle homogenization is important to maximize yield and minimize the probability of clogging the needle. The protocol may be modified by using a Luer-Lok syringe to protect against sample loss if the needle...

The goal of this technique is to make multiple experimental analyses by different modalities, such as histology and gene expression, accessible from a single small skeletal muscle source tissue. Microscopy applications are the most sensitive to sample preservation methods, which must be carefully controlled to limit the formation of ice crystal artifacts during cryopreservation. Thus, method development is based on the tibialis anterior (TA) muscle frozen partially covered with embedding resin in a -140 &#176;C liquid nitrogen-cooled 2-methylbutane bath as the source material for both immunofluorescence microscopy and gene expression analyses.
The need to use the same source material for diverse technical approaches is particularly important for intramuscular injection-based experiments where the left and right muscles represent different conditions, one experimental and one control. For example, in muscle regeneration studies, one muscle is injected with a toxin to cause widespread tissue damage while the contralateral muscle serves as a vehicle-injected control1. Similarly, gene therapy studies for muscle disorders typically begin with validation of the gene therapy vector by intramuscular injection to be compared with empty vector, unrelated vector or vehicle control on the contralateral side2. Therefore, it is not possible to source each TA muscle to a different application.
Common strategies to deal with this issue are: i) to use a different muscle group for each application, ii) to use additional mice, or iii) to cut off a piece of the muscle for each application. However, substantial differences between muscle groups make it difficult to compare data from separate applications, and additional animals increase expense and are poorly justified if other alternatives exist. Dividing the muscle after dissection to source different applications is the best option in many cases. However, the muscle pieces are often too small to use pulverization under liquid nitrogen or mechanical grinding techniques for homogenization2-5. As muscle is a highly structural tissue packed with extracellular matrix and contractile proteins, inadequate mechanical homogenization leads to a low yield of subsequent DNA, RNA or protein. The method detailed here allows small quantities of tissue from one source muscle for use in multiple applications, and the inclusion of cryosectioning and needle trituration improves mechanical homogenization for better RNA yield.

cryosectioning of contiguous regions of a single mouse skeletal muscle for gene expression and histological analyses

With this method, consecutive cryosections are collected to enable both microscopy applications for tissue histology and enrichment of RNA for gene expression using adjacent regions from a single mouse skeletal muscle. Typically, it is challenging to achieve adequate homogenization of small skeletal muscle samples because buffer volumes may be too low for efficient grinding applications, yet without sufficient mechanical disruption, the dense tissue architecture of muscle limits penetration of buffer reagents, ultimately causing low RNA yield. By following the protocol reported here, 30 &#956;m sections are collected and pooled allowing cryosectioning and subsequent needle homogenization to mechanically disrupt the muscle, increasing the surface area exposed for buffer penetration. The primary limitations of the technique are that it requires a cryostat, and it is relatively low throughput. However, high-quality RNA can be obtained from small samples of pooled muscle cryosections, making this method accessible for many different skeletal muscles and other tissues. Furthermore, this technique enables matched analyses (e.g., tissue histopathology and gene expression) from adjacent regions of a single skeletal muscle so that measurements can be directly compared across applications to reduce experimental uncertainty and to reduce replicative animal experiments necessary to source a small tissue for multiple applications.

Cryosectioning of Contiguous Regions of a Single Mouse Skeletal Muscle for Gene Expression and Histological Analyses

The overall goal of this procedure is to enable analysis of histological and molecular parameters from adjacent sections of a single tissue. With this method, we can help to answer key questions in the field skeletal muscle biology and disease. Such as, what are the regenerative effects after muscular injury, and what are the effects of viral gene delivery by intramuscular injection?The advantage of this method is that histological and molecular data can be directly correlated from a single tissue. That makes more effective data analysis and better use of experimental tissues. Five minutes prior to completing the dissections, cool the cryopreservation bath.When the tissue samples are ready to be embedded, first apply embedding resin to the lower third to half of the tissue, where the muscle meets the cork. This should be done neatly to reduce resin interference with the downstream steps. Then, immediately drop the cork into the 2-Methylbutane bath cooled to negative 140 degrees Celsius.Include up to eight tissue preparations per batch. In the bath, stir the tissues for 30 seconds, scraping the bottom of the beaker to prevent the tissue corks from freezing into the solution. After 30 seconds, using a metal tool, pull a tissue cork from the 2-Methylbutane.Then, quickly remove the supportive cover slip. Dab the excess 2-Methylbutane back into the bath, and then drop the tissue cork into the outer nitrogen bath. After all the tissues have been transferred into the liquid nitrogen, move them to a container and store at negative 80 degrees Celsius.After preparing the cryostat and mounting a tissue sample, use the coarse and fine controls to advance the specimen up to the blade so it touches the blade. Reset the sum of the section thicknesses to zero at this point. Next, set the cryostat to the trim function with section thickness at 30 microns.And cut and discard sections up to the desired tissue depth. To efficiently collect cryosections for RNA extraction, first open the collection tube and place it near the blade carrier. There, use a pre-cooled, clean brush to pick up each section and transfer it to the tube.Pooled 30-micron mouse tibialis anterior sections taken from 400 to 4, 000 micron tissue depth typically yield 25 to 50 milligrams of muscle. If embedding resin surrounds the cryosection, lock the hand-brake and use a razor blade to shave off small pieces of resin until there is only a thin layer around the top of the muscle. Always cut resin with the blade angled away from the muscle.A thin layer of embedding resin does not substantially impair the downstream RNA extraction. If thicker embedding resin is present, use brushes to tease it away from the muscle before moving the cryosection into the collection tube. During the sectioning process, when histological sections are desired, reset the slice thickness to seven microns using the cryostat controls.Then, cut and discard four to seven sections to obtain a consistent, even tissue surface and make note of this tissue depth. Now, cut a good section and orient it on the surface of the blade carrier. Using a room-temperature microscope slide, pick up the section and return the slide to room temperature.Collect all the desired sections and then make note of the final tissue depth. After completing the sectioning, quickly record the weight of the pooled cryosections for RNA isolation. Immediately return the tube to the cryostat chamber to maintain the temperature of the sections near negative 20 degrees Celsius.Begin by quickly transferring the pooled cryosections to ice, and adding approximately one millileter of organic RNA extraction reagent per 50 milligrams of cryosections. The sooner the reagent is applied, the less the RNA degrades. Next using a one milliliter syringe with an 18-gauge needle, homogenize the cryosections without making too many bubbles by repeatedly drawing up a solution, and ejecting it onto the tube walls.Use the needle tip to disperse clumped pieces. After every five strokes, briefly return the sample to the ice to keep it cool. Once homogenized, use a 22-gauge needle to carefully triturate the sample using five more strokes.Then return the sample to ice. Repeat this process three or four times to achieve a very finely dispersed tissue homogeny. Once the final homogenate is made, let it incubate for five minutes at room temperature to disrupt molecular complexes.Next, in a fume hood, add 0.1 milliliter of BCP per milliliter of RNA isolation reagent. Then, shake the tube vigorously for 15 seconds. Do not use a vortex.Then, incubate the sample at room temperature for two to three minutes. Following the brief incubation, centrifuge the sample for 15 minutes at 12, 000g and four degrees Celsius. Then, carefully collect the clear upper phase containing the RNA.Transfer it to a clean tube, and add an equal volume of 70%ethanol, made up in deep seawater. After briefly vortexing the tube, let it incubate for 10 minutes at room temperature and proceed by following the text protocol. Skeletal muscle RNA preparations were made from the mouse tibialis anterior.Three days before, some muscles were injected with 10 micromolar cardiotoxin and others with saline. The purity and yield of the RNA from these samples was excellent. RNA yield was substantially higher in tibialis anterior muscles after toxin injury.Tissue integrity and RNA production could factor into this observation. The persistence of the prepared RNA quality was assessed using one microliter of RNA that had been stored at negative 20 degrees Celsius for 18 months. Prominent 18S and 28S ribosomal RNA bands are still evident in samples demonstrating high RNA quality.Seven-micron sections were stained for expression of embryonic myosin heavy chain, seen in red. To detect regenerating fibers, stained for collagen six, seen in green, which outlines muscle fibers and stained with dappy, in blue, to observe the nuclei. When there is a poor toxin injection, the injury appears minimal.A successful toxin injection results in a much larger region of the targeted muscle compartment being affected. The degree of injury could be used as inclusion criteria for the RNA analysis. Once mastered, cutting sections for RNA extraction and histological slide, can be completed in under half an hour for a single tissue.Following this procedure, other histological of immunofluorescent stains can be followed to answer a wide variety of questions. Pooled cryosections can also be used to collect DNA or protein.

The Preparation of Primary Hematopoietic Cell Cultures From Murine Bone Marrow for Electroporation

It is becoming increasingly apparent that electroporation is the most effective way to introduce plasmid DNA or siRNA into primary cells. The Gene Pulser MXcell  electroporation system and Gene Pulser  electroporation buffer were specifically developed to transfect nucleic acids into mammalian cells and difficult-to-transfect cells, such as primary and stem cells.This video demonstrates how to establish primary hematopoietic cell cultures from murine bone marrow, and then prepare them for electroporation in the MXcell system. We begin by isolating femur and tibia. Bone marrow from both femur and tibia are then harvested and cultures are established. Cultured bone marrow cells are then transfected and analyzed.

Using the Gene Pulser MXcell Electroporation System to Transfect Primary Cells with High Efficiency

It is becoming increasingly apparent that electroporation is the most effective way to introduce plasmid DNA or siRNA into primary cells. The Gene Pulser MXcell electroporation system and Gene Pulser electroporation buffer (Bio-Rad) were specifically developed to easily transfect nucleic acids into mammalian cells and difficult-to-transfect cells, such as primary and stem cells. We will demonstrate how to perform a simple experiment to quickly identify the best electroporation conditions. We will demonstrate how to run several samples through a range of electroporation conditions so that an experiment can be conducted at the same time as optimization is performed. We will also show how optimal conditions identified using 96-well electroporation plates can be used with standard electroporation cuvettes, facilitating the switch from electroporation plates to electroporation cuvettes while maintaining the same electroporation efficiency. In the video, we will also discuss some of the key factors that can lead to the success or failure of electroporation experiments.

This procedure shows how to use the Gene Pulser MXcell electroporation system to rapidly and easily identify the best electroporation conditions for mouse embryonic fibroblasts (MEFs) or other primary cells. Considerations for troubleshooting are also discussed in the associated video.

Using an Automated Cell Counter to Simplify Gene Expression Studies: siRNA Knockdown of IL-4 Dependent Gene Expression in Namalwa Cells

The use of siRNA mediated gene knockdown is continuing to be an important tool in studies of gene expression.  siRNA studies are being conducted not only to study the effects of downregulating single genes, but also to interrogate signaling pathways and other complex interaction networks.  These pathway analyses require both the use of relevant cellular models and methods that cause less perturbation to the cellular physiology.  Electroporation is increasingly being used as an effective way to introduce siRNA and other nucleic acids into difficult to transfect cell lines and primary cells without altering the signaling pathway under investigation. There are multiple critical steps to a successful siRNA experiment, and there are ways to simplify the work while improving the data quality at several experimental stages.  To help you get started with your siRNA mediated gene knockdown project, we will demonstrate how to perform a pathway study complete from collecting and counting the cells prior to electroporation through post transfection real-time PCR gene expression analysis.  The following study investigates the role of the transcriptional activator STAT6 in IL-4 dependent gene expression of CCL17 in a Burkitt lymphoma cell line (Namalwa).  The techniques demonstrated are useful for a wide range of siRNA-based experiments on both adherent and suspension cells.  We will also show how to streamline cell counting with the TC10 automated cell counter, how to electroporate multiple samples simultaneously using the MXcell electroporation system, and how to simultaneously assess RNA quality and quantity with the Experion automated electrophoresis system.

This procedure describes a quick and easy workflow to introduce siRNA into difficult to transfect cell lines and follow gene expression by real-time PCR. Use of an automated cell counter, multi-well electroporation plate, and automated electrophoresis station provide quick and reliable results without the need for expensive robotic handling.

Paraffin-Embedded and Frozen Sections of Drosophila Adult Muscles

The molecular characterization of muscular dystrophies and myopathies in humans has revealed the complexity of muscle disease and genetic analysis of muscle specification, formation and function in model systems has provided valuable insight into muscle physiology. Therefore, identifying and characterizing molecular mechanisms that underlie muscle damage is critical. The structure of adult Drosophila multi-fiber muscles resemble vertebrate striated muscles 1 and the genetic tractability of Drosophila has made it a great system to analyze dystrophic muscle morphology and characterize the processes affecting muscular function in ageing adult flies 2. Here we present the histological technique for preparing paraffin-embedded and frozen sections of Drosophila thoracic muscles. These preparations allow for the tissue to be stained with classical histological stains and labeled with protein detecting dyes, and specifically cryosections are ideal for immunohistochemical detection of proteins in intact muscles. This allows for analysis of muscle tissue structure, identification of morphological defects, and detection of the expression pattern for muscle/neuron-specific proteins in Drosophila adult muscles. These techniques can also be slightly modified for sectioning of other body parts.

In vitro Reconstitution of the Active T. castaneum Telomerase

Efforts to isolate the catalytic subunit of telomerase, TERT, in sufficient quantities for structural studies, have been met with limited success for more than a decade. Here, we present methods for the isolation of the recombinant Tribolium castaneum TERT (TcTERT) and the reconstitution of the active T. castaneum telomerase ribonucleoprotein (RNP) complex in vitro.
Telomerase is a specialized reverse transcriptase1 that adds short DNA repeats, called telomeres, to the 3' end of linear chromosomes2 that serve to protect them from end-to-end fusion and degradation. Following DNA replication, a short segment is lost at the end of the chromosome3 and without telomerase, cells continue dividing until eventually reaching their Hayflick Limit4. Additionally, telomerase is dormant in most somatic cells5 in adults, but is active in cancer cells6 where it promotes cell immortality7.
The minimal telomerase enzyme consists of two core components: the protein subunit (TERT), which comprises the catalytic subunit of the enzyme and an integral RNA component (TER), which contains the template TERT uses to synthesize telomeres8,9. Prior to 2008, only structures for individual telomerase domains had been solved10,11. A major breakthrough in this field came from the determination of the crystal structure of the active12, catalytic subunit of T. castaneum telomerase, TcTERT1.
Here, we present methods for producing large quantities of the active, soluble TcTERT for structural and biochemical studies, and the reconstitution of the telomerase RNP complex in vitro for telomerase activity assays. An overview of the experimental methods used is shown in Figure 1.

Isolation and Culture of Individual Myofibers and their Satellite Cells from Adult Skeletal Muscle

Muscle regeneration in the adult is performed by resident stem cells called satellite cells. Satellite cells are defined by their position between the basal lamina and the sarcolemma of each myofiber. Current knowledge of their behavior heavily relies on the use of the single myofiber isolation protocol. In 1985, Bischoff described a protocol to isolate single live fibers from the Flexor Digitorum Brevis (FDB) of adult rats with the goal to create an in vitro system in which the physical association between the myofiber and its stem cells is preserved 1. In 1995, Rosenblattmodified the Bischoff protocol such that myofibers are singly picked and handled separately after collagenase digestion instead of being isolated by gravity sedimentation 2, 3. The Rosenblatt or Bischoff protocol has since been adapted to different muscles, age or conditions 3-6. The single myofiber isolation technique is an indispensable tool due its unique advantages. First, in the single myofiber protocol, satellite cells are maintained beneath the basal lamina. This is a unique feature of the protocol as other techniques such as Fluorescence Activated Cell Sorting require chemical and mechanical tissue dissociation 7. Although the myofiber culture system cannot substitute for in vivo studies, it does offer an excellent platform to address relevant biological properties of muscle stem cells. Single myofibers can be cultured in standard plating conditions or in floating conditions. Satellite cells on floating myofibers are subjected to virtually no other influence than the myofiber environment. Substrate stiffness and coating have been shown to influence satellite cells' ability to regenerate muscles 8, 9 so being able to control each of these factors independently allows discrimination between niche-dependent and -independent responses. Different concentrations of serum have also been shown to have an effect on the transition from quiescence to activation. To preserve the quiescence state of its associated satellite cells, fibers should be kept in low serum medium 1-3. This is particularly useful when studying genes involved in the quiescence state. In serum rich medium, satellite cells quickly activate, proliferate, migrate and differentiate, thus mimicking the in vivo regenerative process 1-3. The system can be used to perform a variety of assays such as the testing of chemical inhibitors; ectopic expression of genes by virus delivery; oligonucleotide based gene knock-down or live imaging. This video article describes the protocol currently used in our laboratory to isolate single myofibers from the Extensor Digitorum Longus (EDL) muscle of adult mice (6-8 weeks old).

Isolation and culture of myofibers is the gold standard in vitro system to study the transition of satellite cells through quiescence, activation and differentiation. Analysis of Global RNA Synthesis at the Single Cell Level following Hypoxia

Hypoxia or lowering of the oxygen availability is involved in many physiological and pathological processes. At the molecular level, cells initiate a particular transcriptional program in order to mount an appropriate and coordinated cellular response. The cell possesses several oxygen sensor enzymes that require molecular oxygen as cofactor for their activity. These range from prolyl-hydroxylases to histone demethylases. The majority of studies analyzing cellular responses to hypoxia are based on cellular populations and average studies, and as such single cell analysis of hypoxic cells are seldom performed. Here we describe a method of analysis of global RNA synthesis at the single cell level in hypoxia by using Click-iT RNA imaging kits in an oxygen controlled workstation, followed by microscopy analysis and quantification.&nbsp; Using cancer cells exposed to hypoxia for different lengths of time, RNA is labeled and measured in each cell. This analysis allows the visualization of temporal and cell-to-cell changes in global RNA synthesis following hypoxic stress.

We describe a technique for analysis of global RNA synthesis in hypoxia using imaging. Click-chemistry labeling of RNA has not previously been performed under hypoxia and allows visualization of global RNA changes at the single cell level. This approach complements the existing averaged RNA techniques, allowing direct visualization of cell-to-cell changes in global RNA synthesis.

Measurement of Metabolic Rate in Drosophila using Respirometry

Metabolic disorders are a frequent problem affecting human health. Therefore, understanding the mechanisms that regulate metabolism is a crucial scientific task. Many disease causing genes in humans have a fly homologue, making Drosophila a good model to study signaling pathways involved in the development of different disorders. Additionally, the tractability of Drosophila simplifies genetic screens to aid in identifying novel therapeutic targets that may regulate metabolism. In order to perform such a screen a simple and fast method to identify changes in the metabolic state of flies is necessary. In general, carbon dioxide production is a good indicator of substrate oxidation and energy expenditure providing information about metabolic state. In this protocol we introduce a simple method to measure CO2 output from flies. This technique can potentially aid in the identification of genetic perturbations affecting metabolic rate.

A Simple Method for Isolation of Soybean Protoplasts and Application to Transient Gene Expression Analyses

Soybean (Glycine max (L.) Merr.) is an important crop species and has become a legume model for the studies of genetic and biochemical pathways. Therefore, it is important to establish an efficient transient gene expression system in soybean. Here, we report a simple protocol for the preparation of soybean protoplasts and its application for transient functional analyses. We found that young unifoliate leaves from soybean seedlings resulted in large quantities of high quality protoplasts. By optimizing a PEG-calcium-mediated transformation method, we achieved high transformation efficiency using soybean unifoliate protoplasts. This system provides an efficient and versatile model for examination of complex regulatory and signaling mechanisms in live soybean cells and may help to better understand diverse cellular, developmental and physiological processes of legumes.

Isolation of Mitochondria from Mouse Skeletal Muscle for Respirometric Assays

Most of the cell&#39;s energy is obtained through the degradation of glucose, fatty acids, and amino acids by different pathways that converge on the mitochondrial oxidative phosphorylation (OXPHOS) system, which is regulated in response to cellular demands. The lipid molecule Coenzyme Q (CoQ) is essential in this process by transferring electrons to complex III in the electron transport chain (ETC) through constant oxidation/reduction cycles. Mitochondria status and, ultimately, cellular health can be assessed by measuring ETC oxygen consumption using respirometric assays. These studies are typically performed in established or primary cell lines that have been cultured for several days. In both cases, the respiration parameters obtained may have deviated from normal physiological conditions in&#160;any given organ or tissue.
Additionally, the intrinsic characteristics of cultured single fibers isolated from skeletal muscle impede this type of analysis. This paper presents an updated and detailed protocol for the analysis of respiration in freshly isolated mitochondria from mouse skeletal muscle. We also provide solutions to potential problems that could arise at any step of the process. The method presented here could be applied to compare oxygen consumption rates in diverse transgenic mouse models and study the mitochondrial response to drug treatments or other factors such as aging or sex. This is a feasible method to respond to crucial questions about mitochondrial bioenergetics metabolism and regulation.

Here, we describe a detailed method for mitochondria isolation from mouse skeletal muscle and the subsequent analysis of respiration by Oxygen Consumption Rate (OCR) using microplate-based respirometric assays.
