The protocol presented here has been successfully employed for the processing of various cultured cell lines (H1 and H9 hESCs, mESCs, MCF7, HEK 293, KBM5, HMEC, MCF10a) and primary tissue samples (mouse bone marrow, mouse embryonic liver, mouse adult liver, mouse tumor). Irrespective of the source, any tissue that can be dissociated into single cells while preserving the cellular state should be amenable to analysis by mass cytometry, but may require some protocol optimization. Cytometry enables the simultaneous measurement of multiple antibody targets at a single cell level across large populations of cells. In traditional fluorescence-based flow cytometry, the number of parameters that can be quantified is limited by spectral overlap between the emission spectrum of multiple fluorophores, which requires increasingly complex compensation calculations as the number of parameters increases. These limitations are addressed by mass cytometry, where heavy metal-conjugated antibodies are detected and quantified by time of flight (TOF) mass spectrometry to greatly expand the number of parameters collected simultaneously and yield a high dimensional protein-abundance profile for each individual cell.
A basic understanding of the workings of the mass cytometry instrument is beneficial to the user and may be essential for troubleshooting. For a more thorough description of tuning and running a mass cytometry machine, see the related manuscript1. Briefly, a cell sample is labeled with a panel of metal conjugated antibodies targeting cell surface markers, cytoplasmic proteins, nuclear proteins, chromatin-bound proteins or other epitopes of interest (Figure 1i). The labeled cells are loaded onto the machine, either one at a time by manual injection or using an autosampler that samples from a 96-well plate. The loaded cells are injected through a nebulizer, which generates a spray of liquid droplets encapsulating the cells (Figure 1ii). This spray is positioned so that the cells are ionized by an argon plasma torch. This ionization generates a particle cloud comprised of all the constituent atoms of each cell (Figure 1iii). As this particle cloud travels to the detector, low atomic mass atoms are separated from the high mass ions by a quadrupole mass filter. The remaining high mass ions continue to the detector, where the abundance of each isotope is quantified (Figure 1iv). The raw data collected by the detector, are analyzed by the mass cytometry instrument software to identify cell events. For each identified cell event, the signal detected in each channel is quantified and saved to an output .fcs file. The mass channels used for detecting the heavy metal conjugated antibodies exhibit minimal spectral overlap, which ranges from 0-4% with most contributions below 1%. Because of this low cross-talk between channels, it is generally unnecessary to transform the data with a compensation matrix before analysis2. However, care should be taken during the design of the experimental panel of antibodies to ensure that an antibody with a high-abundance epitope is not assigned to a mass channel that contributes signal to a channel assigned to a low-abundance antibody, as this may create an artificially high population in the channel receiving the signal contribution.
The exact preparation of samples for mass cytometry analysis is highly dependent upon the types of samples being collected and the experimental hypothesis being tested. We provide examples of two protocols for harvesting different types of cells (human embryonic stem cells) and primary cells (mouse breast tumor epithelial cell isolate). When beginning a mass cytometry study, it is advisable to first carry out a small pilot experiment to ensure that all protocols and antibodies to be utilized are working well in the investigator&#39;s hands. This is especially essential when custom conjugated antibodies are to be used, as the partial reduction reaction during the antibody conjugation has the potential to disrupt antibody affinity; therefore, each custom antibody needs to be validated empirically to ensure data accuracy. Other considerations include determining if cell surface antibodies to be used in the assay will recognize their epitopes after fixation or if they need to be applied to live cells. Some fixation may prevent proper staining with cell surface antibodies as is known to occur with peptide-MHC staining3,4. Performing cell surface antibody staining on live cells may be necessary for some antibodies, but this precludes the option of barcoding prior to antibody labeling as most barcoding methods are performed after fixation5 although antibody-based barcoding6,7 is an exception.
When determining the number of cells to be prepared for analysis, it is important to know that only a fraction of the cells loaded onto the machine will be detected and produce data. This loss is primarily due to inefficiencies when the nebulizer sprays the sample at the torch. The exact percent loss depends upon the mass cytometry machine setup and cell type but can range from 50-85% and should be considered when designing the experiment. This protocol has been optimized for 2x106 cells per sample but can be adapted for processing smaller or larger sample sizes. This protocol can be used with minimal modifications for sample sizes from 1 x 106 to 4 x 106, however it is critical that sample size be kept consistent within an experiment. Changes in cell number can affect the intensity of barcoding and antibody staining and should be kept roughly consistent across samples to be directly compared.
Some procedures, such as dead cell labeling and DNA labeling, should be carried out in the vast majority, if not all experimental designs. The labeling of dead cells in experiments analyzing only surface markers can be achieved using Rh103, but Rh103 should be avoided for experiments where permeabilization is required as it results in staining loss. For experiments involving permeabilization, it is advisable to utilize cisplatin8 and, when possible, an antibody recognizing cleaved PARP or cleaved Caspase to detect apoptotic and dead cells.
Barcoding samples can reduce antibody consumption, decrease acquisition time and eliminate sample-to-sample variability9. The process of barcoding involves applying a unique sample-specific code to all cells, which is used to assign each cell to its sample of origin. After barcoding the samples may be pooled prior to antibody staining, a process that ensures all samples are stained equally. To minimize experimental error, it is prudent to barcode and pool any samples that are to be directly compared to each other. Currently there exist several methods for barcoding samples for mass cytometry analysis5,6,7, two of which are presented here (see below).
With currently available reagents it is possible to quantify the abundance of 38 antibody targets, identify cells in S-phase10, distinguish live and dead cells8 and measure cellular levels of hypoxia11 in a multiplexed experiment of multiple samples. This ability to collect high parameter single cell data for large cell populations enables improved profiling of highly heterogeneous cell populations and has already produced a number of novel biological insights12,13,14,15,16. Distilling the resulting complex data to interpretable information has required the use of computational algorithms including Spanning Tree Progression of Density Normalized Events (SPADE)17 and viSNE18.
This article presents an accessible overview of how to design and carry out a mass cytometry experiment and introduces basic analysis of mass cytometry data.

Mass cytometry utilizes antibodies conjugated with heavy metal labels, an approach that has greatly increased the number of parameters and opportunities for deep analysis well beyond what is possible with conventional fluorescence-based flow cytometry. As with any new technology, there are critical steps that help ensure the reliable generation of high-quality data. Presented here is an optimized protocol that incorporates multiple techniques for the processing of cell samples for mass cytometry analysis. The methods described here will help the user avoid common pitfalls and achieve consistent results by minimizing variability, which can lead to inaccurate data. To inform experimental design, the rationale behind optional or alternative steps in the protocol and their efficacy in uncovering new findings in the biology of the system being investigated is covered. Lastly, representative data is presented to illustrate expected results from the techniques presented here.

The protocol presented here can be broadly applied to a wide variety of cultured and primary cell samples with only minor modifications. The overall goal of this sample preparation process is to produce a robust and consistent antibody staining of diverse samples to enable the interrogation of heterogeneous cell populations. This method can help answer questions about cell identity, cell signaling and cell response in a complex heterogeneous cell population. The main advantage of this technique is it allows the measurement of high parameter protein levels at the single cell level.Demonstrating this procedure will be Aundrietta Duncan, a graduate student from our laboratory. For each single cell suspension sample, re-suspend it at four times 10 to the sixth cells per milliliter in serum free medium, add 500 microliters of freshly prepared 50 MicroMolar Cisplatin per 2/10 into the six cells, and incubate the samples on an orbital shaker with constant mixing at room temperature. After one minute, quench the Cisplatin with an equal volume of wash buffer and centrifuge the cells.Discard the supernatant and wash the samples two more times by adding 500 microliters of wash buffer, centrifuging the cells, and pouring off the wash buffer. Follow this by two washes in 500 microliters of PBS similarly centrifuging the samples and discarding the supernatant. After the second PBS wash, re-suspend the pellets in 500 microliters of fresh PBS and fix the cells with 500 microliters of 4%PFA.Pipette the cells to mix. Then place the samples on the orbital shaker with constant mixing for 15 minutes at room temperature. At the end of the incubation, pellet the cells by centrifugation, pour off the supernatant, and follow this by a wash in fresh PBS.To permeabilize the cells, spin down the cells again and discard the supernatants. Re-suspend the samples in the residual PBS by gentle vortexing, and immediately add one milliliter of 100%methanol per 2/10 10 to the sixth cells with gentle pipetting. Incubate the samples at four degrees for at least one hour, and at the end of the incubation, centrifuge the cells.Afterwards, pour off the methanol. Then wash the pellets in one milliliter of wash buffer for each milliliter of methanol, followed by two more washes in 500 microliters of fresh wash buffer. Using a 200 microliter pipette set to 50 microliters, transfer the remaining wash buffer from each pellet to a tube of the appropriate corresponding antibody cocktail.Pipette back up the combined solution without drawing air into the tip by keeping the plunger partially depressed. Then transfer the pipette tip into a 1.5 milliliter microcentrifuge tube containing 500 microliters of wash buffer without releasing the plunger. Release the plunger, drawing up the wash buffer for a total antibody cocktail volume of 50 microliters and label the appropriate corresponding sample with the aspirated antibody cocktail by gentle pipetting.After one hour at room temperature with constant shaking, wash the samples four times, pouring off the wash buffer each time. To label the cells with iridium, re-suspend the final pellets in 500 microliters of PBS, followed by the addition of 500 microliters of four percent PFA for 15 minutes at room temperature. Next, add 500 microliters of freshly prepared 62.5 nanomolar iridium and PFA to the samples for another 15 minutes of room temperature shaking.Then, centrifuge the cells, pour off the supernatant, and follow by two washes in 500 microliters of 0.1 percent BSA and filtered deionized water. Analyze the samples by adding normalization beads into the wells of sample plates, pipetting cells into these wells and then performing mass cytometry within 24 hours. Following normalization of the signal intensity, the calibration beads can be removed from the data by gating on the iridium 191 positive bead negative population.The single cell events can then be gated to remove the debris and cell multiplets using a biaxial plot of iridium 193 negative expression versus the event length. Cisplatin labeling can be used to measure the amount of cell depth. For example, here samples with low and higher quantities of dead cells are shown.The dead cells can be removed by gating away the platinum 198 positive population, barcoding results in a distinct separation of the samples within the barcoding parameters, allowing the cells to be assigned to their original sample identities. IDU labeling can be used to detect US face cells observed here. Following the initial normalization, de-barcoding and gating, the high dimensional data can be analyzed using the SPADE algorithm to generate a lower dimensional representation of the data that is more amenable to visual interpretation.Once mastered, this technique can be completed within four to six hours if performed properly. While attempting this procedure, it's important to remember to minimize sample loss while doing the wash step. After watching this video, you should have a good understanding of how to prepare samples for mass cytometry analysis.Don't forget that working with sodium azide can be hazardous, therefore you should use precautions such as wearing proper PPE when performing this procedure.

MALDI Sample Preparation: the Ultra Thin Layer Method

This video demonstrates the preparation of an ultra-thin matrix/analyte layer for analyzing peptides and proteins by Matrix-Assisted Laser Desorption Ionization Mass Spectrometry (MALDI-MS) 1,2. The ultra-thin layer method involves the production of a substrate layer of matrix crystals (alpha-cyano-4-hydroxycinnamic acid) on the sample plate, which serves as a seeding ground for subsequent crystallization of a matrix/analyte mixture. Advantages of the ultra-thin layer method over other sample deposition approaches (e.g. dried droplet) are that it provides (i) greater tolerance to impurities such as salts and detergents, (ii) better resolution, and (iii) higher spatial uniformity. This method is especially useful for the accurate mass determination of proteins. The protocol was initially developed and optimized for the analysis of membrane proteins and used to successfully analyze ion channels, metabolite transporters, and receptors, containing between 2 and 12 transmembrane domains 2. Since the original publication, it has also shown to be equally useful for the analysis of soluble proteins. Indeed, we have used it for a large number of proteins having a wide range of properties, including those with molecular masses as high as 380 kDa 3. It is currently our method of choice for the molecular mass analysis of all proteins. The described procedure consistently produces high-quality spectra, and it is sensitive, robust, and easy to implement.

An Alternative Approach for Sample Preparation with Low Cell Number for TEM Analysis

Transmission electron microscopy (TEM) provides details of the cellular organization and ultrastructure. However, TEM analysis of rare cell populations, especially cells in suspension such as hematopoietic stem cells (HSCs), remains limited due to the requirement of a high cell number during sample preparation. There are a few cytospin or monolayer approaches for TEM analysis from scarce samples, but these approaches fail to get significant quantitative data from the limited number of cells. Here, an alternative and novel approach for sample preparation in TEM studies is described for rare cell populations that enables quantitative analysis.
A relatively low cell number, i.e., 10,000 HSCs, was successfully used for TEM analysis compared to the millions of cells typically used for TEM studies. In particular, Evans blue staining was performed after paraformaldehyde-glutaraldehyde (PFA-GA) fixation to visualize the tiny cell pellet, which facilitated embedding in agarose. Clusters of numerous cells were observed in ultra-thin sections. The cells had a well preserved morphology, and the ultra-structural details of the Golgi complex and several mitochondria were visible. This efficient, easy and reproducible protocol allows sample preparation from a low cell number and can be used for qualitative and quantitative TEM analysis on rare cell populations from limited biological samples.

Sample Preparation and Imaging of Exosomes by Transmission Electron Microscopy

Exosomes are nano-sized extracellular vesicles secreted by body fluids and are known to represent the characteristics of cells that secrete them. The contents and morphology of the secreted vesicles reflect cell behavior or physiological status, for example cell growth, migration, cleavage, and death. The exosomes&#39; role may depend highly on size, and the size of exosomes varies from 30 to 300 nm. The most widely used method for exosome imaging is negative staining, while other results are based on Cryo-Transmission Electron Microscopy, Scanning Electron Microscopy, and Atomic Force Microscopy. The typical exosome&#39;s morphology assessed through negative staining is a cup-shape, but further details are not yet clear. An exosome well-characterized through structural study is necessary particular in medical and pharmaceutical fields. Therefore, function-dependent morphology should be verified by electron microscopy techniques such as labeling a specific protein in the detailed structure of exosome. To observe detailed structure, ultrathin sectioned images and negative stained images of exosomes were compared. In this protocol, we suggest transmission electron microscopy for the imaging of exosomes including negative staining, whole mount immuno-staining, block preparation, thin section, and immuno-gold labelling.

Miniaturized Sample Preparation for Transmission Electron Microscopy

Due to recent technological progress, cryo-electron microscopy (cryo-EM) is rapidly becoming a standard method for the structural analysis of protein complexes to atomic resolution. However, protein isolation techniques and sample preparation methods for EM remain a bottleneck. A relatively small number (100,000 to a few million) of individual protein particles need to be imaged for the high-resolution analysis of proteins by the single particle EM approach, making miniaturized sample handling techniques and microfluidic principles feasible.
A miniaturized, paper-blotting-free EM grid preparation method for sample pre-conditioning, EM grid priming and post processing that only consumes nanoliter-volumes of sample is presented. The method uses a dispensing system with sub-nanoliter precision to control liquid uptake and EM grid priming, a platform to control the grid temperature thereby determining the relative humidity above the EM grid, and a pick-and-plunge-mechanism for sample vitrification. For cryo-EM, an EM grid is placed on the temperature-controlled stage and the sample is aspirated into a capillary. The capillary tip is positioned in proximity to the grid surface, the grid is loaded with the sample and excess is re-aspirated into the microcapillary. Subsequently, the sample film is stabilized and slightly thinned by controlled water evaporation regulated by the offset of the platform temperature relative to the dew-point. At a given point the pick-and-plunge mechanism is triggered, rapidly transferring the primed EM grid into liquid ethane for sample vitrification. Alternatively, sample-conditioning methods are available to prepare nanoliter-sized sample volumes for negative stain (NS) EM.
The methodologies greatly reduce sample consumption and avoid approaches potentially harmful to proteins, such as the filter paper blotting used in conventional methods. Furthermore, the minuscule amount of sample required allows novel experimental strategies, such as fast sample conditioning, combination with single-cell lysis for &#34;visual proteomics,&#34; or &#34;lossless&#34; total sample preparation for quantitative analysis of complex samples.

An instrument and methods for the preparation of nanoliter-sized sample volumes for transmission electron microscopy is presented. No paper-blotting steps are required, thus avoiding the detrimental consequences this can have for proteins, significantly reducing sample loss and enabling the analysis of single cell lysate for visual proteomics.

Stomata Tape-Peel: An Improved Method for Guard Cell Sample Preparation

The study of guard cells is essential to the knowledge of the specific contributions of this cell type to the overall function of plants. However, it is often difficult to isolate and thus studying them often provides a challenge. 
This study establishes a stomatal guard cell enrichment method. The protocol utilizes Scotch tape to isolate guard cells and extract proteins from the cells. This method improves the integrity and yield of guard cell during isolation and provides a reliable sample for the study of cell signaling processes and how they correlate to stomatal movement phenotypes. In this method, the plant leaves were partitioned between two portions of tape and peeled apart to remove the abaxial side. This protocol was applied to Arabidopsis leaf tissue to isolate guard cells. The cells were treated with fluorescein diacetate (FDA) to determine viability and with abscisic acid (ABA) to assess stomata movement in response to ABA. In conclusion, this protocol proves useful for preparing enriched stomatal guard cells and isolating proteins. The quality of the cells and proteins obtained here enable physiological and other biological studies.

Sample Preparation for Mass-spectrometry-based Proteomics Analysis of Ocular Microvessels

The use of isolated ocular blood vessels in vitro to decipher the pathophysiological state of the eye using advanced technological approaches has greatly expanded our understanding of certain diseases. Mass spectrometry (MS)-based proteomics has emerged as a powerful tool to unravel alterations in the molecular mechanisms and protein signaling pathways in the vascular beds in health and disease. However, sample preparation steps prior to MS analyses are crucial to obtain reproducible results and in-depth elucidation of the complex proteome. This is particularly important for preparation of ocular microvessels, where the amount of sample available for analyses is often limited and thus, poses a challenge for optimum protein extraction. This article endeavors to provide an efficient, rapid and robust protocol for sample preparation from an exemplary retrobulbar ocular vascular bed employing the porcine short posterior ciliary arteries. The present method focuses on protein extraction procedures from both the supernatant and pellet of the sample following homogenization, sample cleaning with centrifugal filter devices prior to one-dimensional gel electrophoresis and peptide purification steps for label-free quantification in a liquid chromatography-electrospray ionization-linear ion trap-Orbitrap MS system. Although this method has been developed specifically for proteomics analyses of ocular microvessels, we have also provided convincing evidence that it can also be readily employed for other tissue-based samples.

Proteome characterization of ocular microvascular beds is pivotal for in-depth understanding of many ocular pathologies in humans. Metabolomics, the study to identify and quantify small molecules and metabolites present in an experimental sample, has emerged as an important tool to investigate the biological activities during development and diseases. Metabolomics approaches&#160;are widely employed in the study of cancer, nutrition/diet, diabetes, and other physiological and pathological conditions involving metabolic processes. An advantageous tool that aids in metabolomic profiling advocated in this paper is matrix-assisted laser desorption/ionization mass spectrometry imaging (MALDI MSI). Its ability to detect metabolites in situ without labeling, structural modifications, or other specialized reagents, such as those used in immunostaining, makes MALDI MSI a unique tool in advancing methodologies relevant in the field of metabolomics. An appropriate sample preparation process is critical to yield optimal results and will be the focus of this paper.

Single-Cell Proteomics Preparation for Mass Spectrometry Analysis Using Freeze-Heat Lysis and an Isobaric Carrier

Single-cell proteomics analysis requires sensitive, quantitatively accurate, widely accessible, and robust methods. To meet these requirements, the Single-Cell ProtEomics (SCoPE2) protocol was developed as a second-generation method for quantifying hundreds to thousands of proteins from limited samples, down to the level of a single cell. Experiments using this method have achieved quantifying over 3,000 proteins across 1,500 single mammalian cells (500-1,000 proteins per cell) in 10 days of mass spectrometer instrument time. SCoPE2 leverages a freeze-heat cycle for cell lysis, obviating the need for clean-up of single cells and consequently reducing sample losses, while expediting sample preparation and simplifying its automation. Additionally, the method uses an isobaric carrier, which aids protein identification and reduces sample losses.
This video protocol provides detailed guidance to enable the adoption of automated single-cell protein analysis using only equipment and reagents that are widely accessible. We demonstrate critical steps in the procedure of preparing single cells for proteomic analysis, from harvesting up to injection to liquid chromatography-tandem mass spectrometry (LC-MS/MS) analysis.
