1. 準備作業

</ol>2. 蛍光微小球を用いたサンプルチャンバーベースLSFMの較正
注:キャリブレーションの目的は、照明レンズと検出レンズの焦点を合わせることです(図2A)。これは、鮮明な画像の前提です。LSFMは、少なくとも3〜4週間に1回は定期的に校正する必要があります。
<ol><li>80°Cの乾燥ブロックヒーター/ミキサーでアガロースアリコートを再液化し、アガロースアリコートを35°Cまで冷却します。</li>
	<li>50 μLのアガロースを1.5 mL反応チューブに移し、0.5 μLの蛍光微小球溶液を加えます。1,400 rpmで1分間混ぜます。</li>
	<li>クモの巣ホルダーのスロット穴にアガロース/蛍光微小球溶液混合物を10μL充填し、薄いアガロースフィルムが残るまでできるだけ多くのアガロースを吸引します。固化のために30-60 sを待ちます。</li>

	<li>蛍光微小球の3次元テストzスタックを記録し、x、y、zの最大投影をキャリブレーションチャートと比較する(図2)。微小球がぼやけた、ぼやけている、または歪んでいる(図2B,C)場合は、照明レンズや検出レンズの位置を調整します。</li>
</ol>3. ショ ウジョウバエ の回収
<ol><li>選択した ショウジョウバエ ラインの成人100~200人を、イメージングアッセイの2〜3日前に新鮮な飼育バイアルに移し、採卵培養を確立する。まだ存在しない場合は、古い飼育バイアルを使用して子孫の文化を始めることを検討してください。成人が生後2週間以下であることを保証するために、胚採取培養物を子孫培養物に間に合うように置き換える。</li>
	<li>室温に産卵皿を温め、寒天の上に酵母ペーストを一滴加えます。</li>
	<li>卵のコレクション文化から空の狭いバイアルに大人を転送し、産卵皿の上に置きます。卵の収集設定を室温で15分間インキュベートします。可能であれば、このステップ中に麻酔(冷たい、CO2)を避けてください。</li>
	<li>大人を飼育バイアルに戻します。便利な温度/時間の組み合わせで産卵皿をインキュベートし、産卵皿から100 μmメッシュサイズのセルストレーナーに小さな絵筆で10〜20個の胚を移します。産卵皿を捨てる。</li>
	<li>ショ ウジョウバエ の各線について、手順3.1~3.4を繰り返します。</li>
</ol>4. トリボリウム 胚のコレクション
注: 便宜上 、Tribolium の卵の収集手順のスキームが提供されています (図 3A) この手順のブラケット内の数字も参照します。
<ol><li>選択したトリボリウムラインの成人200~300名(約400~700mg)を、イメージングアッセイの2~10日前に空の1-Lガラスボトルに移し、コレクション培養を確立する(図3 A_01)。ボトルに50〜100gの新鮮な成長培地を充填してください。まだ存在しない場合は、利用可能な幼虫と子犬を使用して子孫培養を開始することを検討してください。成人が生後3ヶ月以下であることを保証するために、卵の採取培養を子孫の培養物に間に合うように置き換えます。</li>
	<li>800 μm メッシュサイズのふるいを通して、卵の採取培養を渡します(図3A_02)。非段型胚を含む成長培地を初期ボトル(図3 A_03)に戻し、大人を空の1つのLガラス瓶に移す(図3 A_04)。産卵培地(図3 A_05)を10g加え、卵の採取設定を室温で1時間インキュベートする(図3 A_06,07)。</li>
	<li>800 μm メッシュサイズのふるいを通して、卵の収集設定を渡します(図3A_08)。大人を最初のボトルに戻す(図3 A_09)。画像化すべき発達過程に応じて、現在約30〜100個の胚を含む産卵培地を便利な温度/時間の組み合わせでインキュベートする(図3A_10)。</li>
	<li>産卵培地を300μmメッシュサイズの篩(図3A_11)に通し、胚(図3A_12)を100μmメッシュサイズのセルストレーナーに移します。ふるいにかけた産卵媒体を捨てる(図3A_13)。</li>
	<li>各トリボリウム線について、手順 4.1 ~ 4.4 を繰り返します。</li>
</ol>5. 次亜塩素酸ナトリウム系デコール化
注:ショ ウジョウバエ と トリボリウム の胚は、除去後に胚が湿っている限り、適切な発達に不可欠ではない保護的で重い光散乱タンパク質層であるコリオンで覆われています。両方の種の胚のデコールリオネーションプロトコルは同一である。
<ol><li>A1、A2、A3、B3ウェルを8mLのオートクレーブ水道水とB1およびB2ウェルに7mLのオートクレーブ水道水と1mLの次亜塩素酸ナトリウム(NaOCl)溶液で充填して6ウェルプレートを準備する(図3B)。透過光の中で理想的には、ステレオ顕微鏡でデコールリオネーションプロセスを観察してください。 注意:次亜塩素酸ナトリウムは腐食性です。</li>
	<li>胚含有細胞ストレーナー(ステップ3.4および/または4.4)をA1ウェルに挿入し、穏やかな攪拌の下で約30〜60sの胚を洗います。</li>

</ol>6. クモの巣ホルダーを用いた複数の胚の取り付け
<ol><li>80°Cの乾燥ブロックヒーター/ミキサーでアガロースアリコートを再液化し、アガロースアリコートを35°Cまで冷却します。</li>
	<li>クモの巣ホルダーのスロット穴の上にアガロースのピペット10 μL。ピペットの先端で、細いアガロースフィルムだけが残るまで、アガロースを細孔の上に広げ、できるだけ多くのアガロースを吸引する。固化のために30-60 sを待ちます。</li>
	<li>各ラインに対して、小さな絵筆で1つ以上の胚を慎重に選び、アガロースフィルムに置きます。</li>
	<li>細孔の長い軸に沿って胚を配置し、その後、前部後方軸をスロット穴の長い軸に合わせます(図3D)。</li>
	<li>1-2μLのアガロースを胚とアガロース膜の間の隙間に入れ、慎重に胚を安定化させる。固化のために30-60 sを待ちます。</li>

</ol>7. サンプルチャンバーベースLSFMにおける比較ライブイメージング
<ol><li>検出レンズの前にマイクロトランスレーションステージを持つ胚の1つを移動します。クモの巣ホルダーが、照明(x)および検出(z)軸に対して45°の位置にあることを確認します(図 1Cを参照)。</li>
	<li>透過光チャンネルで、胚を視野の中央に移動します。クモの巣ホルダーは表示されません。</li>
	<li>胚のミッドプレーンが焦点面と重なるまで、すなわち輪郭が鋭くなるまで、zのマイクロトランスレーション段階で胚を移動します。蛍光チャネルに切り替えないで、ミッドプレーンから250μm離れて両方向に移動して、ビューの体積を指定します。</li>
	<li>必要に応じて、複数の方向に沿ってイメージングが必要な場合は、胚を適切に回転させ、ステップ7.2および7.3を繰り返します。クモの巣のホールダーは90°のステップの4つまでのオリエンテーションを支える。</li>
	<li>クモの巣ホルダーに取り付けられた他のすべての胚について、ステップ7.1~7.3(7.4)を繰り返します(図3E)。最下の胚が検出レンズの前にあるときに、最上の胚がイメージングバッファを離れないようにしてください。</li>
	<li>蛍光チャネル(レーザーパワー、露光時間、検出フィルタ)およびタイムラプス(間隔、全持続時間)パラメータを定義し、イメージングプロセスを開始します。指標値については、サンプル データセットのメタデータ テーブル (補足表 1) を参照してください。数日間続くアッセイについては、蒸発を減らすためにサンプルチャンバーの開口部を少なくとも部分的に覆うことを検討してください。</li>
</ol>8. 画像化胚の検索とさらなる培養
<ol><li>イメージングアッセイが終了したら、サンプルチャンバからクモの巣ホルダーを慎重に取り外します。</li>
	<li>小さな絵筆でアガロースフィルムから胚を取り外し、適切にラベル付けされた顕微鏡スライドに移します。スライドを取り出し皿に入れ、それぞれの標準的な飼育条件下でインキュベートします。</li>
	<li>実験モダリティについて、胚発生がいつ完了したかを推定する。孵化タイムポイントが近づくにつれて、頻繁に検索皿をチェックし、孵化した ショウジョウバエ 幼虫を個々の飼育バイアルと トリボリウム 幼虫に24ウェルプレートの個々の井戸に移します。成長培地で半分までの井戸を埋めます。それぞれの標準的な飼育条件の下でインキュベートする。</li>
	<li>観察された個人が成人になったら、適切な交配パートナーを提供し、数日後に子孫をチェックします。</li>
</ol>9. 画像データ処理とメタデータのドキュメント
注意: 画像データ処理の場合、ImageJ 派生フィジー35 (imagej.net/Fiji/Downloads) をお勧めします。FIJI はインストールを必要とせず、32 ビットバージョンと 64 ビットバージョンも利用できます。LSFM データで最も頻繁に使用される形式の 1 つは、TIFF コンテナーの形式でイメージ スタックを保存できるタグ付きイメージ ファイル形式 (TIFF) です。
<ol><li>すべての z スタックの z 最大投影を計算します (イメージ|スタック |Z プロジェクト を選択し、[ 最大強度]を選択します。最大投影法は、空間ディメンションの数を 3 から 2 に減らすデータ単純化アプローチです。バッチ処理用のフィジースクリプトが提供されています (補助ファイル 1)。</li>
	<li>それぞれの z 最大投影を連結して時間スタック(t スタック)を作成します。これらを 1 つの TIFF コンテナーに保存します。すべての記録された胚に加えて、該当する場合は、それぞれの方向および蛍光チャネルにこれを行います。</li>
	<li>z 軸を中心に z と t のスタックを回転させて、胚の前後軸を x または y イメージ軸に合わせます (イメージ |変換|回転)。3 つのイメージ軸すべてに沿って z スタックを切り取り、x および y イメージ軸の t スタックをトリミングして、胚の周りの最小のバッファ空間(x 軸と y 軸に沿って 20 ~ 40 ピクセル、z 軸に沿った 5 ~10 の画像)だけが残るようにします(Image ||を調整するx 軸と y 軸のキャンバス サイズ、 イメージ |スタック | ツール| z 軸のスライスキーパー)。<ol>

</ol>10. データの視覚化
注: このデータ可視化ガイドラインは、主に、複数の方向または時間の経過に沿っていくつかの記録された胚を示すz最大投影画像行列の作成に焦点を当てています。次の手順では、表示された図と「代表的な結果」セクションにリンクされたビデオを作成するためにサンプル データセットに適用されたデータ視覚化手順について説明します。

著者らは開示するものは何もない。

LSFの排他的な応用分野の1つは、発生生物学です。この分野では、生きた標本を見ることは重要であり、そうでなければ形態形成プロセスは動的に記述することはできません。ここで説明するサンプルチャンバベースのLSFMにおける同時ライブイメージングの実験的フレームワークは、2つの大きな理由から便利である。
連続ライブイメージングでは避けられない周囲分散?...

蛍光顕微鏡は、生命科学、特に細胞生物学および発生生物学において最も重要なイメージング技術の1つです。共焦点蛍光顕微鏡1では、1990年代半ば以降の3次元蛍光イメージングの最先端のものであり、同じレンズが蛍光色素励起および発光光検出に使用されている。照明レーザービームは、照明/検出軸に沿ってすべての蛍光を励起し、それぞれの焦点外信号はピンホールによって検出される前に識別されます。したがって、各2次元画像について、全体の標本が照らされます。その結果、各3次元画像、すなわち、空間的に連続した2次元画像の積層に対して、検体全体が数十〜数百倍2回照らされ、光漂白および光毒性を促進する3。
約20年前、光シートベースの技術4 は、3次元蛍光イメージングの有望な代替手段として登場し、発生生物学5において貴重なツールとなりました。このアプローチでは、照明と検出が分離されます。照明レンズは、垂直に配置された検出レンズの焦点面内に数マイクロメートルの深さの光シートを生成するために使用される。したがって、2 次元イメージごとに、焦点面の周りの薄い平面ボリュームのみが照らされます。その結果、各3次元画像について、検体全体が一度だけ照射され、光漂白と光毒性6が強く減少する。このため、光シート蛍光顕微鏡(LSFMs)は、複数の生物学的に関連するスケールで複雑なプロセスを研究するための効率的なソリューションを提供し、特に数ミリメートルの大きさの標本を細胞内レベルで分析する必要がある発生生物学において価値があります。
歴史的に、LSCMはサンプルチャンバーベース7、8であった。これらの設定では、照明(x)および検出(z)軸は、通常、重力軸(y)に垂直に配置されます。サンプルチャンバーは、十分な実験の自由を提供します。第一に、それらは、特定の温度9を維持したり、生化学的ストレッサーを適用するために、環境を制御するために灌流システムの使用を容易にする、大きなイメージングバッファ容量を提供します。また、それらは、三次元を維持しながらそれぞれの実験ニーズに合わせたカスタマイズされた取付方法10を支持し、場合によっては、試料の完全性を動的にする。さらに、サンプルチャンバベースのセットアップは、通常、y軸の周りに標本を回転させ、2つ、4つ以上の方向に沿ってそれらをイメージするために使用される回転関数が装備されています。一般的に使用されるモデル生物の胚は、顕微鏡の文脈では、腹側側側、横方向、および/または前後部体軸に沿って比較的大きく、連続したイメージングがより包括的な表現を提供するからである。これにより、例えば、複雑な3次元移行経路12、13に沿って移動する細胞の長期追跡が可能になります。
軽シート系蛍光顕微鏡は、ショウジョウバエメラノガスターの胚形態形成を研究するために広範囲に適用されており、いずれも体系的に14、15、ならびに開発の生物物理学的側面に特に焦点を当てています。例えば、胚芽伸長16中の内胚葉内挿と軸延長との間の生体力学的リンクを検出するために高解像度のモルモジェネティックデータを収集し、さらに、胃の間の力発生パターンと複雑な細胞流を関連付けるために使用した。また、他の最先端技術、例えば、表皮18における前後部パターニング中のWntシグナル伝達の調節を調査する光遺伝学も組み合わされている。
しかし、1つの種だけを研究することは、発達の進化に関する洞察を提供するものではありません。系統的な文脈における胚発生を理解するために、代替昆虫モデル生物を用いて集中的な研究が行われている。最も包括的に調査された種の1つは、経済的に関連する貯蔵穀物害虫19である赤い小麦粉カブトムシトボリウムカスタネウムであり、その胚形態形成もすでにLSFM20で体系的に画像化されている。これら2種の胚形態形成は、いくつかの局面において著しく異なり、例えば、セグメンテーションモード21、ならびに胚外膜22の形成および分解が挙げられる。後者の側面は、LSFMを使用してすでに広範囲に分析されています。例えば、胚発生の良い部分に対する様々な危険からトリボリウム胚を包み込み、保護する胚外組織であるセロサは、背側閉鎖25の間に独自の撤退プロセスのための形態遺伝学的「ドライバー」としても作用することが示されている。また、気中中、ブラストドアルムの特定の領域が、非対称組織運動26を作成するためにビテリン膜に固定されたままであり、この観察に続いて、細胞がセロサ窓閉閉中に細胞を順次残すことを可能にすることが実証されている。
上記に引用したすべてのショウジョウバエとトリボリウム関連研究では、サンプルチャンバーベースのLSFMが使用されている。ほとんどの場合、胚はサンプル回転関数を使用して複数の方向に沿って記録された。明示的には述べられていないが、Tribolium20,28に関する我々の以前の研究と同様に、逐次ライブイメージングアッセイにおいて個別に独立して記録されていると仮定することができる。特定のシナリオでは、このようなアプローチは許容されますが、特に定量的比較アプローチでは、周囲分散が結果を歪める可能性があります。例えば、昆虫の発生速度は温度依存性29であると長い間知られているが、さらに最近の研究では、ショウジョウバエでは、温度がモルフォゲン30の濃度にも影響を与える可能性があることを示唆している。その結果、胚発生の特定の特性、例えば、細胞の動的な割合、分割速度および移動速度を、正確に定量化する必要がある場合、周囲分散を伴わない十分な反復が必要となる。これにより標準偏差と標準偏差誤差が最小限に抑え、わずかに発散した実験条件であっても他の条件との並置が容易になります。
しかし、サンプルチャンバーベースのLSFMは、主に高スループットアッセイではなく、高い含有量のために設計されています。顕微鏡スライド、ペトリ皿、ウェルプレート用の標準化クランプ機構が一般的に装備されている共焦点顕微鏡とは異なり、ほぼすべてのサンプルチャンバーベースのLSFMはシリンダーベースのクランプ機構を使用します。これらのメカニズムは、回転互換性があるカスタムメイドのサンプルホルダーと非侵襲的な10を対象としていますが、通常は20、31、32以上の標本用に設計されていません。サンプルチャンバーベースのセットアップの利点が損なわれない2つ以上の胚の同時ライブイメージングのフレームワークは、周囲分散の問題に対処し、それによって比較研究のためのLSFMsの価値を高める。
我々のプロトコルでは、y軸が胚を「積み重ねる」オプションとして使用されるサンプルチャンバーベースのLSFM(図1A)における比較ライブイメージングの実験的枠組みを提示する。まず、サンプルチャンバーベースのLSFMsに蛍光マイクロスフィアベースのキャリブレーションガイドラインを提供します。第二に、試料の回転に対応し、複数の方向に沿って複数の標本を同時に撮像できるクモの巣ホルダー28(図1B)に基づく複数の胚の取り付け方法を説明する(図1C)。いくつかの胚は、薄いアガロースフィルムの上に整列し、サンプルチャンバーに挿入した後、三次元画像を取得するためにライトシートを連続的に移動した。第三に、ショウジョウバエとトリボリウムのための3つの模範的なライブイメージングデータセットを提供します。前者については、トランスジェニックラインを蛍光標識核と並置する。後者の場合、同じ遺伝子導入を運ぶトランスジェニックサブラインのパフォーマンスを比較しますが、ゲノムの異なる場所で行います。最後に、比較ライブイメージングと周囲分散33に関する並列化の重要性について議論し、実験フレームワークのスループット限界を議論し、他のモデル生物へのアプローチの適応を評価する。

Two-photon axotomy and time-lapse confocal imaging in live zebrafish embryos

Zebrafish have long been utilized to study the cellular and molecular mechanisms of development by time-lapse imaging of the living transparent embryo. Here we describe a method to mount zebrafish embryos for long-term imaging and demonstrate how to automate the capture of time-lapse images using a confocal microscope. We also describe a method to create controlled, precise damage to individual branches of peripheral sensory axons in zebrafish using the focused power of a femtosecond laser mounted on a two-photon microscope. The parameters for successful two-photon axotomy must be optimized for each microscope. We will demonstrate two-photon axotomy on both a custom built two-photon microscope and a Zeiss 510 confocal/two-photon to provide two examples.

Zebrafish trigeminal sensory neurons can be visualized in a transgenic line expressing GFP driven by a sensory neuron specific promoter 1. We have adapted this zebrafish trigeminal model to directly observe sensory axon regeneration in living zebrafish embryos. Embryos are anesthetized with tricaine and positioned within a drop of agarose as it solidifies. Immobilized embryos are sealed within an imaging chamber filled with phenylthiourea (PTU) Ringers. We have found that embryos can be continuously imaged in these chambers for 12-48 hours. A single confocal image is then captured to determine the desired site of axotomy. The region of interest is located on the two-photon microscope by imaging the sensory axons under low, non-damaging power. After zooming in on the desired site of axotomy, the power is increased and a single scan of that defined region is sufficient to sever the axon. Multiple location time-lapse imaging is then set up on a confocal microscope to directly observe axonal recovery from injury.

Time-lapse Imaging of Mitosis After siRNA Transfection

Changes in cellular organization and chromosome dynamics that occur during mitosis are tightly coordinated to ensure accurate inheritance of genomic and cellular content. Hallmark events of mitosis, such as chromosome movement, can be readily tracked on an individual cell basis using time-lapse fluorescence microscopy of mammalian cell lines expressing specific GFP-tagged proteins. In combination with RNAi-based depletion, this can be a powerful method for pinpointing the stage(s) of mitosis where defects occur after levels of a particular protein have been lowered. In this protocol, we present a basic method for assessing the effect of depleting a potential mitotic regulatory protein on the timing of mitosis. Cells are transfected with siRNA, placed in a stage-top incubation chamber, and imaged using an automated fluorescence microscope. We describe how to use software to set up a time-lapse experiment, how to process the image sequences to make either still-image montages or movies, and how to quantify and analyze the timing of mitotic stages using a cell-line expressing mCherry-tagged histone H2B. Finally, we discuss important considerations for designing a time-lapse experiment. This strategy is complementary to other approaches and offers the advantages of 1) sensitivity to changes in kinetics that might not be observed when looking at cells as a population and 2) analysis of mitosis without the need to synchronize the cell cycle using drug treatments. The visual information from such imaging experiments not only allows the sub-stages of mitosis to be assessed, but can also provide unexpected insight that would not be apparent from cell cycle analysis by FACS.

Imaging Cell Shape Change in Living Drosophila Embryos

The developing Drosophila melanogaster embryo undergoes a number of cell shape changes that are highly amenable to live confocal imaging. Cell shape changes in the fly are analogous to those in higher organisms, and they drive tissue morphogenesis. So, in many cases, their study has direct implications for understanding human disease (Table 1)1-5. On the sub-cellular scale, these cell shape changes are the product of activities ranging from gene expression to signal transduction, cell polarity, cytoskeletal remodeling and membrane trafficking. Thus, the Drosophila embryo provides not only the context to evaluate cell shape changes as they relate to tissue morphogenesis, but also offers a completely physiological environment to study the sub-cellular activities that shape cells.
The protocol described here is designed to image a specific cell shape change called cellularization. Cellularization is a process of dramatic plasma membrane growth, and it ultimately converts the syncytial embryo into the cellular blastoderm. That is, at interphase of mitotic cycle 14, the plasma membrane simultaneously invaginates around each of ~6000 cortically anchored nuclei to generate a sheet of primary epithelial cells. Counter to previous suggestions, cellularization is not driven by Myosin-2 contractility6, but is instead fueled largely by exocytosis of membrane from internal stores7. Thus, cellularization is an excellent system for studying membrane trafficking during cell shape changes that require plasma membrane invagination or expansion, such as cytokinesis or transverse-tubule (T-tubule) morphogenesis in muscle.
Note that this protocol is easily applied to the imaging of other cell shape changes in the fly embryo, and only requires slight adaptations such as changing the stage of embryo collection, or using "embryo glue" to mount the embryo in a specific orientation (Table 1)8-19. In all cases, the workflow is basically the same (Figure 1). Standard methods for cloning and Drosophila transgenesis are used to prepare stable fly stocks that express a protein of interest, fused to Green Fluorescent Protein (GFP) or its variants, and these flies provide a renewable source of embryos. Alternatively, fluorescent proteins/probes are directly introduced into fly embryos via straightforward micro-injection techniques9-10. Then, depending on the developmental event and cell shape change to be imaged, embryos are collected and staged by morphology on a dissecting microscope, and finally positioned and mounted for time-lapse imaging on a confocal microscope.

Monitoring Plasmid Replication in Live Mammalian Cells over Multiple Generations by Fluorescence Microscopy

Few naturally-occurring plasmids are maintained in mammalian cells. Among these are genomes of gamma-herpesviruses, including Epstein-Barr virus (EBV) and Kaposi's Sarcoma-associated herpesvirus (KSHV), which cause multiple human malignancies 1-3. These two genomes are replicated in a licensed manner, each using a single viral protein and cellular replication machinery, and are passed to daughter cells during cell division despite their lacking traditional centromeres 4-8.
Much work has been done to characterize the replications of these plasmid genomes using methods such as Southern blotting and fluorescence in situ hybridization (FISH). These methods are limited, though. Quantitative PCR and Southern blots provide information about the average number of plasmids per cell in a population of cells. FISH is a single-cell assay that reveals both the average number and the distribution of plasmids per cell in the population of cells but is static, allowing no information about the parent or progeny of the examined cell.
Here, we describe a method for visualizing plasmids in live cells. This method is based on the binding of a fluorescently tagged lactose repressor protein to multiple sites in the plasmid of interest 9. The DNA of interest is engineered to include approximately 250 tandem repeats of the lactose operator (LacO) sequence. LacO is specifically bound by the lactose repressor protein (LacI), which can be fused to a fluorescent protein. The fusion protein can either be expressed from the engineered plasmid or introduced by a retroviral vector. In this way, the DNA molecules are fluorescently tagged and therefore become visible via fluorescence microscopy. The fusion protein is blocked from binding the plasmid DNA by culturing cells in the presence of IPTG until the plasmids are ready to be viewed.
This system allows the plasmids to be monitored in living cells through several generations, revealing properties of their synthesis and partitioning to daughter cells. Ideal cells are adherent, easily transfected, and have large nuclei. This technique has been used to determine that 84% of EBV-derived plasmids are synthesized each generation and 88% of the newly synthesized plasmids partition faithfully to daughter cells in HeLa cells. Pairs of these EBV plasmids were seen to be tethered to or associated with sister chromatids after their synthesis in S-phase until they were seen to separate as the sister chromatids separated in Anaphase10. The method is currently being used to study replication of KSHV genomes in HeLa cells and SLK cells. HeLa cells are immortalized human epithelial cells, and SLK cells are immortalized human endothelial cells. Though SLK cells were originally derived from a KSHV lesion, neither the HeLa nor SLK cell line naturally harbors KSHV genomes11. In addition to studying viral replication, this visualization technique can be used to investigate the effects of the addition, removal, or mutation of various DNA sequence elements on synthesis, localization, and partitioning of other recombinant plasmid DNAs.

A method of observing individual DNA molecules in live cells is described. The technique is based on the binding of a fluorescently tagged lac repressor protein to binding sites engineered into the DNA of interest. This method can be adapted to follow many recombinant DNAs in live cells over time.

Simultaneous Multicolor Imaging of Biological Structures with Fluorescence Photoactivation Localization Microscopy

Localization-based super resolution microscopy can be applied to obtain a spatial map (image) of the distribution of individual fluorescently labeled single molecules within a sample with a spatial resolution of tens of nanometers. Using either photoactivatable (PAFP) or&#160;photoswitchable (PSFP) fluorescent proteins fused to proteins of interest, or organic dyes conjugated to antibodies or other molecules of interest, fluorescence photoactivation localization microscopy (FPALM) can simultaneously image multiple species of molecules within single cells. By using the following approach, populations of large numbers (thousands to hundreds of thousands) of individual molecules are imaged in single cells and localized with a precision of ~10-30 nm. Data obtained can be applied to understanding the nanoscale spatial distributions of multiple protein types within a cell. One primary advantage of this technique is the dramatic increase in spatial resolution: while diffraction limits resolution to ~200-250 nm in conventional light microscopy, FPALM can image length scales more than an order of magnitude smaller. As many biological hypotheses concern the spatial relationships among different biomolecules, the improved resolution of FPALM can provide insight into questions of cellular organization which have previously been inaccessible to conventional fluorescence microscopy. In addition to detailing the methods for sample preparation and data acquisition, we here describe the optical setup for FPALM. One additional consideration for researchers wishing to do super-resolution microscopy is cost: in-house setups are significantly cheaper than most commercially available imaging machines. Limitations of this technique include the need for optimizing the labeling of molecules of interest within cell samples, and the need for post-processing software to visualize results. We here describe the use of PAFP and PSFP expression to image two protein species in fixed cells. Extension of the technique to living cells is also described.

We demonstrate the use of fluorescence photo activation localization microscopy (FPALM) to simultaneously image multiple types of fluorescently labeled molecules&#160;within cells. The techniques described yield the localization of thousands to hundreds of thousands of individual fluorescent labeled proteins, with a precision of tens of nanometers&#160;within single cells.

Multilayer Mounting for Long-term Light Sheet Microscopy of Zebrafish

Light sheet microscopy is the ideal imaging technique to study zebrafish embryonic development. Due to minimal photo-toxicity and bleaching, it is particularly suited for long-term time-lapse imaging over many hours up to several days. However, an appropriate sample mounting strategy is needed that offers both confinement and normal development of the sample. Multilayer mounting, a new embedding technique using low-concentration agarose in optically clear tubes, now overcomes this limitation and unleashes the full potential of light sheet microscopy for real-time developmental biology.

Setting Up a Simple Light Sheet Microscope for In Toto Imaging of C. elegans Development

Fast and low phototoxic imaging techniques are pre-requisite to study the development of organisms in toto. Light sheet based microscopy reduces photo-bleaching and phototoxic effects compared to confocal microscopy, while providing 3D images with subcellular resolution. Here we present the setup of a light sheet based microscope, which is composed of an upright microscope and a small set of opto-mechanical elements for the generation of the light sheet. The protocol describes how to build, align the microscope and characterize the light sheet. In addition, it details how to implement the method for in toto imaging of C. elegans embryos using a simple observation chamber. The method allows the capture of 3D two-colors time-lapse movies over few hours of development. This should ease the tracking of cell shape, cell divisions and tagged proteins over long periods of time.

Sample Preparation for Single Virion Atomic Force Microscopy and Super-resolution Fluorescence Imaging

Immobilization of virions to glass surfaces is a critical step in single virion imaging. Here we present a technique&#160;adopted from single molecule imaging assays which allows adhesion of single virions to glass surfaces with specificity. This preparation is based on grafting the surface of the glass with a mixture of PLL-g-PEG and PLL-g-PEG-Biotin, adding a layer of avidin, and finally creating virion anchors through attachment of biotinylated virus specific antibodies. We have applied this technique across a range of experiments including atomic force microscopy (AFM) and super-resolution fluorescence imaging. This sample preparation method results in a control adhesion of the virions to the surface.

Semi-automated Imaging of Tissue-specific Fluorescence in Zebrafish Embryos

Zebrafish embryos are a powerful tool for large-scale screening of small molecules. Transgenic zebrafish that express fluorescent reporter proteins are frequently used to identify chemicals that modulate gene expression. Chemical screens that assay fluorescence in live zebrafish often rely on expensive, specialized equipment for high content screening. We describe a procedure using a standard epifluorescence microscope with a motorized stage to automatically image zebrafish embryos and detect tissue-specific fluorescence. Using transgenic zebrafish that report estrogen receptor activity via expression of GFP, we developed a semi-automated procedure to screen for estrogen receptor ligands that activate the reporter in a tissue-specific manner. In this video we describe procedures for arraying zebrafish embryos at 24-48 hours post fertilization (hpf) in a 96-well plate and adding small molecules that bind estrogen receptors. At 72-96 hpf, images of each well from the entire plate are automatically collected and manually inspected for tissue-specific fluorescence. This protocol demonstrates the ability to detect estrogens that activate receptors in heart valves but not in liver.
