	<li>In a dust-free environment, mix PDMS polymer and curing agent at a 10:1 ratio and degas under vacuum for at least 10 min.</li>

This microfluidics protocol is flexible in that many of the steps may be modified to optimize its use with a particular species or strain or for a specific purpose. Indeed, in this protocol we have made modifications to the original &#34;mother machine&#34; concept4 to optimize its use with B. subtilis. Often, the trenches in which the cells are confined constitute a single-layer feature, whereas in this protocol we use two-layer cell trenches, with a shallow channel surrounding the cells...

One of the most striking features of life on Earth is its great resilience and variety. A central goal of molecular biology is to understand the logic by which cells use genes and proteins to maximize their growth and fitness under a wide variety of environmental conditions. To achieve this goal, scientists must be able to confidently observe how individual cells grow, divide, and express their genes under a given set of conditions, noting how cells respond to subsequent changes in their environment. However, traditional analytical methods in microbiology have technical limitations that affect the types of questions that can be addressed. For example, bulk culture-based analyses have been very useful over the years, yet they offer only population-level data that can mask meaningful cell-to-cell variations or the behaviors of smaller sub-populations of cells in the total population. Single-cell analyses of living bacteria based on light microscopy reveal single-cell behavior but are also technically limited. Bacteria are typically immobilized on agarose pads containing growth medium, but cell growth and division crowds the microscopic view and depletes the available nutrients after just a few cell cycles, substantially limiting the observation time1,2. Moreover, the local depletion of nutrients and the concomitant buildup of metabolic byproducts due to cell growth are constantly changing the local cell growth environment in ways that are difficult to measure or predict. Such environmental changes using agarose pads pose a challenge to studies of steady-state behaviors or of cellular responses to specific changes in growth conditions3.
Microfluidic technology, in which a liquid medium is continuously flowed through microfabricated devices, offers a solution to classic experimental limitations. A microfluidic device can keep individual cells in position for live-cell microscopy while the flow of growth medium constantly provides cells with fresh nutrients and washes away metabolic byproducts and excess cells, thereby creating a highly uniform growth environment. Under constant growth conditions, cell behaviors can be observed in isolation from the influence of environmental factors, permitting an unimpeded view of the internal logic of cells. As the fluid flow prevents the microfluidic device from becoming crowded with cells, observation of single cell lineages for tens or hundreds of generations becomes possible4,5. Such long observation times permit the detection of otherwise undetectable long-term or rare cell behaviors. Finally, the composition of the medium that flows through the device can be altered at will, allowing cells to be observed as they respond to the onset of a stress or to the introduction or removal of a particular compound.
Microfluidics has already enjoyed a number of important applications. For instance, it has been used in tissue-, organ-, or body-on-a-chip devices, in which multiple human cell types are co-cultured to simulate an in vivo condition6; for the study of nematode movement in microstructured environments7; to examine interactions among bacterial biofilms (e.g., 8); and for the encapsulation and manipulation of tiny volumes of cells or chemicals (e.g., 9). Microfluidic devices have also become increasingly popular in the field of microbiology (for excellent reviews, see 10 and 11), especially as their physical and flow properties are well-matched to natural microbial niches12. For instance, microfluidics has been recently employed by microbiologists for such purposes as precisely measuring cell growth and division13,14,15, analyzing pathogen movement16, monitoring quorum sensing17 and physiological transitions18, and for protein counting19, among many other examples. The method presented here is specifically designed for the analysis of single bacterial cell lineages rather than combinations of strains or species. The microfluidic device demonstrated here utilizes one variation of the &#34;mother machine&#34; design4, in which cells are grown single-file within a microfluidic trench with one closed end and one open end; cell growth and division pushes progeny cells up and out of the open end into the fluid flow. Our analyses typically focus only on the &#34;mother&#34; cell that is confined at the closed end of the trench. We consider this method as an advancement over previous light microscopy-based single-cell analytical techniques, such as cell immobilization on agarose pads. While B. subtilis is used as a model here, the method is also applicable to other bacterial species (Escherichia coli is another common model; some species with different cell sizes or morphologies may require the fabrication of new devices with different dimensions). The use of fluorescent reporters to mark cells and to visualize changes in gene expression requires the use of genetically tractable species; however, analyses of cell growth and morphology are possible even without fluorescent markers.
The present protocol excludes the process of fabricating the silicon master using photolithography, which has been extensively described elsewhere5; masters can also be easily outsourced from microfabrication facilities. It includes the molding of a PDMS device from a reinforced silicon master; bonding the device to a piece of cover glass; assembling the microfluidic inlet and outlet plumbing, including pinch valves to permit medium switching; passivating the device, preparing bacterial cells, and loading the device with bacterial cells; attaching the plumbing to the device and equilibrating the cells; and loading the device onto a fluorescence microscope for imaging. Because many different image acquisition and processing software tools can be used to visualize and analyze different data of interest4,5, example images are shown, but image-capture methods are not included in this protocol.

single-cell microfluidic analysis of bacillus subtilis

Microfluidic technology overcomes many of the limitations to traditional analytical methods in microbiology. Unlike bulk-culture methods, it offers single-cell resolution and long observation times spanning hundreds of generations; unlike agarose pad-based microscopy, it has uniform growth conditions that can be tightly controlled. Because the continuous flow of growth medium isolates the cells in a microfluidic device from unpredictable variations in the local chemical environment caused by cell growth and metabolism, authentic changes in gene expression and cell growth in response to specific stimuli can be more confidently observed. Bacillus subtilis is used here as a model bacterial species to demonstrate a &#34;mother machine&#34;-type method for cellular analysis. We show how to construct and plumb a microfluidic device, load it with cells, initiate microscopic imaging, and expose cells to a stimulus by switching from one growth medium to another. A stress-responsive reporter is used as an example to reveal the type of data that may be obtained by this method. We also briefly discuss further applications of this method for other types of experiments, such as analysis of bacterial sporulation.

We present a method for the microfluidic analysis of individual bacterial cell lineages using Bacillus subtilis as an example. The method overcomes shortcomings of traditional analytical methods in microbiology by allowing observation of hundreds of cell generations under tightly controllable and uniform growth conditions.

The overall goal of this microfluidic experimental set-up is to enable the longterm observation of individual bacterial cells under constant, highly controlled environmental conditions. This method can help answer key questions in the bacterial physiology field, such as what are the longterm response patterns of individual cells to stress or how does a heterogeneous phenotype across a population vary with time. The main advantage of this technique is that we can observe individual cell lineages for tens or even hundreds of generations, under constant, uniform and highly controlled environmental conditions.After preparing PDMS polymer according to the text protocol, place a silicone master on a piece of unbroken aluminum foil in a polystyrene Petri dish. Pour the degassed PDMS mixture over the master to a depth of approximately five millimeters. Then degas the dish for at least 10 minutes.Cure the PDMS in an oven at 60 degrees Celsius for at least one hour and cool it to room temperature. Then remove the aluminum foil containing the master and cured PDMS from the plate. Carefully score it and peel off the aluminum foil from the back of the master.Then carefully peel the PDMS from the master. As a wafer, typically include several microfluidic devices with slightly different dimensions. Use a clean, sharp scalpel to cut a single device to the appropriate size.Place a piece of translucent office tape over the patterned side of the device to enhance the visibility of the patterned features. The inlet and outlet ports are identified as circular areas at opposite ends of the visible fluidic channels. Flip the PDMS device with the pattern side down and use a 0.75 millimeter biopsy punch to punch through the device to the marked dots.Then discard the punchings. A tweezer may be required to remove the punchings from the device. Insert the cleaned and dried cover glass and PDMS device into an oxygen plasma cleaner and plasma treat the device with the settings shown here.Immediately after the plasma treatment finishes, remove the device and cover glass from the plasma cleaner. Invert the PDMS and place it on the center of the cover glass so that the pattern side contacts the glass. Ensure that the feeding channels are aligned with the long access of the cover glass.Press down very gently to ensure that the PDMS seals against the glass. Bake the assembled device in an oven at 60 degrees Celsius for at least one hour. After baking, manually verify that the PDMS is bonded to the glass by gently pushing on one corner of the device.After cutting polymer tubing according to the text protocol, assemble Y-junctions for pinch valves, if using them, by cutting and attaching two-centimeter lengths of flexible silicone tubing to the top barbs of the Y and one-centimeter lengths of silicone tubing to the bottom barb of the Y.Next, cut 10-centimeter lengths of polymer tubing then connect them at one end to the switch junction by inserting them into the one-centimeter silicone tubing segments on the bottom barb of the Y.Connect the lengths of tubing at the other end to 21-gauge needles that have been removed from their plastic syringe adapters and bent approximately 90 degrees about nine millimeters from the needle end. Connect 21-gauge blunt needles to one end of the tubing segments that will run from the syringes to the switch apparatus by inserting the needles into the tubing. Insert the other ends of each length of tubing into the silicone tubing segments on the inlet barbs of the Y-junctions.After filling syringes with bacterial growth medium, supplemented with BSA, according to the text protocol, connect the loaded syringes to the prepared 21-gauge needles, attach to the inlet tubing and load the syringes into the syringe pumps. Purge air from the inlet plumbing by running the syringe pumps at a high flow rate and orienting the syringe pumps vertically, tapping the syringes to bring air bubbles to the top. Once air has been purged from the syringe, position the syringe pump horizontally and progressively tap or flick the polymer lines from the syringes, up through the switch apparatus to dislodge and purge any air bubbles.Repeat this process for the second bank of syringes if switching media. After the air bubbles are purged, set the phase-two syringe pump to 1.5 microliters per minute then pause the flow. Place small binder clips onto the segments of flexible tubing on the branch of the Y-junctions corresponding to the second medium phase and continue to run the phase-one pump to purge the second medium downstream of the Y-junction.To load the PDMS device, begin by gently placing empty, thin gel-loading micropipette tips into the outlet holes of the microfluidic device. Using thin gel-loading tips with the P200 micropipette, passivate the device by injecting medium containing one milligram per milliliter BSA into the inlet holes, observing the tips and the outlet holes to monitor filling of the microfluidic channels. Incubate the device at room temperature for approximately five minutes.Next, using similar tips, load each channel with the re-suspended cells using the tips in the outlet channel to monitor the progress of the cells through the device. Gently remove the gel-loading tips from the outlet holes, working one at a time to prevent damage to the device. Centrifuge the device in a benchtop microcentrifuge in an appropriate rotor adapter at approximately 6, 000 times g for 10 minutes.Verify successful loading under the microscope but without affixing the device to the slide holder stage insert. Carefully mount the loaded device onto a stage insert by taping the cover glass on either side of the PDMS to the bottom of the stage insert. Invert the stage insert device assembly so that the PDMS is facing up and place it on a soft surface such as a dust-free wipe.Adjust the flow rate of the phase-one syringe pump to 35 microliters per minute. Then working with one lane at a time, insert the inlet needle and then the outlet needle that runs to the waste beaker. After visually inspecting the device for leaks, examine the outlet tubing for the appearance of excess cells that appear as a turbid stripe in the medium meniscus, which will slowly move towards the waste beaker.Once the device has run for approximately 15 minutes, set the phase-one syringe pump to 1.5 microliters per minute and pause the flow. Bring the entire pump and device apparatus to an inverted fluorescent microscope and restart the phase-one medium flow at 1.5 microliters per minute. Carefully mount the stage insert with the device on to the microscope, using tape as necessary to route the inlet and outlet tubing.Locate the appropriate positions on the device for imaging and begin imaging as desired. Note that the cells typically require a few hours to read steady-state, exponential phase growth, and the onset of image acquisition may be delayed as desired so that imaging begins after the equilibration period. To switch medium between successive rounds of imaging, pause the flow of the phase-one syringe pump, carefully unclip the binder clips from the phase-two silicone tubing, moving each one to the silicone tubing on the phase-one branch of the Y-junction, then unpause the flow of the phase-two syringe pump and continue imaging.As assessed by phase contrast microscopy, before attaching the microfluidic plumbing to the device, initial cell loading would be considered successful if all or nearly all of the microfluidic side channels contained one or more bacterial cells. Once the device is initially loaded, it is equilibrated at a relatively high flow rate. As shown here, microscopic inspection of an equilibrated device should reveal a few cells confined in single file in most of the side channels.Once an equilibrated device is placed on the microscope under flow at 1.5 microliters per minute at 37 degrees Celsius, the cells will resume uniform and constant exponential phase growth over the course of approximately two hours. Cells that have resumed exponential phase growth can be reliably imaged using bright-field or fluorescence microscopy for at least 24 hours. Introducing a medium switch expands the range of experiments that can be conducted but also increases the frequency of catastrophic cell death events through the presence of air bubbles or cell clusters at the inlet that become dislodged and pass through the feeding channel.Once mastered, this technique can be done in approximately five hours, if it is performed properly. By using this procedure, with different fluorescent reporters, strains and environmental conditions, a wide variety of physiological phenomena can be examined, including very rare or transient events.

Imaging Mismatch Repair and Cellular Responses to DNA Damage in Bacillus subtilis

Both prokaryotes and eukaryotes respond to DNA damage through a complex set of physiological changes. Alterations in gene expression, the redistribution of existing proteins, and the assembly of new protein complexes can be stimulated by a variety of DNA lesions and mismatched DNA base pairs. Fluorescence microscopy has been used as a powerful experimental tool for visualizing and quantifying these and other responses to DNA lesions and to monitor DNA replication status within the complex subcellular architecture of a living cell. Translational fusions between fluorescent reporter proteins and components of the DNA replication and repair machinery have been used to determine the cues that target DNA repair proteins to their cognate lesions in vivo and to understand how these proteins are organized within bacterial cells. In addition, transcriptional and translational fusions linked to DNA damage inducible promoters have revealed which cells within a population have activated genotoxic stress responses. In this review, we provide a detailed protocol for using fluorescence microscopy to image the assembly of DNA repair and DNA replication complexes in single bacterial cells. In particular, this work focuses on imaging mismatch repair proteins, homologous recombination, DNA replication and an SOS-inducible protein in Bacillus subtilis. All of the procedures described here are easily amenable for imaging protein complexes in a variety of bacterial species.

Analysis of Single-cell Gene Transcription by RNA Fluorescent In Situ Hybridization (FISH)

Adhesion of Plasmodium falciparum infected erythrocytes (IE) to human endothelial receptors during malaria infections is mediated by expression of PfEMP1 protein variants encoded by the var genes.
The haploid P. falciparum genome harbors approximately 60 different var genes of which only one has been believed to be transcribed per cell at a time during the blood stage of the infection. How such mutually exclusive regulation of var gene transcription is achieved is unclear, as is the identification of individual var genes or sub-groups of var genes associated with different receptors and the consequence of differential binding on the clinical outcome of P. falciparum infections. Recently, the mutually exclusive transcription paradigm has been called into doubt by transcription assays based on individual P. falciparum transcript identification in single infected erythrocytic cells using RNA fluorescent in situ hybridization (FISH) analysis of var gene transcription by the parasite in individual nuclei of P. falciparum IE1.
Here, we present a detailed protocol for carrying out the RNA-FISH methodology for analysis of var gene transcription in single-nuclei of P. falciparum infected human erythrocytes. The method is based on the use of digoxigenin- and biotin- labeled antisense RNA probes using the TSA Plus Fluorescence Palette System2 (Perkin Elmer), microscopic analyses and freshly selected P. falciparum IE. The in situ hybridization method can be used to monitor transcription and regulation of a variety of genes expressed during the different stages of the P. falciparum life cycle and is adaptable to other malaria parasite species and other organisms and cell types.

Single-cell Microinjection for Cell Communication Analysis

Gap junctions are intercellular channels that allow the communication of neighboring cells. This communication depends on the contribution of a hemichannel by each neighboring cell to form the gap junction. In mammalian cells, the hemichannel is formed by six connexins, monomers with four transmembrane domains and a C and N terminal within the cytoplasm. Gap junctions permit the exchange of ions, second messengers, and small metabolites. In addition, they have important roles in many forms of cellular communication within physiological processes such as synaptic transmission, heart contraction, cell growth and differentiation. We detail how to perform a single-cell microinjection of Lucifer Yellow to visualize cellular communication via gap-junctions in living cells. It is expected that in functional gap junctions, the dye will diffuse from the loaded cell to the connected cells. It is a very useful technique to study gap junctions since you can evaluate the diffusion of the fluorescence in real time. We discuss how to prepare the cells and the micropipette, how to use a micromanipulator and inject a low molecular weight fluorescent dye in an epithelial cell line.

We describe here how to perform a single-cell microinjection of Lucifer Yellow to visualize cellular communication via gap-junctions in living cells, and provide some useful tips. We expect that this paper will help everyone to evaluate the degree of cellular coupling due to functional gap junctions. Everything described here could be, in principle, adapted to other fluorescent dyes with molecular weight below 1,000 Daltons.

Analysis of Global RNA Synthesis at the Single Cell Level following Hypoxia

Hypoxia or lowering of the oxygen availability is involved in many physiological and pathological processes. At the molecular level, cells initiate a particular transcriptional program in order to mount an appropriate and coordinated cellular response. The cell possesses several oxygen sensor enzymes that require molecular oxygen as cofactor for their activity. These range from prolyl-hydroxylases to histone demethylases. The majority of studies analyzing cellular responses to hypoxia are based on cellular populations and average studies, and as such single cell analysis of hypoxic cells are seldom performed. Here we describe a method of analysis of global RNA synthesis at the single cell level in hypoxia by using Click-iT RNA imaging kits in an oxygen controlled workstation, followed by microscopy analysis and quantification.&nbsp; Using cancer cells exposed to hypoxia for different lengths of time, RNA is labeled and measured in each cell. This analysis allows the visualization of temporal and cell-to-cell changes in global RNA synthesis following hypoxic stress.

We describe a technique for analysis of global RNA synthesis in hypoxia using imaging. Click-chemistry labeling of RNA has not previously been performed under hypoxia and allows visualization of global RNA changes at the single cell level. This approach complements the existing averaged RNA techniques, allowing direct visualization of cell-to-cell changes in global RNA synthesis.

Applications of the Single-probe: Mass Spectrometry Imaging and Single Cell Analysis under Ambient Conditions

Mass spectrometry imaging (MSI) and in-situ single cell mass spectrometry (SCMS) analysis under ambient conditions are two emerging fields with great potential for the detailed mass spectrometry (MS) analysis of biomolecules from biological samples. The single-probe, a miniaturized device with integrated sampling and ionization capabilities, is capable of performing both ambient MSI and in-situ SCMS analysis. For ambient MSI, the single-probe uses surface micro-extraction to continually conduct MS analysis of the sample, and this technique allows the creation of MS images with high spatial resolution (8.5 &#181;m) from biological samples such as mouse brain and kidney sections. Ambient MSI has the advantage that little to no sample preparation is needed before the analysis, which reduces the amount of potential artifacts present in data acquisition and allows a more representative analysis of the sample to be acquired. For in-situ SCMS, the single-probe tip can be directly inserted into live eukaryotic cells such as HeLa cells, due to the small sampling tip size (&lt; 10 &#181;m), and this technique is capable of detecting a wide range of metabolites inside individual cells at near real-time. SCMS enables a greater sensitivity and accuracy of chemical information to be acquired at the single cell level, which could improve our understanding of biological processes at a more fundamental level than previously possible. The single-probe device can be potentially coupled with a variety of mass spectrometers for broad ranges of MSI and SCMS studies.

Investigating the Detrimental Effects of Low Pressure Plasma Sterilization on the Survival of Bacillus subtilis Spores Using Live Cell Microscopy

Plasma sterilization is a promising alternative to conventional sterilization methods for industrial, clinical, and spaceflight purposes. Low pressure plasma (LPP) discharges contain a broad spectrum of active species, which lead to rapid microbial inactivation. To study the efficiency and mechanisms of sterilization by LPP, we use spores of the test organism Bacillus subtilis because of their extraordinary resistance against conventional sterilization procedures. We describe the production of B. subtilis spore monolayers, the sterilization process by low pressure plasma in a double inductively coupled plasma reactor, the characterization of spore morphology using scanning electron microscopy (SEM), and the analysis of germination and outgrowth of spores by live cell microscopy. A major target of plasma species is genomic material (DNA) and repair of plasma-induced DNA lesions upon spore revival is crucial for survival of the organism. Here, we study the germination capacity of spores and the role of DNA repair during spore germination and outgrowth after treatment with LPP by tracking fluorescently-labelled DNA repair proteins (RecA) with time-resolved confocal fluorescence microscopy. Treated and untreated spore monolayers are activated for germination and visualized with an inverted confocal live cell microscope over time to follow the reaction of individual spores. Our observations reveal that the fraction of germinating and outgrowing spores is dependent on the duration of LPP-treatment reaching a minimum after 120 s. RecA-YFP (yellow fluorescence protein) fluorescence was detected only in few spores and developed in all outgrowing cells with a slight elevation in LPP-treated spores. Moreover, some of the vegetative bacteria derived from LPP-treated spores showed an increase in cytoplasm and tended to lyse. The described methods for analysis of individual spores could be exemplary for the study of other aspects of spore germination and outgrowth.

Analysis of Beta-cell Function Using Single-cell Resolution Calcium Imaging in Zebrafish Islets

Pancreatic beta-cells respond to increasing blood glucose concentrations by secreting the hormone insulin. The dysfunction of beta-cells leads to hyperglycemia and severe, life-threatening consequences. Understanding how the beta-cells operate under physiological conditions and what genetic and environmental factors might cause their dysfunction could lead to better treatment options for diabetic patients. The ability to measure calcium levels in beta-cells serves as an important indicator of beta-cell function, as the influx of calcium ions triggers insulin release. Here we describe a protocol for monitoring the glucose-stimulated calcium influx in zebrafish beta-cells by using GCaMP6s, a genetically encoded sensor of calcium. The method allows monitoring the intracellular calcium dynamics with single-cell resolution in ex vivo mounted islets. The glucose-responsiveness of beta-cells within the same islet can be captured simultaneously under different glucose concentrations, which suggests the presence of functional heterogeneity among zebrafish beta-cells. Furthermore, the technique provides high temporal and spatial resolution, which reveals the oscillatory nature of the calcium influx upon glucose stimulation. Our approach opens the doors to use the zebrafish as a model to investigate the contribution of genetic and environmental factors to beta-cell function and dysfunction.

Single-Cell Analysis of the Expression of Pseudomonas syringae Genes within the Plant Tissue

A plethora of pathogenic microorganisms constantly attack plants. The Pseudomonas syringae species complex encompasses Gram-negative plant-pathogenic bacteria of special relevance for a wide number of hosts. P. syringae enters the plant from the leaf surface and multiplies rapidly within the apoplast, forming microcolonies that occupy the intercellular space. The constitutive expression of fluorescent proteins by the bacteria allows for visualization of the microcolonies and monitoring of the development of the infection at the microscopic level. Recent advances in single-cell analysis have revealed the large complexity reached by clonal isogenic bacterial populations. This complexity, referred to as phenotypic heterogeneity, is the consequence of cell-to-cell differences in gene expression (not linked to genetic differences) among the bacterial community. To analyze the expression of individual loci at the single-cell level, transcriptional fusions to fluorescent proteins have been widely used. Under stress conditions, such as those occurring during colonization of the plant apoplast, P. syringae differentiates into distinct subpopulations based on the heterogeneous expression of key virulence genes (i.e., the Hrp type III secretion system). However, single-cell analysis of any given P. syringae population recovered from plant tissue is challenging due to the cellular debris released during the mechanical disruption intrinsic to the inoculation and bacterial extraction processes. The present report details a method developed to monitor the expression of P. syringae genes of interest at the single-cell level during the colonization of Arabidopsis and bean plants. The preparation of the plants and the bacterial suspensions used for inoculation using a vacuum chamber are described. The recovery of endophytic bacteria from infected leaves by apoplastic fluid extraction is also explained here. Both the bacterial inoculation and bacterial extraction methods are empirically optimized to minimize plant and bacterial cell damage, resulting in bacterial preparations optimal for microscopy and flow cytometry analysis.

Single-Cell Suspension Preparation from Nile Tilapia Intestine for Single-Cell Sequencing

Nile tilapia is one of the most commonly cultured freshwater fish species worldwide and is a widely used research model for aquaculture fish studies. The preparation of high-quality single-cell suspensions is essential for single-cell level studies such as single-cell RNA or genome sequencing. However, there is no ready-to-use protocol for aquaculture fish species, particularly for the intestine of tilapia. The effective dissociation enzymes vary depending on the tissue type. Therefore, optimizing the tissue dissociation protocol by selecting the appropriate enzyme or enzyme combination to obtain enough viable cells with minimum damage is essential. This study illustrates an optimized protocol to prepare a high-quality single-cell suspension from Nile tilapia intestine with an enzyme combination of collagenase/dispase. This combination is highly effective for dissociation with the utilization of bovine serum albumin and DNase to reduce cell aggregation after digestion. The cell output satisfies the requirements for single-cell sequencing, with 90% cell viability and a high cell concentration. This protocol can also be modified to prepare a single-cell suspension from the intestines of other fish species. This research provides an efficient reference protocol and reduces the need for additional trials in the preparation of single-cell suspensions for aquaculture fish species.

Population and Single-Cell Analysis of Antibiotic Persistence in Escherichia coli

Antibiotic persistence refers to the capacity of small bacterial subpopulations to transiently tolerate high doses of bactericidal antibiotics. Upon bactericidal antibiotic treatment, the bulk of the bacterial population is rapidly killed. This first rapid phase of killing is followed by a substantial decrease in the rate of killing as the persister cells remain viable. Classically, persistence is determined at the population level by time/kill assays performed with high doses of antibiotics and for defined exposure times. While this method provides information about the level of persister cells and the killing kinetics, it fails to reflect the intrinsic cell-to-cell heterogeneity underlying the persistence phenomenon. The protocol described here combines classical time/kill assays with single-cell analysis using real-time fluorescence microscopy. By using appropriate fluorescent reporters, the microscopy imaging of live cells can provide information regarding the effects of the antibiotic on cellular processes, such as chromosome replication and segregation, cell elongation, and cell division. Combining population and single-cell analysis allows for the molecular and cellular characterization of the persistence phenotype.
