This protocol for FCS can be used for the assessment of the molecular dynamics of surface molecules on all types of immune cells (murine, human, or other species). FCS measures spatio-temporal molecular dynamics down to single-molecule resolution in live cells. The molecular density, as well as the diffusion rate and clustering dynamics of the proteins of interest, can be extracted from the autocorrelation curves.

Many immune cells functions rely on molecular diffusion and interactions within membranes. Biological membranes are complex, and many factors that may be important for the function of immune cells can influence the speed of translational diffusion of proteins within cellular membranes1. We recently showed that natural killer (NK) cells, lymphocytes belonging to the innate immune system, exhibit differential diffusion of two studied proteins at the cell membrane depending on the state of NK cell activation2.
Fluorescence correlation spectroscopy (FCS) is a technique that is capable of quantifying molecular diffusion rates within biological membranes. It reports the average diffusion rate of fluorescently labeled molecules in a fixed volume, typically the focus of a confocal microscope. It is based on the measurement of the fluctuations in fluorescence that occur upon molecular movement in a system in steady state. FCS has been widely used for studying the diffusion of fluorescent dyes and proteins, both in solution and within lipid membranes. Other output parameters affecting the diffusion rate can also be indirectly studied in this fashion (e.g., conformational changes of proteins or interactions of molecules on cell membranes)3,4. FCS stands out compared to other techniques due to its high sensitivity, allowing the possibility for single-molecule detection. It works well for molecular concentrations in the nanomolar to millimolar range, which is typical for endogenous expression levels of most proteins5. Furthermore, FCS can give an approximation of the absolute number of proteins within the studied volume, while most other techniques only give relative information about protein expression levels. Other methods to measure molecular diffusion rates within membranes include fluorescence recovery after photobleaching (FRAP), single particle tracking (SPT), multiple pinhole FCS, and image correlation methods. FRAP and image correlation methods are ensemble techniques, which generally do not give information about the absolute number of molecules10. Compared to SPT, the throughput of FCS is higher in regard to characterizing the population average. The analysis is also less demanding since the average diffusion rate of the molecules present within the laser focus is measured, rather than the rate of single molecules. Also, unless specialized microscopes are available11, SPT cannot give any information about concentrations, since standard SPT labeling must be very low to allow for the identification of single molecules. On the other hand, FCS requires the molecules under study to be mobile. It will simply not detect any putative immobile fractions or molecules moving very slowly. The diffusion rate of molecules that reside within the focus longer than approximately one tenth of the acquisition time will not be correctly represented in FCS measurements3,12. Therefore, diffusion coefficients recorded by FCS tend to be faster than diffusion rates reported from techniques like FRAP and SPT, where the close-to-immobile and very slow fractions are taken into account as well. SPT will also give a more detailed description of the variability of diffusion rates within the molecular population than FCS will.
FCS quantifies the fluctuation of fluorescence intensity over time within the excited volume. In the case of membrane measurements, this translates to the illuminated area of the membrane. In this paper, we utilize the fact that such fluctuations are induced by molecules exhibiting Brownian diffusion and are thus moving in and out of the excitation volume. There are also several other possible sources for the fluctuations in the fluorescence signal, such as blinking or the presence of a triplet state in the fluorophores, environmental effects, binding-unbinding of the ligand, or movement of the entire cell membrane. These putative error sources need to be taken into consideration when designing an FCS experiment in order to accurately interpret the results12,13. Typically, lateral diffusion rates in biological membranes are low due to crowding and interactions, both between membrane proteins and between proteins and the cytoskeleton. Historically, the use of FCS in membranes has thus been hampered by the lack of photo-stable fluorophores, which are required to avoid bleaching during the extended transit times through the excitation focus14. However, today, there are plenty of options for suitable photo-stable dyes. Significant improvements in detectors and other hardware also allow the detection of fluorescent proteins and dyes of lower brightness. Here, a basic protocol for the application of FCS using murine primary lymphocytes, where the protein of interest is labeled with a fluorescently tagged antibody, is described. An approach to fit the autocorrelation curves in order to extract the diffusion coefficient and the molecular density is also shown. The protocol aims at being easily followed by immunologists with no previous experience of techniques to study the diffusion of molecules. However, a basic understanding of confocal microscopy is expected (to gain this basic understanding, see reference15). This protocol can relatively easily be adapted to other suspension cells, both cell lines and primary cells. For more experienced FCS users, more refined analysis methods exist, some of which are described in the discussion.

Fluorescence correlation spectroscopy (FCS) is a powerful technique for studying the diffusion of molecules within biological membranes with high spatial and temporal resolution. FCS can quantify the molecular concentration and diffusion coefficient of fluorescently labeled molecules in the cell membrane. This technique has the ability to explore the molecular diffusion characteristics of molecules in the plasma membrane of immune cells in steady state (i.e., without processes affecting the result during the actual measurement time). FCS is suitable for studying the diffusion of proteins that are expressed at levels typical for most endogenous proteins. Here, a straightforward and robust method to determine the diffusion rate of cell membrane proteins on primary lymphocytes is demonstrated. An effective way to perform measurements on antibody-stained live cells and commonly occurring observations after acquisition are described. The recent advancements in the development of photo-stable fluorescent dyes can be utilized by conjugating the antibodies of interest to appropriate dyes that do not bleach extensively during the measurements. Additionally, this allows for the detection of slowly diffusing entities, which is a common feature of proteins expressed in cell membranes. The analysis procedure to extract molecular concentration and diffusion parameters from the generated autocorrelation curves is highlighted. In summary, a basic protocol for FCS measurements is provided; it can be followed by immunologists with an understanding of confocal microscopy but with no other previous experience of techniques for measuring dynamic parameters, such as molecular diffusion rates.

A typical result will generate an autocorrelation curve with a transit time in the range of 10 msec to 400 msec for membrane proteins. The number of molecules can vary between 0.5 to around 200 per &#956;m2 for endogenously expressed proteins. Check carefully that the CPM is not lower than expected. Molecular Diffusion in Plasma Membranes of Primary Lymphocytes Measured by Fluorescence Correlation Spectroscopy

The overall goal of this protocol is to measure the diffusion rate of a labeled protein in membranes of primary immune cells using fluorescence correlation spectroscopy. This method can help identify key questions in the immunology and cell biology fields, such as identifying natural killer cells with a more active membrane receptor dynamics. The main advantage of this technique is that it is used with live cells, so it accurately reflects the natural state on how molecules move.The implications of this technique extend towards immunotherapy of cancer if different natural killer cell traits, such as molecular diffusion, are linked to their function that efficiency can be predicted better. Though this method can provide insight into molecular movement in immune cells, it can also be applied to other primary cells and cell lines in any discipline. Open the software in expert mode, with the option Scan New Images selected.Select the 40X water objective lens on the confocal laser scanning microscope. Under the Acquire tab, press the Config and Scan buttons to open the Configuration Control and the Scan Control. Under the ConfoCor tab, press Measure to open the Measurement window.Next, create a folder to save the FCS measurements. Start a new image database by clicking New under the File tab. Turn on the halogen lamp.Using the Laser button, turn on the relevant lasers for exciting the fluorophores. Then specify the settings for image capture in the Configuration Control window. This includes the excitation laser, excitation and emission filters, light path, and detectors in use.Similarly, go to the Measurement window and adjust the FCS settings under the System Configuration tab. Activate the detection channels for the FCS recordings by toggling Ch 1 for the green channel, and Ch 2 for the red channel. While the laser stabilizes, which may take up to 30 minutes, adjust the pinhole.First, place a 50 microliter drop of dye centrally into one well of an eight-well chambered coverglass slide coated with poly-L-lysine. The adjacent wells are used to make cell measurements as the calibration is slide-dependent. Put a drop of distilled water on the 40X water objective lens and position the slide.Then press Vis to select the visible light source and focus on the central position of the fluorophore droplet. In the software Measurement window, select the Acquisition tab and under Positions, toggle the current position. Then return to the System Configuration tab in the same window, and set a high or saturating power for the green laser.To test the stability of the signal, press Start to open a new window displaying the Time trace and Auto correlation curve. Check that the fluorescent signal is high, stable, and that the y axis shows fluctuation in the kilohertz range. Lower values could be due to imprecise focusing or dye degradation.Next, in the Measurement window, select the O Adjust button. Then select the correct detection channel and press Auto Adjust X.If the upper limit of the resulting curve is missing or not centered, mark the Coarse option and press Auto Adjust X again. After adjusting the X direction, do the same for the Y direction by pressing on Auto Adjust Y.Deselect Coarse and alternate between adjusting X and Y by pressing Auto Adjust until both have clear maxima and stable values.If the cells labeled by two different fluorophores, add a drop of red fluorophore solution to an adjacent chamber. Then calibrate the second channel. Set the red laser to a high power, and repeat the stability calibration procedure.Next, we measure the transit time of freely-diffusing fluorophores through the focus. And we use the stage then to calculate the area of the cell membrane that is within the focus. To start, focus on a droplet of solution by carefully carrying out the adjustment procedure.Then go to the Acquisition tab in the Measurement window and set the acquisition time to 30 seconds with three repeats. Set the laser power at near saturating and press Start to take a measurement. Record the counts per molecule or CPM after the measurement is complete.Then take new measurements making iterative reductions to the laser power. Within this power range, include the expected power of the forthcoming cell measurements. Next check that the CPM values scale linearly with the laser power.Provided the rest of the scale is linear, saturation at the highest power is acceptable. The first time a newly-conjugated fluorescent antibody is used, perform an FCS measurement of freely-diffusing antibodies to quantify the expected CPM. And it is important to use wells coated with PEG Poly-L-Lysine for free antibodies.For this procedure, coat a chambered slide with 200 microliters of Poly-L-Lysine grafted to polyethylene glycol. Let the solution adhere for an hour at room temperature. The stock solution can be refrigerated for up to two weeks.And the powder stock should be stored in the freezer. Later, remove the liquid and allow the chamber to air dry. At the microscope, dilute the antibody in PBS to between one and 10 micrograms per milliliter.Proceed to measure the transit time of free antibodies as described in the previous section for free fluorophores. To take measurement in a cell, add 125 microliters of cells in PBS plus 1%FCS from the antibody-labeled cell suspension. And 150 microliters of transparent Roswell Park Memorial Institute Medium 1640 into an empty well in the PLL-coated glass slide.Let the cells incubate in the dark at the measurement temperature for at least 20 minutes before proceeding, so that the cells can attach and equilibrate. Start the imaging with fast XY scans to find the lowest possible laser power needed to view the cells. Then center the image on a round cell of average brightness where the membrane is clearly defined.It is crucial that there is no fluorescent signal in the cytoplasm. Zoom in until the cell covers most of the image. Then focus on the top of the cell membrane.Start at the center of the cell and move upwards until the center of the image shows a small round area with even fluorescence. Careful placement of the focus is crucial. If the focus is not in the membrane, the fluorescence detected will not come from the fluorescently-labeled membrane receptors.And thus the results will not be reflective of their behavior. Now under the Acquisition tab of the Measurement window, select a position for FCS measurement by activating the Crosshair. Then set the number of repeats to between six and 10 and set the Measure Time to 10 seconds per repeat.Now return to the System Configuration tab of the Measurement window and lower the laser power for FCS measurements to between one and 10 microwatts. Then press Start. If the intensity trace drops by more than 30%during the first 10 seconds, the cell has then been bleached too much and another cell must be measured at a lower power.If the signal is lost, adjust the focus in the Z direction and restart the measurement. After the measurement is complete look in the Scan Control window to check that the cell is still centered to be sure that its membrane was measured. If the cell moved, discard the data.Now go to the Auto Correlation window and manually delete individual repeats that contain zooming maneuvers, bleaching, large clusters, or other artifacts. Use a right click and select Delete to remove the artifacts. Selecting the actual artifacts requires practice.The removal of repeats is a simple process, but the repeats need to be assessed correctly to know what should be removed and which should not. Then save the final file in FCS format. Keep only cells that have at least four repeats left after the removal of artifacts for further analysis.A typical membrane receptor Auto correlation curve is smooth and has a transit time in the range of 10 to 400 milliseconds. Set the fitting domains so that both the start and the end of the steepest sloping portion, representing diffusion, is represented. Using a model of free diffusion in two dimensions to fit the data, pay attention to the most deeply-sloped portion of the curve.Small fluctuations at or around one second at the tau scale, seen in the residual, are acceptable. If the curve fits badly, but the cell has no apparent problems, such as moving, bleaching, or clusters, then the starting values or upper and lower limits of the model likely need changing. Once the model fits well to the Auto correlation curve, extract the values of the variable parameters.The number of molecules can vary between 0.5 to around 200 per square micron for endogenously-expressed proteins. Check that the CPM value from the cell measurement is at least 33%of that recorded from freely diffusing antibodies. After watching this video, you should have a good understanding of how to measure the diffusion rate of proteins using fluorescent correlation spectroscopy.Once mastered, this technique can be performed in five to six hours if performed properly. While attempting this procedure, it is important to keep the cells on ice until around 20 minutes before the start of measurement. Do not measure any samples more than two hours.Following this procedure, other methods like imaging can be performed in order to answer additional questions, such as how the diffusion rate correlates to the expression level of a certain protein. After its development, this technique paved the way for researchers in the fields of molecular biology and immunology to explore dynamics of proteins in live cells.

Methods to Assess Beta Cell Death Mediated by Cytotoxic T Lymphocytes

Type 1 diabetes (T1D) is a T cell mediated autoimmune disease. During the pathogenesis, patients become progressively more insulinopenic as 
insulin production is lost, presumably this results from the destruction of pancreatic beta cells by T cells. Understanding the mechanisms of beta cell death during 
the development of T1D will provide insights to generate an effective cure for this disease. Cell-mediated lymphocytotoxicity (CML) assays have historically used the 
radionuclide Chromium 51 (51Cr) to label target cells. These targets are then exposed to effector cells and the release of 51Cr from target 
cells is read as an indication of lymphocyte-mediated cell death. Inhibitors of cell death result in decreased release of 51Cr.
 As effector cells, we used an activated autoreactive clonal population of CD8+ Cytotoxic T lymphocytes (CTL) isolated from a mouse stock transgenic for both the alpha and beta chains of the AI4 T cell receptor (TCR). Activated AI4 T cells were co-cultured with 51Cr labeled target NIT cells for 16 hours, release of 51Cr was recorded to calculate specific lysis 
Mitochondria participate in many important physiological events, such as energy production, regulation of signaling transduction, and apoptosis. The study of beta cell mitochondrial functional changes during the development of T1D is a novel area of research. Using the mitochondrial membrane potential dye Tetramethyl Rhodamine Methyl Ester (TMRM) and confocal microscopic live cell imaging, we monitored mitochondrial membrane potential over time in the beta cell line NIT-1. For imaging studies, effector AI4 T cells were labeled with the fluorescent nuclear staining dye Picogreen. NIT-1 cells and T cells were co-cultured in chambered coverglass and mounted on the microscope stage equipped with a live cell chamber, controlled at 37&deg;C, with 5% CO2, and humidified. During these experiments images were taken of each cluster every 3 minutes for 400 minutes.
Over a course of 400 minutes, we observed the dissipation of mitochondrial membrane potential in NIT-1 cell clusters where AI4 T cells were attached. In the simultaneous control experiment where NIT-1 cells were co-cultured with MHC mis-matched human lymphocyte Jurkat cells, mitochondrial membrane potential remained intact. This technique can be used to observe real-time changes in mitochondrial membrane potential in cells under attack of cytotoxic lymphocytes, cytokines, or other cytotoxic reagents.

Cell-mediated lymphocytotoxicity (CML) assays can be used to test autoreactive responses and study mechanisms of cell death in vitro. However, using live-cell confocal microscopic imaging techniques with fluorescent dyes, the type and kinetics of cell death as well as the pathways utilized can be studied in greater detail.

piggyBac Transposon System Modification of Primary Human T Cells

The piggyBac transposon system is naturally active, originally derived from the cabbage looper moth1,2. This non-viral system is plasmid based, most commonly utilizing two plasmids with one expressing the piggyBac transposase enzyme and a transposon plasmid harboring the gene(s) of interest between inverted repeat elements which are required for gene transfer activity. PiggyBac mediates gene transfer through a "cut and paste" mechanism whereby the transposase integrates the transposon segment into the genome of the target cell(s) of interest. PiggyBac has demonstrated efficient gene delivery activity in a wide variety of insect1,2, mammalian3-5, and human cells6 including primary human T cells7,8. Recently, a hyperactive piggyBac transposase was generated improving gene transfer efficiency9,10.
Human T lymphocytes are of clinical interest for adoptive immunotherapy of cancer11. Of note, the first clinical trial involving transposon modification of human T cells using the Sleeping beauty transposon system has been approved12. We have previously evaluated the utility of piggyBac as a non-viral methodology for genetic modification of human T cells. We found piggyBac to be efficient in genetic modification of human T cells with a reporter gene and a non-immunogenic inducible suicide gene7. Analysis of genomic integration sites revealed a lack of preference for integration into or near known proto-oncogenes13. We used piggyBac to gene-modify cytotoxic T lymphocytes to carry a chimeric antigen receptor directed against the tumor antigen HER2, and found that gene-modified T cells mediated targeted killing of HER2-positive tumor cells in vitro and in vivo in an orthotopic mouse model14. We have also used piggyBac to generate human T cells resistant to rapamycin, which should be useful in cancer therapies where rapamycin is utilized15.
Herein, we describe a method for using piggyBac to genetically modify primary human T cells. This includes isolation of peripheral blood mononuclear cells (PBMCs) from human blood followed by culture, gene modification, and activation of T cells. For the purpose of this report, T cells were modified with a reporter gene (eGFP) for analysis and quantification of gene expression by flow cytometry.
PiggyBac can be used to modify human T cells with a variety of genes of interest. Although we have used piggyBac to direct T cells to tumor antigens14, we have also used piggyBac to add an inducible safety switch in order to eliminate gene modified cells if needed7. The large cargo capacity of piggyBac has also enabled gene transfer of a large rapamycin resistant mTOR molecule (15 kb)15. Therefore, we present a non-viral methodology for stable gene-modification of primary human T cells for a wide variety of purposes.

Rapid Analysis of Chromosome Aberrations in Mouse B Lymphocytes by PNA-FISH

Defective DNA repair leads to increased genomic instability, which is the root cause of mutations that lead to tumorigenesis. Analysis of the frequency and type of chromosome aberrations in different cell types allows defects in DNA repair pathways to be elucidated. Understanding mammalian DNA repair biology has been greatly helped by the production of mice with knockouts in specific genes. The goal of this protocol is to quantify genomic instability in mouse B lymphocytes. Labeling of the telomeres using PNA-FISH probes (peptide nucleic acid - fluorescent in situ hybridization) facilitates the rapid analysis of genomic instability in metaphase chromosome spreads. B cells have specific advantages relative to fibroblasts, because they have normal ploidy and a higher mitotic index. Short-term culture of B cells therefore enables precise measurement of genomic instability in a primary cell population which is likely to have fewer secondary genetic mutations than what is typically found in transformed fibroblasts or patient cell lines.

Quantification of Cytosolic vs. Vacuolar Salmonella in Primary Macrophages by Differential Permeabilization

Intracellular bacterial pathogens can replicate in the cytosol or in specialized pathogen-containing vacuoles (PCVs). To reach the cytosol, bacteria like Shigella flexneri and Francisella novicida need to induce the rupture of the phagosome. In contrast, Salmonella typhimurium replicates in a vacuolar compartment, known as Salmonella-containing vacuole (SCV). However certain mutants of Salmonella fail to maintain SCV integrity and are thus released into the cytosol. The percentage of cytosolic vs. vacuolar bacteria on the level of single bacteria can be measured by differential permeabilization, also known as phagosome-protection assay. The approach makes use of the property of detergent digitonin to selectively bind cholesterol. Since the plasma membrane contains more cholesterol than other cellular membranes, digitonin can be used to selectively permeabilize the plasma membrane while leaving intracellular membranes intact. In brief, following infection with the pathogen expressing a fluorescent marker protein (e.g. mCherry among others), the plasma membrane of host cells is permeabilized with a short incubation in digitonin containing buffer. Cells are then washed and incubated with a primary antibody (coupled to a fluorophore of choice) directed against the bacterium of choice (e.g. anti-Salmonella-FITC) and washed again. If unmarked bacteria are used, an additional step can be done, in which all membranes are permeabilized and all bacteria stained with a corresponding antibody. Following the staining, the percentage of vacuolar and cytosolic bacteria can be quantified by FACS or microscopy by counting single or double-positive events. Here we provide experimental details for use of this technique with the bacterium Salmonella typhimurium. The advantage of this assay is that, in contrast to other assay, it provides a quantification on the level of single bacteria, and if analyzed by microscopy provides the exact number of cytosolic and vacuolar bacteria in a given cell.

Cortical Actin Flow in T Cells Quantified by Spatio-temporal Image Correlation Spectroscopy of Structured Illumination Microscopy Data

Filamentous-actin plays a crucial role in a majority of cell processes including motility and, in immune cells, the formation of a key cell-cell interaction known as the immunological synapse. F-actin is also speculated to play a role in regulating molecular distributions at the membrane of cells including sub-membranous vesicle dynamics and protein clustering. While standard light microscope techniques allow generalized and diffraction-limited observations to be made, many cellular and molecular events including clustering and molecular flow occur in populations at length-scales far below the resolving power of standard light microscopy. By combining total internal reflection fluorescence with the super resolution imaging method structured illumination microscopy, the two-dimensional molecular flow of F-actin at the immune synapse of T cells was recorded. Spatio-temporal image correlation spectroscopy (STICS) was then applied, which generates quantifiable results in the form of velocity histograms and vector maps representing flow directionality and magnitude. This protocol describes the combination of super-resolution imaging and STICS techniques to generate flow vectors at sub-diffraction levels of detail. This technique was used to confirm an actin flow that is symmetrically retrograde and centripetal throughout the periphery of T cells upon synapse formation.

Phagosome Migration and Velocity Measured in Live Primary Human Macrophages Infected with HIV-1

Macrophages are phagocytic cells that play a major role at the crossroads between innate and specific immunity. They can be infected by the human immunodeficiency virus (HIV)-1 and because of their resistance to its cytopathic effects they can be considered to be persistent viral reservoirs. In addition, HIV-infected macrophages exhibit defective functions that contribute to the development of opportunistic diseases.
The exact mechanism by which HIV-1 impairs the phagocytic response of macrophages was unknown. We had previously shown that the uptake of various particulate material by macrophages was inhibited when they were infected with HIV-1. This inhibition was only partial and phagosomes did form within HIV-infected macrophages. Therefore, we focused on analyzing the fate of these phagosomes. Phagosome maturation is accompanied by migration of these compartments towards the cell center, where they fuse with lysosomes, generating phagolysosomes, responsible for degradation of the ingested material. We used IgG-opsonized Sheep Red Blood Cells as a target for phagocytosis. To measure the speed of centripetal movement of phagosomes in individual HIV-infected macrophages, we used a combination of bright field and fluorescence confocal microscopy. We established a method to calculate the distance of phagosomes towards the nucleus, and then to calculate the velocity of the phagosomes. HIV-infected cells were identified thanks to a GFP-expressing virus, but the method is applicable to non-infected cells or any type of infection or treatment.

Visualization of IL-22-expressing Lymphocytes Using Reporter Mice

Reporter mice have been widely used to observe the localization of expression of targeted genes. This protocol focuses on a strategy to establish a new transgenic reporter mouse model. We chose to visualize interleukin (IL) 22 gene expression because this cytokine has important activities in the intestine, where it contributes to repair tissues damaged by inflammation. Reporter systems offer considerable advantages over other methods of identifying products in vivo. In the case of IL-22, other studies had first isolated cells from tissues and then re-stimulated the cells in vitro. IL-22, which is normally secreted, was trapped inside cells using a drug, and intracellular staining was used to visualize it. This method identifies cells capable of producing IL-22, but it does not determine whether they were doing so in vivo. The reporter design includes inserting a gene for a fluorescent protein (tdTomato) into the IL-22 gene in such a way that the fluorescent protein cannot be secreted and therefore remains trapped inside the producing cells in vivo. Fluorescent producers can then be visualized in tissue sections or by ex vivo analysis through flow cytometry. The actual construction process for the reporter included recombineering a bacterial artificial chromosome that contained the IL-22 gene. This engineered chromosome was then introduced into the mouse genome. Homeostatic IL-22 reporter expression was observed in different mouse tissues, including the spleen, thymus, lymph nodes, Peyer&#39;s patch, and intestine, by flow cytometry analysis. Colitis was induced by T-cell (CD4+CD45RBhigh) transfer, and reporter expression was visualized. Positive T cells were first present in the mesenteric lymph nodes, and then they accumulated inside the lamina propria of the distal small intestine and colon tissues. The strategy using BACs gave good-fidelity reporter expression compared to IL-22 expression, and it is simpler than knock-in procedures.

Isolating Lymphocytes from the Mouse Small Intestinal Immune System

The intestinal immune system plays an essential role in maintaining the barrier function of the gastrointestinal tract by generating tolerant responses to dietary antigens and commensal bacteria while mounting effective immune responses to enteropathogenic microbes. In addition, it has become clear that local intestinal immunity has a profound impact on distant and systemic immunity. Therefore, it is important to study how an intestinal immune response is induced and what the immunologic outcome of the response is. Here, a detailed protocol is described for the isolation of lymphocytes from small intestine inductive sites like the gut-associated lymphoid tissue Peyer&#39;s patches and the draining mesenteric lymph nodes and effector sites like the lamina propria and the intestinal epithelium. This technique ensures isolation of a large numbers of lymphocytes from small intestinal tissues with optimal purity and viability and minimal cross compartmental contamination within acceptable time constraints. The technical capability to isolate lymphocytes and other immune cells from intestinal tissues enables the understanding of immune responses to gastrointestinal infections, cancers, and inflammatory diseases.

Quantification of Efferocytosis by Single-cell Fluorescence Microscopy

Studying the regulation of efferocytosis requires methods that are able to accurately quantify the uptake of apoptotic cells and to probe the signaling and cellular processes that control efferocytosis. This quantification can be difficult to perform as apoptotic cells are often efferocytosed piecemeal, thus necessitating methods which can accurately delineate between the efferocytosed portion of an apoptotic target versus residual unengulfed cellular fragments. The approach outlined herein utilizes dual-labeling approaches to accurately quantify the dynamics of efferocytosis and efferocytic capacity of efferocytes such as macrophages. The cytosol of the apoptotic cell is labeled with a cell-tracking dye to enable monitoring of all apoptotic cell-derived materials, while surface biotinylation of the apoptotic cell allows for differentiation between internalized and non-internalized apoptotic cell fractions. The efferocytic capacity of efferocytes is determined by taking fluorescent images of live or fixed cells and quantifying the amount of bound versus internalized targets, as differentiated by streptavidin staining. This approach offers several advantages over methods such as flow cytometry, namely the accurate delineation of non-efferocytosed versus efferocytosed apoptotic cell fractions, the ability to measure efferocytic dynamics by live-cell microscopy, and the capacity to perform studies of cellular signaling in cells expressing fluorescently-labeled transgenes. Combined, the methods outlined in this protocol serve as the basis for a flexible experimental approach that can be used to accurately quantify efferocytic activity and interrogate cellular signaling pathways active during efferocytosis.

Image Processing Protocol for the Analysis of the Diffusion and Cluster Size of Membrane Receptors by Fluorescence Microscopy

Particle tracking on a video sequence and the posterior analysis of their trajectories is nowadays a common operation in many biological studies. Using the analysis of cell membrane receptor clusters as a model, we present a detailed protocol for this image analysis task using Fiji (ImageJ) and Matlab routines to: 1) define regions of interest and design masks adapted to these regions; 2) track the particles in fluorescence microscopy videos; 3) analyze the diffusion and intensity characteristics of selected tracks. The quantitative analysis of the diffusion coefficients, types of motion, and cluster size obtained by fluorescence microscopy and image processing provides a valuable tool to objectively determine particle dynamics and the consequences of modifying environmental conditions. In this article we present detailed protocols for the analysis of these features. The method described here not only allows single-molecule tracking detection, but also automates the estimation of lateral diffusion parameters at the cell membrane, classifies the type of trajectory and allows complete analysis thus overcoming the difficulties in quantifying spot size over its entire trajectory at the cell membrane.
