1. إعداد المواد

	<li>أضف 1 مل من محلول والتون (0.066 جم من نترات الرصاص المذابة في 10 مل من 0.03 مول / لتر من محلول مخزون حمض الأسبارتيك) عند 60 درجة مئوية للحصول على 1 ساعة إضافية من الحضانة.</li>

	<li>ضع العينات في قالب تضمين ، ثم ضعها في فرن على حرارة 60 درجة مئوية لمدة 48 ساعة للبلمرة. استخدم التضمين المسطح29 لتقليل ظهور الراتنج حول العينة. هذا يبسط تركيب العينة ويقلل من تأثير شحن القطع الأثرية على تجزئة الصورة اللاحقة. ملاحظة: لتوليد سطح قطع أفقي لاحقا ، يمكن إضافة كمية صغيرة من الراتنج إلى فتحة القالب ، مع الحرص على عدم ملئها بشكل زائد.</li>
	<li>قم بإعداد رقائق السيليكون عن طريق غسلها أولا ثم تجفيفها بالماء بمحلول H 2 SO4 /H2O2 المركز لمدة 30 دقيقة. اجمع شرائح شرائح متسلسلة بسمك 70 نانومتر على رقائق السيليكون المجففة بالماء باستخدام ميكروتوم فائق ، وجففها في فرن 60 درجة مئوية لمدة 10 دقائق. ملاحظة: التقط الشريحة ببطء بينما تطفو الشريحة على سطح الرقائق لمنع فقدان الشريحة أو تشوهها.</li>
</ol>2. الحصول على الصور وإعادة الإعمار ثلاثي الأبعاد
<ol><li>قبل تركيب رقاقة السيليكون على المسرح ، اغسل الأقسام بالماء المقطر ثلاث مرات ، وجففها في الهواء. اقطع شريطا كربونيا موصلا بحجم 1 سم × 0.5 سم ، وألصقه بين رقاقة السيليكون ومرحلة عينة SEM لإكمال إعداد العينة (الشكل 2E).</li>
	<li>اضبط معلمة الجهد المتسارع FE-SEM على 2 كيلو فولت بمسافة عمل 4 مم (الشكل 3 ب والجدول 1). ملاحظة: لتحسين نسبة الإشارة إلى الضوضاء وتقليل التشويش في الصورة، راقب عند التكبير المنخفض كلما أمكن ذلك. مع زيادة المضاعف ، ينخفض نطاق المسح الضوئي ل SEM ، مما يؤدي إلى زيادة تراكم الشحن على الصور.</li>
	<li>انقر على أيقونة H / L في شريط القائمة العلوي. أولا ، عند التكبير المنخفض ، قم بتوجيه القسم الأول من شرائط الشريحة المستهدفة ، ثم انقر مرة أخرى على خيار H / L (الشكل 3A) للتبديل إلى وضع التكبير العالي ؛ اجمع صورة مناسبة لهيكل الاهتمام عن طريق ضبط سطوع الصورة وتباينها وتكبيرها.</li>
	<li>حدد عرض المشروع > البيانات المفتوحة، واستورد ملفات الصور لتحليلها إلى البرنامج.</li>

	<li>حدد الوحدة النمطية Extract Subvolume، وقم بقص مجموعات البيانات المحاذية لتلائم حجم الجزء المتداخل من المكدس بأكمله.</li>

	<li>ضمن تجزئة > التحديد ، انقر فوق الرمز + لإضافة المنطقة المحددة (الشكل 4C).</li>
	<li>كرر الخطوة أعلاه (2.8) لتحديد نفس البنية المستهدفة في صور مختلفة حتى يكتمل التحديد لإعادة بناء البنى المجهرية ذات الأهمية. ملاحظة: أثناء عمليات إعادة تشكيل الميتوكوندريا ، يجب إجراء اختيار الكائن المستهدف من الصورة في منتصف مجموعة من الصور المتسلسلة. إذا تم تحديد المنطقة المطلوبة من الصورة الأولى أو الأخيرة ، فلن تتمكن نتيجة إعادة الإعمار من تقديم تصور 3D كامل.</li>
	<li>بعد الانتهاء من التجزئة الإقليمية ، قم بإنشاء ملف الصورة وفقا لأفضل النتائج لحجم الكائن ودقة الصورة. انقر فوق محرر المحاصيل ، ثم أدخل الرقم 6 في مربع التمرير الافتراضي (الشكل 4C).</li>
	<li>في القائمة المنسدلة على اليسار ، انقر بزر الماوس الأيمن فوق المنطقة الرمادية ضمن القسم الفرعي Project ، وحدد إنشاء Surface > إنشاء > تطبيق. في الملف الذي تم إنشاؤه، استخدم وحدة Surface View لإنشاء بنية السطح وتمثيل 3D.</li>

الميتوكوندريا هي واحدة من أهم العضيات في الخلية. إنها بمثابة المحور المركزي للطاقة الحيوية الخلوية والتمثيل الغذائي 1,2 وتلعب دورا مهما في السرطان3. سرطان البنكرياس (PC) هو واحد من أصعب أنواع السرطان4 لعلاج بسبب انتشاره السريع وارتفاع معدل الوفيات. تم ربط الخلل الوظيفي في الميتوكوندريا ، والذي يحدث بشكل رئيسي بسبب التغيرات في مورفولوجيا الميتوكوندريا3،5،6،7 ، بآليات المرض الكامنة وراء PC8. الميتوكوندريا هي أيضا ديناميكية للغاية ، وهو ما ينعكس في التغييرات المتكررة والديناميكية في اتصال الشبكة وهيكل cristae9. يمكن أن تؤثر إعادة تشكيل بنية cristae بشكل مباشر على وظيفة الميتوكوندريا والحالة الخلوية 10,11 ، والتي تتغير بشكل كبير أثناء نمو الخلايا السرطانية ، ورم خبيث ، وتغيرات البيئة الدقيقة للورم 12,13.
في السنوات الأخيرة ، درس العلماء هذه العضية باستخدام مراقبة EM14،15،16،17 ؛ على سبيل المثال ، قام الباحثون بتحليل ديناميكيات الميتوكوندريا باستخدام تقنيات إعادة البناء ثلاثية الأبعاد6،7،18،19. تم تأسيس المفهوم العام وطريقة إعادة بناء 3D لصور المجهر الإلكتروني رسميا في وقت مبكر من 196820 وتضمنت الجمع بين المجهر الإلكتروني وحيود الإلكترون ومعالجة صور الكمبيوتر لإعادة بناء ذيل العاثية T4. حتى الآن ، حققت تقنية التصوير المجهري الإلكتروني 3D تقدما كبيرا من حيث دقة الصورة 21 ، ودرجة الأتمتة22 ، وحجم المعالجة23 ، وقد تم استخدامها على نطاق واسع بشكل متزايد في البحوث البيولوجية ، من مستوى الأنسجة إلى مستوى البنية التحتية للعضيات على مقياسنانومتر 24. في السنوات الأخيرة ، أصبح التصوير المجهري الإلكتروني 3D أيضا تقنية واعدة لمجموعة واسعة من التطبيقات25،26،27.
يوضح الاهتمام المتزايد بكريستا الميتوكوندريا بشكل خاص المتطلبات الأساسية لتصوير حجم البنية الفائقة. تم استخدام المجهر الإلكتروني النافذ (TEM) لتصور العينات التي تم جمعها على شبكة نحاسية (400 شبكة)28 ، مع مرور حزمة الإلكترون عبر القسم. ومع ذلك ، نظرا للنطاق المحدود للشبكة النحاسية ، من المستحيل تصوير شرائح مستمرة من نفس العينة29 بشكل كامل. هذا يعقد دراسة الهياكل المستهدفة أثناء التصوير TEM. بالإضافة إلى ذلك ، يعتمد TEM على المهام اليدوية المستهلكة للوقت والمعرضة للخطأ ، بما في ذلك قص وجمع شرائح متعددة وتصويرها بالتتابع21 ، لذلك لا يتم تكييفه لإعادة بناء البنية التحتية للعينات كبيرةالحجم 23. في الوقت الحاضر ، يتم تحقيق إعادة بناء عالية الدقة لتصوير العينات كبيرة الحجم من خلال استخدام معدات متخصصة ، مثل صفيف كاميرا TEM (TEMCA) 30 أو نظامين من الجيل الثاني من TEMCA (TEMCA2) 31 ، مما يتيح التصوير الآلي عالي الإنتاجية في وقت قصير. ومع ذلك ، لا يتمتع هذا النوع من التصوير بسهولة الحصول عليه وعالمي بسبب متطلبات المعدات المخصصة.

وهكذا ، توضح الدراسة الحالية الإجراءات التجريبية المستخدمة في تقنية SEM هذه لإعادة بناء بنية 3D لكريستي الميتوكوندريا46. على وجه التحديد ، نعرض العملية التي تم تطويرها لتحقيق التجزئة شبه التلقائية لمناطق الميتوكوندريا ورقمنة إعادة الإعمار 3D باستخدام برنامج Amira ، والذي يتضمن أيضا عمل عينات شرائح باستخدام طريقة تحضير عينة OTO التقليدية44,47 ، واستكمال مجموعة الأقسام باستخدام تشريح ultramicrotome ، والحصول على بيانات 2D متسلسلة بواسطة FE-SEM.

Mitochondria are one of the most important organelles in the cell. They serve as the central hub of cellular bioenergetics and metabolism1,2 and play a critical role in cancer3. Pancreatic cancer (PC) is one of the most difficult cancers4 to treat due to its rapid spread and high mortality rate. Mitochondrial dysfunction, which is mainly caused by changes in the mitochondrial morphology3,5,6,7, has been linked to the disease mechanisms underlying PC8. Mitochondria are also highly dynamic, which is reflected by the frequent and dynamic changes in their network connectivity and cristae structure9. The reshaping of the cristae structure can directly impact the mitochondrial function and cellular state10,11, which are significantly altered during tumor cell growth, metastasis, and tumor microenvironment changes12,13.
In recent years, scientists have studied this organelle using EM observation14,15,16,17; for example, researchers have analyzed the mitochondrial dynamics using 3D reconstruction techniques6,7,18,19. The general concept and method for the 3D reconstruction of electron microscopy images were formally established as early as 196820 and involved combining electron microscopy, electron diffraction, and computer image processing to reconstruct the T4 phage tail. Up until now, electron microscopy 3D imaging technology has made significant advancements in terms of the image resolution21, degree of automation22, and processing volume23 and has been used on an increasingly broad scale in biological research, from the tissue level to the organelle ultrastructure level at the nanometer scale24. In recent years, electron microscopy 3D imaging has also become a promising technology for a wide range of applications25,26,27.
The growing attention on mitochondrial cristae particularly illustrates the essential requirements for ultrastructural volume imaging. Transmission electron microscopy (TEM) has been used to visualize samples collected on a copper grid (400 mesh)28, with the electron beam passing through the section. However, due to the limited range of the copper grid, it is impossible to fully image continuous slices of the same sample29. This complicates the study of target structures during TEM imaging. Additionally, TEM relies on time-consuming and error-prone manual tasks, including cutting and collecting multiple slices and imaging them sequentially21, so it is not adapted for ultrastructural reconstructions of large-volume samples23. At present, the high-resolution reconstruction of large-volume sample imaging is achieved through the use of specialized equipment, such as the TEM camera array (TEMCA)30 or two second-generation TEMCA systems (TEMCA2)31, which enable automated high-throughput imaging in a short time. However, this type of imaging does not have the advantage of being easy to obtain and universal due to the requirement for customized equipment.
Compared with TEM, the method for automatically generating thousands of serial volumetric images for large areas based on SEM32,33 enhances the efficiency and reliability of serial imaging and delivers higher z-resolutions34. For example, serial block-face scanning electron microscopy (SBF-SEM) and focused ion beam scanning electron microscopy (FIB-SEM) have both made it possible to achieve the 3D reconstruction of ultrastructure with high speed, efficiency, and resolution35,36. However, it is inevitable that the block surface is mechanically shaved off by the diamond knife of the SBF-SEM or by milling with the focused ion beam of FIB-SEM33,37. Due to the destructiveness of the two methods to the samples, it is not possible to reconstruct the same target structure again for further analysis38,39,40. In addition, few studies have attempted to reconstruct the 3D organelle ultrastructure of cancer cells using EM to observe pathological changes12. For these reasons, in order to further elucidate the pathological mechanisms of cancer cells, such as pancreatic cancer cells, we propose a novel technology for the 3D reconstruction of serial section images using an ultramicrotome and a field emission scanning electron microscope (FE-SEM) to analyze the mitochondrial ultrastructure at the cristae level; with this technology, high-resolution data can be acquired using an efficient and accessible method. The serial ultrathin sections made using an ultramicrotome can be semi-permanently stored in a grid case and reimaged multiple times, even after several years41. FE-SEM is highly valued as a tool in various research fields due to its ability to provide high-resolution imaging, high magnification, and versatility42. In an attempt to display the fine structure of organelles in 3D, the technique for producing serial 2D image stacks with useful resolution using back-scattered electrons produced by FE-SEM43,44 can also be used to achieve high-throughput and multi-scale imaging of target regions or their associated structures without special equipment45. The generation of charge artifacts directly affects the quality of the acquired images, so it is particularly important to keep the dwell time short.
Thus, the present study elaborates on the experimental procedures employed in this SEM technique to reconstruct the 3D structure of mitochondrial cristae46. Specifically, we show the process developed to achieve the semi-automatic segmentation of mitochondrial regions and digitize the 3D reconstruction using Amira software, which also involves making slice samples using the conventional OTO specimen preparation method44,47, completing the section collection using ultramicrotome slicing, and acquiring sequential 2D data by FE-SEM.

Understanding the dynamic features of the cell organelle ultrastructure, which is not only rich in unknown information but also sophisticated from a three-dimensional (3D) perspective, is critical for mechanistic studies. Electron microscopy (EM) offers good imaging depth and allows for the reconstruction of high-resolution image stacks to investigate the ultrastructural morphology of cellular organelles even at the nanometer scale; therefore, 3D reconstruction is gaining importance due to its incomparable advantages. Scanning electron microscopy (SEM) provides a high-throughput image acquisition technology that allows for reconstructing large structures in 3D from the same region of interest in consecutive slices. Therefore, the application of SEM in large-scale 3D reconstruction to restore the true 3D ultrastructure of organelles is becoming increasingly common. In this protocol, we suggest a combination of serial ultrathin section and 3D reconstruction techniques to study mitochondrial cristae in pancreatic cancer cells. The details of how these techniques are performed are described in this protocol in a step-by-step manner, including the osmium-thiocarbohydrazide-osmium (OTO) method, the serial ultrathin section imaging, and the visualization display.

This protocol describes how to reconstruct mitochondrial cristae to achieve 3D imaging with high accuracy, high resolution, and high throughput.

Sample Preparation for the Three-Dimensional Reconstruction of Pancreatic Cancer Cell Mitochondria

To begin inoculate 2 million pan02 cells in 12 milliliters of DMEM, and incubate at 37 degrees Celsius and 95%humidity, 5%carbon dioxide, and 35%air. After 48 hours centrifuge the culture at 28 g for 2 minutes and discard the supernatant. Fix the cells by adding 1 milliliter of 2.5%glutaraldehyde in the 1.5 milliliter micro centrifuge tubes overnight at 4 degrees Celsius.The next day centrifuge the samples at 1006 g for five minutes and aspirate the fixative before rinsing the sample twice with 0.1 molar PBS. Subsequently, rinse the samples twice with double distilled water for 10 minutes each. Next, add a 50 microliter solution of 1%osmium tetroxide and 1.5%potassium ferrocyanide at a ratio of 1 to 1 and incubate at 4 degrees Celsius for 1 hour.Centrifuge and rinse the samples twice with 0.1 molar PBS and once with double distilled water. Then add 1 milliliter of 1%thiocarbohydrazide and incubate at room temperature for 30 to 60 minutes. After incubation centrifuge and discard the supernatant before rinsing the samples 4 times with double distilled water.Next, add 50 microliters of 1%osmium tetroxide and allow it to be fixed at room temperature for 1 hour. Centrifuge again and rinse the samples 4 times with double distilled water. Add 1 milliliter of 2%uranyl acetate and allow it to stain at 4 degrees Celsius overnight.After rinsing the samples with double distilled water add 1 milliliter of Walton solution and incubate at 60 degrees Celsius for one hour. After incubation rinse the cells 4 times with double distilled water before dehydration in a graded ethanol series for 10 minutes each. Then dehydrate twice in one milliliter of 100%acetone for 10 minutes each.Next, mix 200 microliters of acetone with Pon 812 epoxy resin at a ratio of 3 to 1, 1 to 1, and 1 to 3. And soak the samples in the resin at room temperature for 2, 4, and 4 hours respectively After respective incubation impregnate the samples overnight in 100%Pon 812 epoxy resin. The next day, transfer the specimens into a flat embedding mold and polymerize them in an oven at 60 degrees Celsius for 48 hours.After polymerization, using an ultra microtome, collect serially sliced strips of 70 nanometers thickness on the hydrolyzed silicon wafers and dry them in a 60 degrees Celsius oven for 10 minutes.

Image Acquisition and Three-Dimensional Reconstruction of Mitochondrial Cristae

Cut a conductive carbon tape and stick it between the silicon wafers mounted with pancreatic cell sections and SEM specimen stage. Next, set the FESEM accelerating voltage to two kilovolts with a working distance of four millimeters. In the top menu bar, click on the HL icon.Then, at low magnification, orient the first section of the target slice strips, and, again, click on the HL icon to switch to the high magnification mode. Collect an appropriate image for the structure of interest by adjusting the image brightness, contrast, and magnification. Next, select Project View, then Open Data, and import the image files to be analyzed into the software.Align the pictures by clicking on Align Slices and Edit. Then, in the lower left menu bar, adjust the Intensity Range value by modifying the image transparency. Select the Extract Sub-Volume module, and click the aligned data sets to fit the size of the overlapping portion of the whole stack.Next, under the segmentation sub-section, select Resample, then Segmentation, and click Save. Then, choose the threshold of the Magic Wand, and the size of the Brush Tool, to select the correct range. From the Selection menu, click on the Add icon to add the selected area.After completing the regional segmentation, generate an image file following the best results for the size of the object and picture resolution. Click on Crop Editor, and in the Virtual Slider box, enter the number six. Next, from the left dropdown menu, right-click on the gray area under the Project sub-section and select Generate Surface, then Create And Apply.In the generated file, using the Surface View module, create the surface structure and 3D representation. The 2D FESEM images reveal that in the control group, mitochondria were evenly distributed with regular cristae structures. In contrast, the RSL3 group showed shrunk mitochondria with increased membrane density and vague cristae structures.However, not all mitochondrial cristae degenerated in the RSL3 group as some remained intact. Compared to the RSL3 group, the inhibitor group had mostly intact cristae structures with only a few not apparent. The 3D images of the control group provided a more accurate view of the mitochondria and their cristae structures.The RSL3 group 3D images showed irregular and vacuolated mitochondria, while the inhibitor group displayed diverse cristae shapes. The quantification of mitochondrial alterations showed that the RSL3 group had significantly decreased mitochondrial length and volume, compared to the control group, while the inhibitor group showed intermediate results. RSL3 also caused mitochondrial dysfunction and altered cellular metabolism by changing mitochondrial morphology and triggering ferroptosis.
