1. Protein-Probenvorbereitung
(Ein typisches Verfahren zur Extraktion von Proteinen aus der Zellkultur wird beschrieben)
<ol><li>Legen Sie die HeLa-Zellkulturschale in Eis und waschen Sie die Zellen mit eiskalter Tris-gepufferter Saline (TBS; 20 mM Tris-HCl, pH 7,5, 150 mM NaCl).</li>
	<li>Aspirieren Sie das TBS, dann fügen Sie 1 ml pro 100 mm Schale eiskalten RIPA Puffer (50 mM Tris-HCl pH 8.0, 150 mM NaCl, 1% NP-40, 0,5% Natriumdeoxycholat, 0,1% SDS) ergänzt mit Phosphatase und Protease-Inhibitoren.</li>
	<li>Kratzen Haften zellen aus der Schale mit einem kalten Kunststoff-Zell-Schaber; die Zellsuspension vorsichtig in ein vorgekühltes Mikrozentrifugenrohr übertragen.</li>
	<li>Halten Sie konstante Sergung für 30 min bei 4 °C auf einem Rotator.</li>

	<li>Entfernen Sie ein kleines Volumen (10-20 l) Lysat, um einen Proteintest durchzuführen. Bestimmen Sie die Proteinkonzentration für jede Probe mit dem RC DC Assay Kit.</li>
	<li>Bei Bedarf die Proteinproben für die Langzeitlagerung bei -20 °C aliquotieren. Wiederholte Gefrier- und Tauwetterzyklen verursachen Proteinabbau und sollten vermieden werden.</li>
	<li>Nehmen Sie ca. 20 g jeder Probe, fügen Sie ein gleiches Volumen von 2x Laemmli Probenpuffer (4% SDS, 10% 2-Mercaptoethanol, 20% Glycerin, 0,004% Bromphenolblau, 125 mM Tris-HCl, pH 6,8).</li>
	<li>Erhitzen Sie jede Zelle im Probenpuffer bei 95 °C für 5 min.</li>
	<li>Zentrifuge bei 16.000 x g in einer Mikrozentrifuge für 1 min.</li>
</ol>2. Gelelektrophorese mit fleckenfreien Gelen (ca. 30 min)
<ol><li>Nehmen Sie ein Criterion TGX Any KD fleckenfreies Precast-Gel (ein Midi-Format-Gel), entfernen Sie den Kamm und das Band von der Unterseite der Kassette.</li>
	<li>Legen Sie die Kassette in die Criterion-Zelle und füllen Sie die integrierte obere Pufferkammer mit 60 ml Laufpuffer (25 mM Tris, 190 mM Glycin, 0,1% SDS, pH 8,3). Spülen Sie die Brunnen mit dem laufenden Puffer.</li>
	<li>Füllen Sie jede Hälfte des unteren Puffertanks mit 400 ml Laufpuffer auf die markierte Fülllinie.</li>
	<li>Laden Sie die Proteinproben und die entsprechenden Proteinmarker.</li>
	<li>Legen Sie den Deckel auf den Tank und richten Sie die farbcodierten Bananenstecker mit entsprechenden Buchsen auf den Deckel aus.</li>
	<li>Führen Sie das Gel für 30 min bei 200 V oder 20 min bei 300 V.</li>
</ol>3. Fleckenfreie Gel-Bildgebung mit dem Chemidoc MP-System zur Überprüfung der Proteintrennungsqualität (ca. 5 min)
<ol><li>Entfernen Sie die Gelkassette aus der Zelle. Verwenden Sie das Öffnungswerkzeug der Gelkassette im Criterion Cell Deckel, um die Kassette zu öffnen und das Gel loszulassen.</li>
	<li>Tragen Sie ein paar Milliliter Wasser auf die Mitte des UV-Probenfachs des ChemiDoc MP-Imagers auf. Heben Sie das Gel vorsichtig aus der Kassette und legen Sie es auf das Fach.</li>

</ol>4. Proteintransfer mit dem Trans-Blot Turbo System (ca. 10 min)
<ol><li>Öffnen Sie ein Trans-Blot Turbo Midi PVDF Transfer Pack; legen Sie den unteren Stapel (einschließlich der Membran) auf die Basis der Transferkassette.</li>
	<li>Legen Sie das Gel auf die Membran, legen Sie den oberen Stapel auf das Gel und rollen Sie Blasen aus.</li>
	<li>Legen Sie den Deckel auf die Kassettenbasis und drehen Sie das Zifferblatt, um es zu verriegeln.</li>
	<li>Legen Sie die Kassette in den Blotterschacht ein.</li>
	<li>Starten Sie die Übertragung, indem Sie ein voreingestelltes Turbo-Programm auswählen und die Criterion-Gelgröße (midi) auswählen, und drücken Sie dann RUN. Ein typischer Lauf dauert nur 7 min.</li>

</ol>5. Fleckenfreie Gel- und Blot-Bildgebung mit dem Chemidoc MP-System zur Überprüfung der Proteintransfer-Effizienz und -Qualität (ca. 5 min)

</ol>6. Antikörper-Inkubation
<ol><li>Blockieren Sie, indem Sie den Fleck in einer Lösung von 3% Rinderserumalbumin (BSA) in TBST bei Raumtemperatur für 1 Stunde platzieren.</li>
	<li>Inkubieren Sie den Blot über Nacht bei 4 °C in der Lösung, die mausprimärer Antikörper enthält, der gegen das erste Zielprotein und den Kaninchen-Primärantikörper aufgebracht wird, der gegen das zweite Zielprotein aufgebracht wird.</li>

Das oben beschriebene V3-Buntfreie Protokoll ist für das Multiplexieren von fluoreszierendem Western-Blotting. Es kann auch in westlichen Blotting mit chemiluminescent Detektion angewendet werden. Im Multiplex-Fluoreszenz-Western-Blot-Protokoll werden die fleckenfreien Blot-Bilder an zwei Zeitpunkten aufgenommen: 1) direkt nach dem Proteintransfer; 2) bei der Multiplex-Fluoreszenz-Bildgebung nach der Antikörperinkubation. Das erste fleckenfreie Bild wird verwendet, um die Übertragungseffizienz zu berechnen und das zweite fleckenfreie Bild wird als Ladesteuerung verwendet. Wenn die chemilumineszierende Methode angewendet wird, ist es nicht möglich, ein Multiplexbild für die fleckenfreien und Zielproteinsignale zu nehmen, da das chemilumineszierende Signal auch im fleckenfreien Kanal angezeigt wird. In diesem Fall empfehlen wir, das fleckenfreie Bild, das direkt nach dem Proteintransferschritt aufgenommen wurde, zur Belastungskontrolle und Normalisierungsanalyse zu verwenden.
Der V3-Western-Workflow bietet die folgenden einzigartigen Vorteile im Vergleich zum herkömmlichen Western-Blot-Workflow, der Housekeeping-Proteine als Ladesteuerung verwendet:
Erstens bietet der V3-Workflow eine praktische, komfortable und zuverlässigere Ladekontrolle, um die Veränderungen im Niveau des Proteins von Interesse zu validieren. Das V3-Protokoll verwendet eine Total-Protein-Ladekontrolle, um den Interessenkonfliktin in jeder Probe zu normalisieren. Es vermeidet zwei Fallstricke bei der Verwendung der Haushaltsproteine als Ladekontrolle: gesättigte Immunerkennung und inkonsistente Housekeeping-Proteinexpressionsniveaus unter den Proben unter bestimmten experimentellen Bedingungen. Stripping und Reprobing Schritte mit Antikörpern gegen die Hauswirtschaft sind nicht mehr notwendig. Mit der fleckenfreien Technologie ist es nicht notwendig, einen Fleck mit Flecken wie Coomassie oder Sypro Ruby für die gesamte Proteinmessung zu färben und zu entfärben. Es dauert nur ein paar Sekunden, um ein Blot-Bild zu erfassen und etwa 5 min, um die totale Proteinnormalisierung mit Image Lab Software zu tun.
Zweitens ermöglicht der V3-Workflow Wissenschaftlern eine bessere Kontrolle über das westliche Verfahren, da er das Verfahren transparenter macht und mehrere Kontrollpunkte für die Qualitätskontrolle einführt. Mit Hilfe der fleckenfreien Technologie können Forscher ihre Proteinproben sowohl auf dem Gel als auch auf dem Fleck visualisieren. Wissenschaftler können die Proteinprobenintegrität (degradiert oder nicht), die Trennungsqualität (gefällt oder nicht), die Übertragungseffizienz und die Übertragungsqualität (auch Transfer oder nicht) bewerten. Diese Checkpoints helfen Den Forschungen, das Experiment zu beenden, wenn große Fehler im Prozess zu sehen und vermeiden, Zeit für schlechte Proben und Flecken zu verschwenden. Diese Technologie hilft Wissenschaftlern auch zu beurteilen, ob es eine signifikante Menge an Proteinverlust nach dem Entfernen der Membran gibt und ob der Fleck für das Reprobing eines anderen Ziels 4geeignet ist.
Hier sind ein paar Tipps, um eine gute Erfahrung und Qualität der Daten mit V3 Western Workflow zu gewährleisten.
<ol><li>Stellen Sie das Gel unmittelbar nach dem Gellauf ab. Das Gel vor der ersten Bildgebung im Verfahren nicht in einen Puffer einweichen, da es die Fleckenverbindung wegwaschen kann.</li>
	<li>Verwenden Sie denselben Bildbereich, um alle Bilder im Protokoll zu erfassen. Dies ermöglicht es der Software, Bilder für die Datenanalyse wie die totale Proteinnormalisierung zu überlagern.</li>
	<li>Halten Sie die Belichtungszeit konsistent, wenn Sie die Vortransfer- und Post-Transfer-Gele abbilden. Auf diese Weise kann die Software die Übertragungseffizienz quantitativ messen.</li>
	<li>Halten Sie die Membran mit ein paar Tropfen Wasser oder TBST nass, wenn Sie das Blot-Bild erfassen. Dadurch werden mögliche schmutzige Hintergrundprobleme für die Zielproteinerkennung vermieden.</li>
	<li>Verwenden Sie eine fluoreszierende PVDF-Membran mit niedrigem Fluoreszenz für multipleszierendes Fluoreszenz-Western-Blotting.</li>
</ol>Es ist wichtig zu beachten, dass das fleckenfreie Molekül nach UV-Aktivierung irreversibel an Tryptophan-Rückstände gebunden ist. Diese irreversible Modifikation kann sich möglicherweise auf die Antigenerkennung bei der Verwendung monoklonaler Antikörper auswirken, wenn das Epitop Tryptophan enthält. Polyklonale Antikörper sind unwahrscheinlich, da sie mehrere Epitope auf dem Antigen erkennen. Ungebundene fleckenfreie Moleküle lassen sich leicht vom Gel und der Membran abwaschen und stören daher nicht die Wechselwirkungen zwischen Antikörpern und Antigen.
Zusammenfassend lässt sich sagen, dass der V3-Western-Workflow den Western Blot-Prozess schneller, transparenter, quantitativer und zuverlässiger macht. Forscher können nun leicht die totale Proteinbelastungskontrolle in einem westlichen Blot-Experiment anwenden, um ihre Daten vertrauenswürdiger zu machen. Der V3-Workflow wurde von einer Reihe von Labors übernommen, und ihre Veröffentlichungen haben gezeigt, dass Zeitschriften fleckenfreie Daten als Ladekontrolle im westlichen Blot22,17,7,8,5,23,18,15akzeptieren.

Western Blot ist eine sehr nützliche Technik9, aber es gibt zwei große Herausforderungen mit westlichen Blotting: langen und arbeitsintensiven Prozess und Qualität der Daten. Ein traditionelles Protokoll benötigt ca. 2 Tage. Es umfasst viele Schritte, einschließlich Probenvorbereitung, Gelguss, Proteinelektrophorese und Transfer, Membranblockierung gefolgt von Antikörper-Inkubation, Bildgebung, und ziemlich oft, Reprobing, und schließlich Datenanalyse. Während dieses gesamten Prozesses gibt es keine zuverlässigen und flexiblen Werkzeuge für die Prozesssteuerung. Daher können bei jedem Schritt Fehler auftreten, und diese Fehler haben das Potenzial, Datenartefakte zu generieren. Daher sind Ladekontrollen im westlichen Blotting unerlässlich, um die Fehler zu identifizieren und zu korrigieren. Die Belastungskontrolle erfolgt in der Regel durch Überprüfung des Proteinspiegels eines Referenzproteins in jeder Probe, um festzustellen, ob es gleich dargestellt wird. Menschen verwenden oft Housekeeping-Proteine, wie z. B. β-Actin, β-tubulin, GAPDH, als Ladekontrolle.
Die Qualität der westlichen Blot-Daten hängt von einer zuverlässigen Ladekontrolle ab. Bei der Verwendung von Haushaltsproteinen für Dieladekontrollen bestehen jedoch zwei berechtigte Bedenken: 1) die Antikörper-basierte Immundetektion der Housekeeping-Proteinbänder ist oft gesättigt, so dass man die Belastungsunterschiede zwischen den Proben30nicht unterscheiden kann; 2) der Gehalt an Proteinexpression kann in den Proben unter bestimmten experimentellen Bedingungen variieren, z. B. siRNA-Behandlung, Zelltod, Zelldifferenzierung, etc.11,28,3,6,10,21. Aufgrund dieser Bedenken verlangen wissenschaftliche Fachzeitschriften nun, dass "für quantitative Vergleiche geeignete Reagenzien, Steuerungen und bildgebende Verfahren mit linearen Signalbereichen verwendet werden sollten" (Naturrichtlinie). In ähnlicher Weise fordern Redakteure des Journal of Clinical Investigation zuverlässigere Ladekontrollen24. Aus diesen Gründen muss ein Housekeeping-Protein validiert werden, um als Ladekontrolle verwendet zu werden. Zunächst muss man sicherstellen, dass es im linearen Dynamikbereich der Immundetektionsmethode14,29gemessen wird. Zweitens muss man sicherstellen, dass es konsequent in allen Proben26,31,25,19,20ausgedrückt wird.
Eine alternative Lösung für eine zuverlässige Belastungskontrolle ist die Verwendung der Gesamtproteinmessung aus dem Fleck. Einige Forscher haben die Flecken mit totalen Proteinflecken wie Coomassie, Flamingo Pink, Sypro Ruby, Amido Black, Ponceau S und fleckenfreie Technologie gefleckt, um das gesamte Proteinsignal in jeder Spur als Ladekontrolle16,20,13,27,1,4,12zu messen. Die gesamte Proteinbelastungskontrolle vermeidet die Fallstricke, die mit Housekeeping-Proteinen verbunden sind. Erstens ist es eine wahre Reflektion der Menge an Protein für jede Probe geladen. Zweitens weist der Gesamtproteinfleck einen hervorragenden linearen Dynamikbereich im gemeinsamen Belastungsbereich für die Western-Blot-Analyse auf (10-50 g Protein eines komplexen Zelllysats) und unterscheidet den Belastungsunterschied zwischen den Probengenau 12.
Die fleckenfreie Technologie ist eine neuartige Gesamtprotein-Färbungsmethode, bei der eine einzigartige Verbindung in Acrylamid-Gel-Lösung gemischt und gleichmäßig im gegossenen Gel verteilt wird. Nach Abschluss der Elektrophorese wird das Gel mindestens 1 min UV-Licht ausgesetzt, so dass die Fleckenverbindung mit den Tryptophan-Rückständen im Protein reagiert. Die Proteine werden unter UV-Licht erregbar, um ein starkes fluoreszierendes Signal zu geben, das in einem fleckenfreien, aktivierten Imager wie dem ChemiDoc MP-System visualisiert und quantifiziert werden kann. Die fleckenfreie Verbindung selbst absorbiert jedoch kein UV-Licht, was zu einem niedrigen Hintergrund des Gelbildes führt. Die Modifikation der Tryptophan-Rückstände ist irreversibel und Proteine können nicht nur im Gel, sondern auch auf dem Fleck jederzeit nach dem Proteintransfer visualisiert werden.
Die fleckenfreie Technologie wird im V3 Western Workflow (Abbildung 1) eingesetzt, um die hauptbelangen Beschwerden über den traditionellen Workflow zu beheben, insbesondere die Bedenken bei der Verwendung von Haushaltsproteinen als Ladesteuerung. Mit diesem Workflow könnte man: 1) ein Gel in ca. 20-30 min, 2) überprüfen Probenintegrität und Proteintrennung Qualität in 5 min nach Gellauf; 3) Übertragen von Proteinen in 3-10 min; 4) die Übertragungseffizienz quantitativ zu überprüfen; und 5) am wichtigsten ist, Änderungen des Wertes des Proteins von Interesse mit der totalen Proteinbelastungskontrolle zu validieren.

v3 stain-free workflow for a practical, convenient, and reliable total protein loading control in western blotting

Der westliche Blot ist eine sehr nützliche und weit verbreitete Labortechnik, aber seine Ausführung ist eine Herausforderung. Der Workflow wird oft als "Black Box" charakterisiert, da ein Experimentalist nicht weiß, ob er bis zum letzten von mehreren Schritten erfolgreich ausgeführt wurde. Darüber hinaus wird die Qualität der westlichen Blot-Daten manchmal aufgrund des Mangels an effektiven Qualitätskontrollinstrumenten während des gesamten westlichen Blotting-Prozesses in Frage gestellt. Hier beschreiben wir den V3-Western-Workflow, der fleckenfreie Technologie anwendet, um die Hauptprobleme im Zusammenhang mit dem traditionellen Western Blot-Protokoll anzugehen. Dieser Workflow ermöglicht es Forschern: 1) ein Gel in etwa 20-30 min laufen; 2) die Qualität der Probentrennung innerhalb von 5 min nach dem Gellauf zu visualisieren; 3) Proteine in 3-10 min zu übertragen; 4) quantitativ die Übertragungseffizienz zu überprüfen; und vor allem 5) Veränderungen des Proteins von Interesse mit der totalen Proteinbelastungskontrolle zu validieren. Dieser neuartige Ansatz eliminiert die Notwendigkeit, den Blot für Haushaltsproteine wie β-Actin, β-Tubulin, GAPDH usw. zu entfernen und zu reprosieren. Der V3-Schmutz-Workflow macht den Western-Blot-Prozess schneller, transparenter, quantitativer und zuverlässiger.

1. Bewertung der Probenintegrität, Proteintrennungsqualität und Übertragungseffizienz mit fleckenfreien Gelbildern.
Proteinextrakt aus HeLa-Zellen wurde bei 300 V für 20 min auf einem 18-Well Criterion AnyKD TGX fleckenfreies Gel getrennt. Die Proteinproben wurden 3x in vier verschiedenen Mengen (Lanes 1-3, 40 g; Bahnen 4-6, 30 g; Bahnen 7-9, 20 g; Bahnen 10-12, 10 g). Das Gel wurde 1 min unter UV-Licht aktiviert. Abbildung 2A zeigt das gelbild, das direkt nach der Proteintrennung aufgenommen wurde. Mit diesem Gelbild können die Proteinprobenintegrität(z.B. Abbau) und die Trennqualität(z.B. Proteinfällung) visuell beurteilt werden. Proteine wurden dann 7 min lang mit Trans-Blot Turbo auf eine Nitrocellulosemembran übertragen. Abbildung 2B zeigt das fleckenfreie Bild des Post-Transfer-Gels. Beide Bilder wurden mit der gleichen Belichtungszeit (6,8 Sek.) aufgenommen. Lane 3 und 12 wurden ausgewählt, um die Übertragungseffizienz zu messen. Mit dem Volumenwerkzeug in der Image Lab-Software wurde eine rechteckige Box (blau) gezeichnet, um Spur 3 und 12 auf beiden Gelbildern abzudecken. Die Berechnung auf der Grundlage der Volumenwerte aus diesen Feldern ergab, dass die Übertragungseffizienz beider Fahrspuren 80 % betrug (Abbildung 2C). In diesem Experiment wurde das AnyKD TGX Gel ausgewählt, um kleine bis mittelgroße Zielproteine zu untersuchen, und es war nicht für den Transfer großer Proteine optimiert. Die Optimierung der Übertragungseffizienz würde die Verwendung von geläutes gel(z. B. 4-20%) erfordern. und/oder eine Anpassung der Transferzeit, um den Transfer großer Proteine zu erleichtern. 2. Die fleckenfreie Gesamt-Proteinbelastungskontrolle ist eine zuverlässige Alternative zur Haushaltsbeladungskontrolle im westlichen Blotting, um eine kleine Veränderung des Proteinanteils zu quantifizieren.
MCM-7 ist ein DNA-Lizenzierungsreplikationsfaktor, deren Niveau in Lymphoblastoid-Zelllinien (LCL) nach der Bestrahlungsbehandlung um 20-50% abnimmt. In diesem Experiment wurden Lysate (je 30 g) von vier kontroll- und bestrahlungsbehandelten Lymphoblastoid-Zelllinienkulturen (LCL) auf einem 12-Well-Kriterium AnyKD TGX-Flecken-freien Gel getrennt. Das Gel wurde 1 min unter UV-Licht aktiviert und von Trans-Blot Turbo zur Immunoblotting auf eine PVDF-Membran übertragen. Das Housekeeping-Protein GAPDH (grün) wurde mit einem Kaninchen-Antikörper (Cell Signaling Technology, USA, 1:2.500) und einem Dylight 549 konjugierten Ziegen-Anti-Kaninchen-Antikörper (Rockland, USA, 1:20.000) untersucht. Das protein of interest MCM-7 (red) was sondiert mit a mouse antikörper (Abcam, USA, 1:1,000) and a Dylight 649 konjugated Goat-anti-mouse antikörper (Rockland, 1:10,000).
Abbildung 3A zeigt ein Multiplex-Fluoreszenzbild der Gesamtproteine (blau), MCM-7 (rot) und GAPDH (grün), die in vier kontroll- und bestrahlungsbehandelten LCL-Proben nachgewiesen wurden. Abbildung 3B ist ein fleckenfreies Bild desselben Flecks, das die gesamten Proteinmuster in jeder Probe (30 g) zeigt. Die Image-Labor-Software wählte die Probenspuren (blaue Boxen) aus, um MCM-7, GAPDH und das gesamte Proteinvolumen in jeder Spur zu messen. Die MCM-7-Spiegel wurden entweder gegen die fleckenfreie Gesamtproteinmessung oder gegen GAPDH normalisiert. Die normalisierten MCM-7-Proteinspiegel wurden statistisch analysiert und das durchschnittliche MCM-7-Proteinbandvolumen und die Standardabweichung (n=4) werden in der Tabelle dargestellt (Abbildung 3C). Beide Normalisierungsmethoden ergaben einen leichten Rückgang (ca. 25%) in MCM-7-Proteinspiegeln nach Bestrahlungsbehandlung. Die Daten mit der Gesamtproteinnormalisierung wiesen eine geringere Standardabweichung auf als bei GAPDH als Ladekontrolle.

Western Blotting Using the Invitrogen NuPage Novex Bis Tris MiniGels

Western Blotting (or immunoblotting) is a standard laboratory procedure allowing investigators to verify the expression of a protein, determine the relative amount of the protein present in different samples, and analyze the results of co-immunoprecipitation experiments. In this method, a target protein is detected with a specific primary antibody in a given sample of tissue homogenate or extract. Protein separation according to molecular weight is achieved using denaturing SDS-PAGE. After transfer to a membrane, the target protein is probed with a specific primary antibody and detected by chemiluminescence.
Since its first description, the western-blotting technique has undergone several improvements, including pre-cast gels and user-friendly equipment. In our laboratory, we have chosen to use the commercially available NuPAGE electrophoresis system from Invitrogen. It is an innovative neutral pH, discontinuous SDS-PAGE, pre-cast mini-gel system. This system presents several advantages over the traditional Laemmli technique including: i) a longer shelf life of the pre-cast gels ranging from 8 months to 1 year; ii) a broad separation range of molecular weights from 1 to 400 kDa depending of the type of gel used; and iii) greater versatility (range of acrylamide percentage, the type of gel, and the ionic composition of the running buffer).
The procedure described in this video article utilizes the Bis-Tris discontinuous buffer system with 4-12% Bis-Tris gradient gels and MES running buffer, as an illustration of how to perform a western-blot using the Invitrogen NuPAGE electrophoresis system. In our laboratory, we have obtained good and reproducible results for various biochemical applications using this western-blotting method.

The Ladder Rung Walking Task: A Scoring System and its Practical Application.

Progress in the development of animal models for/stroke, spinal cord injury, and other neurodegenerative disease requires tests of high sensitivity to elaborate distinct aspects of motor function and to determine even subtle loss of movement capacity. To enhance efficacy and resolution of testing, tests should permit qualitative and quantitative measures of motor function and be sensitive to changes in performance during recovery periods. The present study describes a new task to assess skilled walking in the rat to measure both forelimb and hindlimb function at the same time. Animals are required to walk along a horizontal ladder on which the spacing of the rungs is variable and is periodically changed. Changes in rung spacing prevent animals from learning the absolute and relative location of the rungs and so minimize the ability of the animals to compensate for impairments through learning. In addition, changing the spacing between the rungs allows the test to be used repeatedly in long-term studies. Methods are described for both quantitative and qualitative description of both fore- and hindlimb performance, including limb placing, stepping, co-ordination. Furthermore, use of compensatory strategies is indicated by missteps or compensatory steps in response to another limb&#x2019;s misplacement.

Using the GELFREE 8100 Fractionation System for Molecular Weight-Based Fractionation with Liquid Phase Recovery

The GELFREE 8100 Fractionation System is a novel protein fractionation system designed to maximize protein recovery during molecular weight based fractionation. The system is comprised of single-use, 8-sample capacity cartridges and a benchtop GELFREE Fractionation Instrument. During separation, a constant voltage is applied between the anode and cathode reservoirs, and each protein mixture is electrophoretically driven from a loading chamber into a specially designed gel column gel. Proteins are concentrated into a tight band in a stacking gel, and separated based on their respective electrophoretic mobilities in a resolving gel. As proteins elute from the column, they are trapped and concentrated in liquid phase in the collection chamber, free of the gel. The instrument is then paused at specific time intervals, and fractions are collected using a pipette. This process is repeated until all desired fractions have been collected. If fewer than 8 samples are run on a cartridge, any unused chambers can be used in subsequent separations.
This novel technology facilitates the quick and simple separation of up to 8 complex protein mixtures simultaneously, and offers several advantages when compared to previously available fractionation methods. This system is capable of fractionating up to 1mg of total protein per channel, for a total of 8mg per cartridge. Intact proteins over a broad mass range are separated on the basis of molecular weight, retaining important physiochemical properties of the analyte. The liquid phase entrapment provides for high recovery while eliminating the need for band or spot cutting, making the fractionation process highly reproducible1.

Western blotting is an analytical technique used to detect specific proteins in a given sample of tissue homogenate or extract. It uses gel electrophoresis to separate native or denatured proteins by the length of the polypeptide (denaturing conditions) or by the 3-D structure of the protein (native/ non-denaturing conditions). The proteins are then transferred to a membrane (typically nitrocellulose or PVDF), where they are probed (detected) using antibodies specific to the target protein.

Detection of Protein Interactions in Plant using a Gateway Compatible Bimolecular Fluorescence Complementation (BiFC) System

We have developed a BiFC technique to test the interaction between two proteins in vivo. This is accomplished by splitting a yellow fluorescent protein (YFP) into two non-overlapping fragments. Each fragment is cloned in-frame to a gene of interest. These constructs can then be co-transformed into Nicotiana benthamiana via Agrobacterium mediated transformation, allowing the transit expression of fusion proteins. The reconstitution of YFP signal only occurs when the inquest proteins interact 1-7. To test and validate the protein-protein interactions, BiFC can be used together with yeast two hybrid (Y2H) assay. This may detect indirect interactions which can be overlooked in the Y2H. Gateway technology is a universal platform that enables researchers to shuttle the gene of interest (GOI) into as many expression and functional analysis systems as possible8,9. Both the orientation and reading frame can be maintained without using restriction enzymes or ligation to make expression-ready clones. As a result, one can eliminate all the re-sequencing steps to ensure consistent results throughout the experiments. We have created a series of Gateway compatible BiFC and Y2H vectors which provide researchers with easy-to-use tools to perform both BiFC and Y2H assays10. Here, we demonstrate the ease of using our BiFC system to test protein-protein interactions in N. benthamiana plants.

A Quantitative Fitness Analysis Workflow

Quantitative Fitness Analysis (QFA) is an experimental and computational workflow for comparing fitnesses of microbial cultures grown in parallel1,2,3,4. QFA can be applied to focused observations of single cultures but is most useful for genome-wide genetic interaction or drug screens investigating up to thousands of independent cultures. The central experimental method is the inoculation of independent, dilute liquid microbial cultures onto solid agar plates which are incubated and regularly photographed. Photographs from each time-point are analyzed, producing quantitative cell density estimates, which are used to construct growth curves, allowing quantitative fitness measures to be derived. Culture fitnesses can be compared to quantify and rank genetic interaction strengths or drug sensitivities. The effect on culture fitness of any treatments added into substrate agar (e.g. small molecules, antibiotics or nutrients) or applied to plates externally (e.g. UV irradiation, temperature) can be quantified by QFA.
The QFA workflow produces growth rate estimates analogous to those obtained by spectrophotometric measurement of parallel liquid cultures in 96-well or 200-well plate readers. Importantly, QFA has significantly higher throughput compared with such methods. QFA cultures grow on a solid agar surface and are therefore well aerated during growth without the need for stirring or shaking.
QFA throughput is not as high as that of some Synthetic Genetic Array (SGA) screening methods5,6. However, since QFA cultures are heavily diluted before being inoculated onto agar, QFA can capture more complete growth curves, including exponential and saturation phases3. For example, growth curve observations allow culture doubling times to be estimated directly with high precision, as discussed previously1.
Here we present a specific QFA protocol applied to thousands of S. cerevisiae cultures which are automatically handled by robots during inoculation, incubation and imaging. Any of these automated steps can be replaced by an equivalent, manual procedure, with an associated reduction in throughput, and we also present a lower throughput manual protocol. The same QFA software tools can be applied to images captured in either workflow.
We have extensive experience applying QFA to cultures of the budding yeast S. cerevisiae but we expect that QFA will prove equally useful for examining cultures of the fission yeast S. pombe and bacterial cultures.

This protocol describes regular care and maintenance of a zebrafish laboratory. Zebrafish are now gaining popularity in genetics, pharmacological and behavioural research. As a vertebrate, zebrafish share considerable genetic sequence similarity with humans and are being used as an animal model for various human disease conditions. The advantages of zebrafish in comparison to other common vertebrate models include high fecundity, low maintenance cost, transparent embryos, and rapid development. Due to the spur of interest in zebrafish research, the need to establish and maintain a productive zebrafish housing facility is also increasing. Although literature is available for the maintenance of a zebrafish laboratory, a concise video protocol is lacking. This video illustrates the protocol for regular housing, feeding, breeding and raising of zebrafish larvae. This process will help researchers to understand the natural behaviour and optimal conditions of zebrafish husbandry and hence troubleshoot experimental issues that originate from the fish husbandry conditions. This protocol will be of immense help to researchers planning to establish a zebrafish laboratory, and also to graduate students who are intending to use zebrafish as an animal model.

A Practical and Novel Method to Extract Genomic DNA from Blood Collection Kits for Plasma Protein Preservation

Laboratory tests can be done on the cellular or fluid portions of the blood. The use of different blood collection tubes determines the portion of the blood that can be analyzed (whole blood, plasma or serum). Laboratories involved in studying the genetic basis of human disorders rely on anticoagulated whole blood collected in EDTA-containing vacutainer as the source of DNA for genetic / genomic analysis. Because most clinical laboratories perform biochemical, serologic and viral testing as a first step in phenotypic outcome investigation, anticoagulated blood is also collected in heparin-containing tube (plasma tube). Therefore when DNA and plasma are needed for simultaneous and parallel analyses of both genomic and proteomic data, it is customary to collect blood in both EDTA and heparin tubes. If blood could be collected in a single tube and serve as a source for both plasma and DNA, that method would be considered an advancement to existing methods. The use of the compacted blood after plasma extraction represents an alternative source for genomic DNA, thus minimizing the amount of blood samples processed and reducing the number of samples required from each patient. This would ultimately save time and resources.
The BD P100 blood collection system for plasma protein preservation were created as an improved method over previous plasma or serum collection tubes1, to stabilize the protein content of blood, enabling better protein biomarker discovery and proteomics experimentation from human blood. The BD P100 tubes contain 15.8 ml of spray-dried K2EDTA and a lyophilized proprietary broad spectrum cocktail of protease inhibitors to prevent coagulation and stabilize the plasma proteins. They also include a mechanical separator, which provides a physical barrier between plasma and cell pellets after centrifugation. Few methods have been devised to extract DNA from clotted blood samples collected in old plasma tubes2-4. Challenges from these methods were mainly associated with the type of separator inside the tubes (gel separator) and included difficulty in recovering the clotted blood, the inconvenience of fragmenting or dispersing the clot, and obstruction of the clot extraction by the separation gel.
We present the first method that extracts and purifies genomic DNA from blood drawn in the new BD P100 tubes. We compare the quality of the DNA sample from P100 tubes to that from EDTA tubes. Our approach is simple and efficient. It involves four major steps as follows: 1) the use of a plasma BD P100 (BD Diagnostics, Sparks, MD, USA) tube with mechanical separator for blood collection, 2) the removal of the mechanical separator using a combination of sucrose and a sterile paperclip metallic hook, 3) the separation of the buffy coat layer containing the white cells and 4) the isolation of the genomic DNA from the buffy coat using a regular commercial DNA extraction kit or a similar standard protocol.

We are describing a new method of isolating genomic DNA from whole blood collected for plasma/serology. After plasma collection, the compacted blood is usually discarded. Our novel method represents a significant improvement over existing methods and makes DNA and plasma available from a single collection, without requesting additional blood.

A Practical Guide to Phylogenetics for Nonexperts

Many researchers, across incredibly diverse foci, are applying phylogenetics to their research question(s). However, many researchers are new to this topic and so it presents inherent problems. Here we compile a practical introduction to phylogenetics for nonexperts.&#160;We outline in a step-by-step manner, a pipeline for generating reliable phylogenies from gene sequence datasets. We begin with a user-guide for similarity search tools via online interfaces as well as local executables. Next, we explore programs for generating multiple sequence alignments followed by protocols for using software to determine best-fit models of evolution. We then outline protocols for reconstructing phylogenetic relationships via maximum likelihood and Bayesian criteria&#160;and finally describe tools for visualizing phylogenetic trees. While this is not by any means an exhaustive description of phylogenetic approaches, it does provide the reader with practical starting information on key software applications commonly utilized by phylogeneticists. The vision for this article would be that it could serve as a practical training tool for researchers embarking on phylogenetic studies&#160;and also serve as an educational resource that could be incorporated into a classroom or teaching-lab.

Investigating Protein-protein Interactions in Live Cells Using Bioluminescence Resonance Energy Transfer

Assays based on Bioluminescence Resonance Energy Transfer (BRET) provide a sensitive and reliable means to monitor protein-protein interactions in live cells. BRET is the non-radiative transfer of energy from a 'donor' luciferase enzyme to an 'acceptor' fluorescent protein. In the most common configuration of this assay, the donor is Renilla reniformis luciferase and the acceptor is Yellow Fluorescent Protein (YFP). Because the efficiency of energy transfer is strongly distance-dependent, observation of the BRET phenomenon requires that the donor and acceptor be in close proximity. To test for an interaction between two proteins of interest in cultured mammalian cells, one protein is expressed as a fusion with luciferase and the second as a fusion with YFP. An interaction between the two proteins of interest may bring the donor and acceptor sufficiently close for energy transfer to occur. Compared to other techniques for investigating protein-protein interactions, the BRET assay is sensitive, requires little hands-on time and few reagents, and is able to detect interactions which are weak, transient, or dependent on the biochemical environment found within a live cell. It is therefore an ideal approach for confirming putative interactions suggested by yeast two-hybrid or mass spectrometry proteomics studies, and in addition it is well-suited for mapping interacting regions, assessing the effect of post-translational modifications on protein-protein interactions, and evaluating the impact of mutations identified in patient DNA.

Interactions between proteins are fundamental to all cellular processes. Using Bioluminescence Resonance Energy Transfer, the interaction between a pair of proteins can be monitored in live cells and in real time. Furthermore, the effects of potentially pathogenic mutations can be assessed.
