דגימות רקמה אנושית מקובעת פורמלין סופקו על ידי המחלקה לנוירופתולוגיה בשירות הנתיחה שלאחר המוות של בית החולים הכללי של מסצ'וסטס (MGH) (בוסטון, ארה"ב). הסכמה בכתב התקבלה ממשתתפים בריאים לפני המוות, בהתאם לפרוטוקולי איסוף רקמות שאושרו על ידי IRB מהוועדה לבטיחות ביולוגית מוסדית של השותפים (PIBC, protocol 2003P001937). מסמכי האישור נשמרים בשירותי הנתיחה של MGH בבוסטון, מסצ'וסטס, ארצות הברית, וזמינים לפי בקשה.
1. שיבוץ אגרוז וחיתוך דגימה
<ol><li>הכינו תמיסת אגרוז 4% w/v במי מלח חוצצים פוספט 1x (PBS, pH 7.4) בכד והטמיעו את גוש הרקמה בפנים. המתן עד שהוא יגיע לטמפרטורת החדר (RT) ולאחר מכן אחסן ב 4 ° C במשך 24 שעות.</li>

	<li>לאחר החיתוך, לשים את כל הפרוסות בתמיסת שימור המורכבת 1x PBS (pH 7.4) עם 0.01% w / v נתרן אזיד (NaN3) ולאחסן ב 4 ° C. הערה: לפני ההטבעה, המתן עד שתמיסת האגרוז תגיע ל -37 מעלות צלזיוס. טמפרטורה גבוהה יותר עלולה לפגוע בדגימה. מומלץ לא להשאיר את הדגימות ב- PFA למשך יותר מ -48 שעות מכיוון שקיבוע ממושך עלול להפריע להליך הסימון על ידי פגיעה באנטיגנים והגברת אוטופלואורסצנטיות רקמות. לאחסון ארוך טווח של רקמות אנושיות, PBS עם NaN3 משמש למניעת זיהום מיקרוביאלי. בשל הרעילות של NaN3, הכינו את תמיסת השימור מתחת למכסה מנוע כימי.</li>
</ol>2. קיבוע רקמות
הערה: כל הפתרונות המשמשים בפרוטוקול הבא מוכנים בכמויות גדולות, מספיק כדי לעבד את כל הפרוסות של אותו בלוק רקמה ולמזער את השונות הטכנית ולהפחית את הזמן עבור צעדים בודדים.
<ol><li>הכן את פתרון הכיבוי עם 50% v/v 1x PBS pH 3, 25% v/v 0.1 M חומצה הידרוכלורית (HCl), 25% v/v 0.1 M אשלגן מימן פתלאט (KHP), ו 4% v/v גלוטאראלדהיד טרי. מניחים את כל הדגימות בכלים עם מכסי בורג (70 x 23 מ"מ) ודגרים עליהם עם תמיסת כיבוי עם ניעור עדין ב 4 ° C למשך יום אחד, להגן עליהם מפני אור עם רדיד אלומיניום.</li>
	<li>הכן את פתרון ההפעלה עם 1x PBS (pH 7.4) ו-1% v/v גלוטאראלדהיד טרי. הניחו את כל הדגימות בכלים חדשים ודגרו עליהן עם תמיסת Switch-on עם ניעור עדין בטמפרטורה של 4°C למשך יום אחד, כדי להגן עליהן מפני אור עם רדיד אלומיניום. הערה: בשל הרעילות הגבוהה והרגישות לאור של גלוטראלדהיד, הן פתרונות כיבוי והן פתרונות הפעלה חייבים תמיד להיות מוכנים טריים ולהישמר מתחת למכסה המנוע הכימי על קרח. תמיד למלא את המנה עם 20 מ"ל של כל פתרון ולאטום אותו עם parafilm.</li>
</ol>3. השבתה וניקוי
הערה: גלוטראלדהיד תגובתי בדגימות חייב להיות מנוטרל על ידי דגירה עם תמיסת אינאקטיבציה המורכבת מ-1x PBS pH 7.4, 4% w/v אצטמיד, 4% w/v גליצין, pH 9.0. הפתרון יכול להיות מאוחסן ב 4 ° C עד 3 חודשים. כדי להסיר שומנים ולהפוך את הרקמה לשקופה, אנו משתמשים בתמיסת הניקוי המורכבת מ- 200 mM נתרן דודציל סולפט (SDS), 20 mM נתרן סולפיט (Na2SO3) ו- 20 mM חומצה בורית (H3BO3), pH 9.0. יש לאחסן את התמיסה ב- RT מכיוון ש- SDS שוקע ב- 4 °C. כל השלבים הבאים ייעשו בצינורות מלאים בתמיסה.
<ol><li>העבירו את הדגימות מהכלים לצינורות ושטפו במשך 3 x 2 שעות עם 1x PBS pH 7.4 ב-RT ברעד עדין. הערה: עבור שלב 3.1, יש צורך לעבוד מתחת למכסה המנוע הכימי בגלל רעילות גלוטראלדהיד. אצטמיד, SDS וחומצה בורית הם גם ריאגנטים רעילים, ויש לטפל בהם תחת מכסה מנוע כימי. תמיד למלא את הצינור עם 50 מ"ל של כל פתרון.</li>

	<li>יש לשטוף במשך 3 x 2 שעות ב-1x PBS pH 7.4 ב-RT ברעד עדין.</li>
	<li>יש לדגור על הדגימות בתמיסת ניקוי בטמפרטורה של 55 מעלות צלזיוס באמבט מים למשך 3-7 ימים. שנה את הפתרון כל יומיים (טבלה 1).</li>
</ol>4. תיוג חיסוני
הערה: לפני שלב התווית, יש צורך להסיר את SDS שיורית, להפחית את autofluorescence, ולהסיר את המסכה epitopes עם פתרון אחזור אנטיגן המורכב 10 mM Tris בסיס, 1 mM EDTA, ו 0.05% v/v Tween 20, pH 9. רמת החומציות (pH 9) של הפתרון מותאמת לתהליך שליפה יעיל; בסיס Tris פועל כסוכן חציצה כדי לשמור על סביבת pH יציבה; EDTA, שהוא חומר כלאטי, משפר את נגישות האנטיגן. חומר הניקוי הלא יוני Tween 20 מסייע בשיפור חדירות הרקמה. פתרון זה ניתן לאחסן ב 4 °C. חשוב לציין כי למי חמצן בשילוב עם שלב שליפת האנטיגן יש השפעה סינרגטית בהפחתת האות האוטופלואורסצנטי, על ידי פירוק ו / או שינוי הפלואורופורים האנדוגניים האחראים על אות רקע לא ספציפי (כגון ליפופוסצין).
<ol><li>הכינו PBS 1x עם 0.1% v/v Triton X-100 (PBST), חממו אותו מראש ל-37°C ושטפו את הדגימות 3 x 3 שעות במהלך היום ברעד עדין ב-37°C באינקובטור. השאירו את הכביסה האחרונה o/n. הערה: אחסן את תמיסת מלאי PBST ב- 4 ° C. חיוני להסיר SDS מהרקמה מכיוון שהוא יכול ליצור משקעים בלתי מסיסים בטמפרטורות נמוכות שעלולים להפריע לתהליכי הרכישה הבאים.</li>
	<li>ביום שאחרי, הוסיפו 10 מ"ל של 30% מי חמצן v/v (H2O2) לכל דגימה והשאירו אותה עם ניעור עדין ב-RT למשך 45 דקות.</li>
	<li>יש לשטוף 3 x 10 דקות עם 1x PBS (pH 7.4) עם ניעור עדין ב-RT.</li>
	<li>מחממים מראש את תמיסת אחזור האנטיגן ב 95 מעלות צלזיוס באמבט מים; מעבירים את הדגימות לתמיסה המחוממת ומשאירים אותן בטמפרטורה של 95 מעלות צלזיוס למשך 10 דקות.</li>
	<li>הניחו לדגימות להתקרר ל-RT למשך 40 דקות ברעד עדין.</li>
	<li>יש לשטוף 3 x 5 דקות במים נטולי יונים, בניעור עדין.</li>
	<li>אזנו את הדגימות ב-PBS ב-4°C למשך 15 דקות.</li>

	<li>לאחר n ימים, להעביר את הדגימות לצינורות ולשטוף 3 x 3 שעות במהלך היום עם PBST שחומם מראש ב 37 ° C באינקובטור רעד עדין. השאירו את הכביסה האחרונה o/n. הערה: מכיוון שטריטון X-100 וטווין 20 צמיגים, פיפטה לאט כדי לאפשר לקצה להתמלא. תמיד למלא את הצינור עם 50 מ"ל של כל פתרון. השתמש 10 מ"ל של פתרונות נוגדנים עבור כל דגימה ולאטום את המנה עם parafilm כדי למנוע אידוי של הפתרון. מכיוון שתמיסות הנוגדנים מכילות NaN3, ניתן לאחסן אותן בטמפרטורה של 4 מעלות צלזיוס ולעשות בהן שימוש חוזר כדי לסמן דגימות חדשות תוך שבועיים.</li>
</ol>5. התאמת אינדקס שבירה
הערה: כדי להשיג רמה גבוהה של שקיפות, יש צורך הומוגניזציה של מדד שבירת הרקמות. כאן אנו משתמשים 2,2'-thiodiethanol (TDE) מדולל ב 1x PBS. פתרונות TDE חייבים להיות מאוחסנים ב- RT.
<ol><li>העבירו את הדגימות למנות חדשות, הוסיפו 30% v/v TDE והשאירו אותן למשך 4 שעות עם ניעור עדין ב-RT.</li>
	<li>הסר את תמיסת 30% v/v TDE, הוסף 68% v/v TDE לדגימות, והשאר אותן עם רעד עדין ב- RT. הערה: מכיוון ש-TDE צמיג, פיפטה לאט כדי לאפשר לקצה להתמלא. שאיפת אדי TDE או תרסיס עלולה לגרות את מערכת הנשימה. לכן, מומלץ לעבוד באזור מאוורר היטב או להשתמש במנדפים כדי למזער את החשיפה. יש לאחסן פתרונות TDE ב- RT. השתמש ב- 10 מ"ל של פתרונות TDE עבור כל דגימה.</li>
</ol>6. הרכבה לדוגמה
הערה: כדי להקל על הרכבת הדגימה ורכישת תמונת LSFM, אנו משתמשים במחזיק דגימה אטום בהתאמה אישית (המכונה "סנדוויץ'"), המורכב משלושה חלקים: שקופית מיקרוסקופ, ספייסר וכיסוי.
<ol><li>הניחו את ספייסר הפלדה (56 x 56 x 0.5 מ"מ3) מעל שקופית המיקרוסקופ (60 x 60 x 1 מ"מ3) והניחו את הדגימה על שקופית המיקרוסקופ.</li>
	<li>מניחים בזהירות את כיסוי הקוורץ (60 x 60 x 0.5 מ"מ3), מהדקים הכל יחד ומכינים דבק סיליקון דו-רכיבי ביחס של 1:1. השתמש בכיסוי קוורץ כדי להתאים למקדם השבירה ולהפחית את הסטייה האופטית במהלך תהליך הרכישה.</li>
	<li>באמצעות מזרק 1 מ"ל, ממלאים את החלל שבין הספייסר למכסה בדבק סיליקון דו-רכיבי ומניחים לו להתייבש במשך 10 דקות.</li>
	<li>הסר את האטבים והשתמש במחט קטנה כדי למלא לאט את הכריך כולו עם 68% v/v TDE.</li>

</ol>7. הפשטה

Analyzing the 3D molecular organization and cytoarchitecture of large volumes of the human brain requires optical transparency of specimens, achieved through protocols with extensive processing time. Optical clearing techniques were developed to minimize heterogeneity in refractive index (RI) within the tissues, thereby reducing light scattering and increasing the light penetration depth for high-resolution imaging1,2,3,4,5. Current advances in clearing and deep tissue-labeling methods allow volumetric imaging of intact rodent organs and embryos by exploiting cutting-edge microscopy techniques6,7,8,9,10,11,12.
However, volumetric 3D reconstruction of large areas of the postmortem human brain still represents a challenging task compared with model organisms. The complex biological composition and the variable postmortem fixation and storage conditions can compromise the tissue clearing efficiency, the antibody penetration depth, and the epitope recognition13,14,15,16,17,18,19. Moreover, mechanical tissue sectioning and subsequent clearing and labeling of each slice is still required to achieve an efficient clearing and uniform labeling of large human brain areas, resulting in long processing times and the need for sophisticated custom equipment,&#160;compared with model organisms15,20,21,22.
The SWITCH - H2O2 - antigen Retrieval -TDE (SHORT) tissue transformation technique has been developed specifically to analyze large volumes of the human brain18,23. This method employs the tissue structural preservation of the SWITCH protocol11 and high concentrations of peroxide hydrogen to decrease tissue autofluorescence, in combination with epitope restoration. SHORT allows uniform staining of human brain slices with markers for different neuronal subtypes, glial cells, vasculature, and myelinated fibers18,24. Its results are compatible with the analysis of both low- and high-density proteins. The resulting high transparency levels and uniform labeling enable volumetric reconstruction of thick slices with fluorescence microscopy, in particular, for fast acquisition light-sheet apparatus can be used18,24,25,26,27.
In this work, we describe how the SHORT tissue transformation technique can be used for simultaneous clearing and multi-round labeling of tens of formalin-fixed human brain sections. Four different fluorescent markers can be used together, leading to the identification of different cellular sub-populations. After clearing, high-resolution volumetric imaging can be performed with fluorescence microscopy. Here, we used a custom-made inverted LSFM18,24,25,26,27, which enables fast optical sectioning of the sample and rapid acquisition of multiple channels in parallel. With this routinely high-throughput protocol, it is possible to obtain a comprehensive cellular and structural characterization with a sub-cellular resolution of large areas of the human brain as already demonstrated in the mapping of an entire Broca&#39;s area23.

The human brain is a complex organ spanning different skills. To understand its functionality, it's essential to construct a detailed cell sensors across the whole brain. Our routinely high-throughput protocol permits the analysis of 3D cytoarchitecture of volumetric areas of the human brain with micrometer resolution, enabling its structural characterization.Volumetric reconstruction of large areas of the human brain presents several experimental challenges linked to the massive dimensions of brain samples, the complex biological composition, the variable postmortem fixation and storage conditions, and the autofluorescent signals from lipofuscin-type pigments. All these can compromise the optical clearing efficiency and demonstrating quality. Compared to other clearing techniques, the short tissue transformation method combined with light sheet microscopy imaging can be used for rapid and simultaneous processing of multiple human brain sections.These result in 3D brain reconstruction with a subcellular resolution.

Despite the numerous clearing techniques that emerged in the last decade, processing postmortem human brains remains a challenging task due to its dimensions and complexity, which make imaging with micrometer resolution particularly difficult. This paper presents a protocol to perform the reconstruction of volumetric portions of the human brain by simultaneously processing tens of sections with the SHORT (SWITCH - H2O2 - Antigen Retrieval - 2,2'-thiodiethanol [TDE]) tissue transformation protocol, which enables clearing, labeling, and sequential imaging of the samples with light-sheet fluorescence microscopy (LSFM). SHORT provides rapid tissue clearing and homogeneous multi-labeling of thick slices with several neuronal markers, enabling the identification of different neuronal subpopulations in both white and grey matter. After clearing, the slices are imaged via LSFM with micrometer resolution and in multiple channels simultaneously for a rapid 3D reconstruction. By combining SHORT with LSFM analysis within a routinely high-throughput protocol, it is possible to obtain the 3D cytoarchitecture reconstruction of large volumetric areas at high resolution in a short time, thus enabling comprehensive structural characterization of the human brain.

The present protocol provides a step-by-step procedure for rapid and simultaneous optical clearing, muti-round labeling, and 3D volumetric reconstruction of tens of postmortem human brain sections by combining the (SWITCH - H2O2 - Antigen Retrieval - 2,2'-thiodiethanol [TDE]) SHORT tissue transformation technique with light-sheet fluorescence microscopy imaging in a routinely high-throughput protocol.
